New site now links disappearing in Open Site Explorer and GWT

We launched a new site at the beginning of December 2012 and carefully 301'd all URLs from the old site to the new (custom CMS on old site wordpress on new). Our rankings have slipped quite badly but the most worrying thing is that we used to have about 1200 backlinks according to GWT/OSE before the new site launched and now we're down to about 30.
Can anyone help shed some light on this please? The site is www.littleoneslondon.co.uk
A few things that might help:
1. We were getting a lot of links through our job feeds (it's a nanny recruitment site) on indeed and trovitt, for some reason no new ones from these have appeared in site explorer and all the old jobs are gone completely.
2. We had 1000s of not found errors in google webmaster tools and once these were redirected and marked as fixed this is when the links disappeared.
3. We are getting quite a few 504 errors on the site due to an old proxy redirect (/blog was hosted on a different server on the old site and has not been removed yet), this will be fixed tomorrow but could this be a factor?
4. The developer seems to have redirected all the links through wordpress directly some how (I don't see any redirect plugins but there are lots of pages called 'redirect'). There are no references in the htaccess file for any redirects other than from the /blog folder that the wordpress instance sits in.
Sorry for the long post, I hope I've given any details you'd need and I really appreciate any help anyone can give.

If it helps, my links are showing up again on GWMT as of mid morning. Looks like the fix is in place.

Does anyone have any idea why we're showing so few links in all backlink checkers? I.e. Open Site Exporer, Majestic etc?
Surely the GWT bug wouldn't affect these?

It appears that GWT is having an issue currently with reporting all links going to the homepage of your site. According to Google it shouldn't be affecting your rankings or traffic, just the reporting - but they are checking into it.
That might be a good part of your issue.

Home Page Disappears From Google - But Rest of Site Still Ranked
As title suggests we are running into a serious issue of the home page disapearing from Google search results whilst the rest of the site still remains. We search for it naturally cannot find a trace, then use a "site:" command in Google and still the home page does not come up. We go into web masters and inspect the home page and even Google states that the page is indexable. We then run the "Request Indexing" and the site comes back on Google. This is having a damaging affect and we would like to understand why this issue is happening. Please note this is not happening on just one of our sites but has happened to three which are all located on the same server. One of our brand which has the issue is: www.henweekends.co.uk

Huge organic drop following new site go live
Hi Guys, I am currently working on a site that's organic traffic suffered ( and is still suffering ) a huge drop in organic traffic. From a consistent 3-400 organic visits a day to almost zero. This happened as soon as the new site went live. I am now digging to find out why. 301s were put in place ( over 2, 500 over them ) and there are still over 1,100 outstanding after review search console this morning. Having looked at the redirect file that was put in place when the new site went live, it all look OK, apart from the redirects look like this... http://www.physiotherapystore.com/ to http://physiotherapystore.com/ Where the new URL is missing www. - I am concerned this is causing a large duplicate issue as both www. and non www. work fine. I am right to have concern or is this something not to worry about?

Tidied up site by getting rid of bad pages and now rankings tanked. - Please help
Hello Mozzers. We historically had Location specific landing pages on our eCommerce site. examples - site.co.ukj/cleaning-enquipment-london site.co.ukj/cleaning-enquipment-Manchester These all had unique content(600 words approx) and ranked in top 10 for many cities. I understand these would have been classed as doorway pages so we got rid of them (301'd back to the category pages) and now our rankings for these terms have tanked. We also have specific branch pages but we have kept these like many other companies with multiple branches do. It feels like by doing a good thing and tidying up everything , we are actually making our site worse. Everything else seems to be in place. Nofollow Outbound Links on Listings from Travel Sites?
We oversee a variety of regional, county, and town level tourism websites, each with hundreds (or even thousands) of places/businesses represented with individual pages. Each page contains a link back to the place's main web presence if available. My fear is that a large portion of these linked to sites are low quality, and may even be spammy. With our budgets there is no way to sort through them and assign nofollows as needed. There are also a number of broken links that we try to stay on top of but at times some slip through due to the sheer number of pages. I am thinking about adding a nofollow to these outbound links across the board. This would not be all outbound links on the website, just the website links on the listing pages. I would love to know peoples thoughts on this.

Possible problem with new site (GWT no queries/very low index vs. submitted)
Hi everyone, I recently launched a new website for a small business loan company in the Dallas area. The site has been live for roughly a month and a half. I submitted everything to GWT as usual, including my sitemap. I am not sure what's going on with the site, as there is no activity from GWT in the impressions or queries. The submit vs. index is 24/3 (and hasn't moved). Also the queries graph on the overview stops at 3/18/2015... On another note, when I go to Crawl > Sitemaps, it shows that there were pages indexed during the month of march and then on April 3 it drops from 17 to 2 and never increases. Google says there are no errors or issues found, but I feel like there's something wrong. When I do site:, my URLs do pop up which makes me believe there's just a problem with my GWT. With that being said, I'm not happy THINKING there's something wrong. I need to actually know what the problem is. The only thing I can think of that I have done is purchase SSL for the site, but when I search what pages are indexed using www. it shows all the HTTPS URLS, so that would tell me that the site is getting indexed without a problem? Site wide internal links in footer
I have had a long discussion with a client and their external SEO partner about their current footer. They have added all their product categories, both main and sub, to the footer. From a pure SEO perspective is it still advisable, after all the pandas and penguines, to stay away from keyword important site wide footer linking to internal pages? As the links will become a repeatable element and also containing the most important keywords, isn't the links actually hurting more than helping? With 5000 index pages, it will risk "marking" the most important keywords as repeatable, lowering ranking, instead of increasing as their external part say.

How to use my time: Make my site bigger or make link wheels?
I have a site which consist of about 500 pages. It's the biggest of it's tiny niche, and I'm making a livin' out of it (it gets me clients). So this is important to me. I have access to tons and tons of non-copyrighted relevant texts. This text is not on the www, and thus would be unique to google. All though the text is relevant, it's not really useful for my visitors. How to use this text and get the most of my time spent? 1. Making thousands of articles on my website, with internal linking to the "selling" keyword pages? 2. Use text to make a lot of link wheels - eventually linking to my main site? Thanx a bunch! 😃 And if you have other suggestions I'd love to hear'em out 😃
