Leaking organic traffic - how to debug?

Hi all,
We've been running an eCommerce marketplace for more than 2.5 years now. Most of our traffic and revenue have been from organic traffic, which have been growing steadily with our inventory and brand, peaking at March this year. From there, we started losing organic traffic (and revenue) each month, at a rate of about 15-20% - for no reason we can understand. In addition, some of our older pages no longer appear in search results (unless we add the name of the site to the search query).
We launched a redesign on the end of May, which seemed to initially improve engagement, but didn't affect this trend of lower organic traffic.
Our webmaster tools doesn't show anything special - if anything, we made an effort to clean-up every 404 that appears there and other small issues.
We did make the following changes very recently, but it did not seem to have a positive effect (so far):
- We have deep pagination for some categories of the site, and we just added rel=prev,next in the head of every paginated series on the site.
- We started generating a dynamic sitemap and submitted it to google. For some reason only about a fourth of the pages on the sitemap are indexed.
In addition, the "index status" as reported by webmaster tools shows some weird numbers. First, the number there is way bigger than the amount of pages we have - possibly all the combinations of our listing categories and pagination. That number was constant for a while, before taking a deep earlier this year, rising back up and declining again for the last couple of months. Screenshot of the graph
What would be the first steps you'd take to understand the core of the problem? we're really at a loss here.

The best place to start is really diagnose where and when the exact organic traffic loss is happening.
Is there an exact date in analytics you dropped off for organic traffic? Or is it gradual? If it's an exact date, you can match it up to the algo history and determine if it's panda or penguin related.
Then secondly I would look at your average position report in webmaster tools under queries to see if your rankings have dropped. Sometimes traffic loss can occur without ranking drop, so you'd want to see if that's in fact what it is. Or maybe you're tracking rankings.
If it is lost ranking then you may want to start segmenting organic traffic in analytics. Is the loss across all keywords? Can you pinpoint a few high volume keywords that were hit? Or were certain pages hit?

Lastly - your question about the crazy numbers for indexation in WMT. I see this a lot too. This tells me Google is not sure what pages on your site are important or not. There's probably a lot of extra pages which are not important being crawled. I would mitigate this with a great XML sitemap as well as noindexing of things like subpages and pages that present the same content but just filtered and/or sorted differently.

Google Mobile algo traffic issue?
Hello, I have just been approach by a website owner - site isn't mobile friendly in any way - and they've seen a significant fall off in traffic since 23 Jan... backlink profile is clean (and no linkbuilding undertaken) - nothing else has changed... - more than half their traffic is via mobile devices and they've lost a good 1/3 of their traffic - and drilling deeper it's their organic traffic that's been hit. Google Cookies - Organic vs PPC visitors
I am not a developer - I am researching this for our team, so please, be gentle... I am also not quite sure how to ask this question. We want to serve up custom pages for visitors from Google organic. We aren't doing anything underhanded - the pages will have very small differences that will not affect our rankings and won't land us in Google jail. When a Google visitor hits one of our pages, what specific piece of data are we looking for to determine: a. It's a Google visitor b. He/she came from organic results. I need to tell our developers to look for something that triggers the custom page. It's the same data that Google Analytics uses to trigger the appropriate visitor type. Please pardon my naivete.

Change in sitemap from XML to PHP caused to lose all organic rankings
Hi MOZers, I need some advice for my website: http://www.scorepromotions.ca/ I recently changed the sitemap submitted to GWT from http://www.scorepromotions.ca/sitemap.xml to http://www.scorepromotions.ca/google-sitemap.php I deleted the previously submitted XML sitemap from GWT on Friday & submitted the PHP sitemap on the advice of our developer. On Saturday, I noticed that all our organic rankings disappeared. So, I changed the PHP sitemap back to XML sitemap on Sunday. I am hoping to see my organic rankings recover to previous levels. Does anyone have any advice or experience to share about this issue ? Ankush

Is it Possible to Optimize Another Company Name/Product for Organic Results?
We have a potential new client seeking to rank organically for a company name and brand product who have left the market (still in business as they are a massive medical company, but just moved away from selling this one specific product) and my new client has since picked up their slack and slowly a couple others have entered the market over the past 5 years with different products. My client's product is a direct replacement/alternative to the other product, actually, it's the same, just had to be renamed/rebranded. They are wondering how to get their website ranked for that company and branded product name to show in Google SERPs organically without being slapped with a cease and desist order. We know they can do it for PPC, but how for organic results since we need the content within the site pages or tags. Any suggestions or real life experiences would be greatly appreciated! Drop in traffic after redesign
Is it common for a site to see slight traffic drops after a site redesign (containing cleaner code, more usability and basically just being more helpful for the end user)? A new site of ours went live last Wednesday and has experienced a drop in traffic. If you have seen this in your own site, how did you recover? And how long did the recovery take?

Massive decreases in traffic
Hi i've been looking at the affects of googles algorithmic updates over the last couple years and the impact on sites/competitors i have been monitoring in the space. Two sites which surprised me, in having a dramatic decline in search traffic were: kriskris.com (over 200k visitors to around 10k) only-cookware.com (from 40k visitors at its peak to only around 1000k) (semrush traffic data attached) Both sites have great quality content and social signals. Traffic drop off and page isn't indexed
In the last couple weeks my impressiona and clicks have dropped off to about half what it used to be. I am wondering if Google is punishing me for something... I also added two new pages to my site in the first week of June and they still aren't indexed. In the past it seemed like new pages would be indexed in a couple days. Is there any way to tell if Google is unhappy with my site? WMT shows 3 server errors, 3 Access denied, and 122 not found errors. Could those not found pages be killing me? I have a great idea for a contest that will generate links...but how do I promote it when I have little traffic?
I'm working on a new real estate site and I've got some great ideas to generate links. One of these ideas is a pretty neat contest. (I'd tell you what it is, but really...this is one of those ideas where people will go, 'Man! I wish I thought of that', so I want to do it first before anyone else steals my idea. 🙂 ) The contest involves readers submitting photos and other readers voting on them. I anticipate it will generate some good press both locally and internationally if I can get enough submissions. But, the question is, how do I get contest submissions when I don't have good traffic yet? Once I've got some good submissions, I'll contact some media, spread it amongst my personal fb friends, etc. Any ideas are welcomed!
