Baffled by this site's inability to rank

Hi guys,
I've been working on a site for quite a while and it has a really good link profile, excellent content, no errors or penalties (as far as I can tell) but for some reason it consistently ranks below a lot of thin poor quality websites with spammy EMDs and a few obviously paid links from old-skool business directories etc. It has a significantly higher DA and linking root domains that almost all of them.
Also it just bounces around from #40 to #28 to#35 to #40 to #28 on a weekly basis for many of our primary keywords. There just seems to be no logic to this and it goes against everything I know and everything we're taught. (I should probably point out that I've been doing this quite a while and have a number of other sites ranking extremely well in quite a few different verticals),
Has anyone ever experienced anything like this and what did you do? Before I throw in the towel it would be good to hear from others and try and understand why this happens and if there is anything else I can try to help my client and fix it.

There are so many factors that could be causing one site to outrank another for a particular query. Without the URL in question, any advice from the this forum will be purely theoretical. Any chance you can provide that?

What's the best way of crawling my entire site to get a list of NoFollow links?
Hi all, hope somebody can help. I want to crawl my site to export an audit showing: All nofollow links (what links, from which pages) All external links broken down by follow/nofollow. I had thought Moz would do it, but that's not in Crawl info. So I thought Screaming Frog would do it, but unless I'm not looking in the right place, that only seems to provide this information if you manually click down each link and view "Inlinks" details. Surely this must be easy?! Hope someone can nudge me in the right direction... Thanks....

Big discrepancies between pages in Google's index and pages in sitemap
Hi, I'm noticing a huge difference in the number of pages in Googles index (using 'site:' search) versus the number of pages indexed by Google in Webmaster tools. (ie 20,600 in 'site:' search vs 5,100 submitted via the dynamic sitemap.) Anyone know possible causes for this and how i can fix? It's an ecommerce site but i can't see any issues with duplicate content - they employ a very good canonical tag strategy. Could it be that Google has decided to ignore the canonical tag? Any help appreciated, Karen

Created the content, yet we don't rank for it. Toxic website?
Hey everyone, I'm beginning to think our site is toxic i.e. it'll never rank properly again irrespective of what we do. I recently published some data (2 months ago) in an interactive visual called the "iPhone 5S Price Index". I outreached and got thousands of links from sites including Forbes, Gizmodo (various international versions), Washington Post, The Guardian, NY Times, etc etc. All of these results dominate the Google rankings, all with links pointing to us. YET, we're no where to be seen. What incentive are Google giving content creators, like me, to continue producing content that is obviously popular if we can't even rank for it? The traffic we received was fantastic. In one day the traffic was 40 times our average, which made me smile like a Cheshire Cat from ear-to-ear but we need to improve our rankings overall otherwise the value to us is lost. The traffic wasn't there to buy our service, they were there to see the graphic. Hopefully our brand exposure leads to future sales, but it's a pittance compared to our previous rankings income. I've had this type of success 3 times in the last few months on this site alone. Yet nothing changes. We suffered from a loss of rankings in September 2012, fighting ever since to get it back. Now I'm losing hope it is even possible. Does anyone know why our site wouldn't rank when we're undeniable the source that created the work? Also, why wouldn't the increase in domain authority (which has jumped about 10 points according to OSE) have a knock on effect for the rest of our keywords - or even let us appear within the top 100 for ones we obviously serve? We do Real Company Shit - and we're good at it. But I need these rankings back. It's driving me nuts. Thanks.

Site rankings steadily decreasing - do I need to remove links?
Since mid-April, our ranking have been steadily declining. Our two main keywords are 'nuts and bolts' and 'bolts and nuts'. 'nuts and bolts' dropped from 7th to 46th in May and has recovered slightly to 28th, and 'bolts and nuts' moved from 7th to 16th, and is today 24th. Ranking on keywords we specialise in have fared better, but they're fairly niche. 'bsw bolts' has moved from 2nd to 4th, and 'imperial bolts' has moved from 1st to 4th. I think my link profile is the issue. I don't think we've been penalised by Penguin directly (I may be wrong, I don't think we'd be page 2 on such a competitive term as 'bolts and nuts' after Penguin if we had been penalised.), but I think what's happened is that sites that link to us have been penalised, resulting in a knock on effect. Does that sound right? Do I need to delete all the directory links? We do have links from directories that don't look fantastic, more are shown in Webmaster Tools than are listed here. Some of the directories no longer seem to exist, I take it I don't need to do anything and Google will catch up in those cases. Should I attempt to remove (or disavow) all links with names like best-directory etc? Or should I just concentrate on building better links? I'm not sure where to start! First thing every morning I login to Google Webmaster tools looking for any errors, review data, sites linking to us, etc. I then login to Google Analytics and SEOMOz to check traffic to our terms to see if there have been any changes that need to be addressed. What's your daily checklist?

Retaining rank when integrating with a larger site
Our client was just acquired by a larger company and they want to merge their 100-page website into the larger, parent company's 500+ page website. They currently have a strong ranking for a focused group of keywords and are worried about losing their ranking position for those important keywords. The keywords are roughly 80-90% of the focus of the old site, but will represent only 30-40% of the focus of the new site. Will this move hurt their rankings? What can we advise them to do to retain the value of their current ranking strength for the target keywords?
