What Links to Disavow?

I am looking through my website's link profile that I pulled directly from Google Webmaster Tools. What is the best way to determine the links to disavow? Maybe the Webmaster Tools list is not the best list for this process but I really need to clean up the links that are hurting the site's SEO. Does anyone have any insight?

There are a number of tools that will help you with identifying the problematic backlinks.
Kerboo (formerly Link Risk) is very good and one of my personal favourites to simplify the process. Alternatively, use URL Profiler. This (I find) more complete and allows me a little more control in how I audit the links, but it depends what you want to do. In my opinion, both are about the best in their class and well worth a look.

The best way to assess backlinks are to ask the following questions:

Does this link help my website?
-
Is this link relevant to my website?
-
Would I trust this site (that's linking to me) if I landed on it?
-
Is the website or content in which I am being linked from topically relevant to my website?

If you check metrics - does anything about the metrics (domain authority, page authority,Majestic, SEMRush traffic/ranking data, etc) make me feel uneasy?

Are the links from directory templates? (example)
-
Inspect URLs with blatant spam words
-
Free
-
Porn
-
XXX
-
Submit
-
Directory
-
Paid
-
Links
-
URL
-
Sex
-
etc.
-
Check for multiple domains and URLs on the same IPs

This can usually show link farms or spam

Also, don't disregard or disavow links because they are nofollow - those still have potential to be valuable!
That being said, you should try removing these bad backlinks as well to show effort if you ever fall into a manual action. It may be unlikely, but it's good to have in your back pocket.

Pingbacks and Trackbacks: A good source for Disavow links?
I am 100% new to the world of WordPress, more advanced CMS systems, and all the interesting things that have been developed over the last several years on the web. After installing WordPress I noticed options to allow pingbacks and trackbacks. Upon researching these, I found it interesting that you can very quickly and easily identify spam wordpress blog sites that mention your article in a spammy fashion if you leave this option ENABLED. Because you literally get a notification of new nonsense happening on the web that may affect you. Is this a logical, rational thing to leave enabled and use as one of many tricks to manage new additions to a disavow file? It almost seems like a Godsend because you don't have to go looking for them.

Disavow straightaway? - Urgent
Is there any implication with disavowing straightaway from Google's perspective? I know good practice is to request removal from the web host, however I don't have the time to contact and process the requests. Any thoughts?

Penguin Apply To Internal Linking?
Is Penguin focused primarily on backlinks or does it also assess internal linking/anchor text? We've lost about 3,000 visitors a month since the rolling updates were implemented. I'm always careful not to over-react to algo updates but enough time has passed that I think the dust has settled. I try to stay white in all I do but I think if I've over-done anything its the internal linking related products/categories with exact match. My backlink profile also has an over-abundance of affiliate links but that's kind of out of my hands isn't it?

Hey guys, quick question I didn't find an answer to online. Scenario: 1. Site A links to Site B. It's a natural, regular, follow-link 2.
