Relaunching a site that has had thousands of posts linking to the same 20 articles. How to properly setup internal linking?

I'm in the process of relaunching a music news site (www.prefixmag.com) that once did quite well in search (over a million monthly search visits in its prime). The site got crushed by Panda, etc. and we stopped updating it.
I'm starting to do more research but one thing that I noticed was we have modules in the right rail (desktop) that are found on all of our article pages that point to the same posts. (Edit: Added attachment. The links in the right rail under Editor Picks, Features, News, Media, etc. are found on every page of the site).
In other words, we have thousands of posts that all link to the same 20 or so articles. Should we not do this if we're not trying to emphasize these posts in Google? Assuming this is the case, what is the proper way to do internal linking? Do we simply setup a sitemap and link to it? I'm hoping to have the thousands of articles we've published over the years have a chance to rank in search again. Also, we have a number of posts that are thin in content should those pages not be submitted in the sitemap? Thanks in advance!

Your current setup is definitely not optimal for SEO, as you are discovering. There are a few things that you can do to help yourself out here. First, there are three good resources here on Moz that you should check out (the last 2 done by me in 2012, but still very relevant):

On to your specific questions.
You ask how to set up your internal linking. Your current setup of linking to just 20 pages internally is definitely not helping you out because you are effectively just telling Google about those 20 articles and not the longtail of articles that you have. XML sitemaps are for discovery purposes for Google, not ranking. An HTML sitemap is a must for you if you have a lot of content and can also help with discoverability and a bit with rankings as well, but it's definitely not all you need to do.
If your content is structured well (in categories that make sense, tagged, etc), then you can set up a system (all depends on your CMS how this is configured) that links similar articles with other similar articles. Some sites have done smart things with linking to specific articles that have more potential search volume, and deprioritizing the number of internal links to articles that don't have much potential.
In the latter case, eventually you should audit if you should remove those lower volume or quality pages to help your site overall. You say that it is indeed the case that you have these pages. I would at first not put them in the sitemap. Then, decide if you want to a) update them to make them quality or b) remove them. That's an internal decision based off of current available resources (time, people) and opportunity. I've done both in the past (updated or removed) and both can definitely help. It just depends on your overall strategy for your site!

Thanks for the tip Tymen. In response to when you say "post everything online at the same time again", I do not plan on taking anything offline and the site has remained live for years even though it was not being updated with new content. By relaunching we'll be focused on adding new content. To summarize, you're suggesting we get rid of the modules in the right tool bar that point to specific articles, correct? And we could just put key articles and topics in the footer?
The aim with the site is to provide features, news, and reviews on various bands/artists.

I would not go for a relaunch and post everything online at the same time again. This would seem very unnatural. Also I would get rid of the linking to the main articles. You could put the most important articles/ topics in a footer menu and get the same idea. If the content is unique and actually gives answers for those looking for information it is valuable. I also see you put new articles on so this adds to your credibility. What is your aim with the site?

I was performing a link audit for a client and came across a link linking to a deep page for our client with the link being anchored to a targeted keyword. It's a freelance article that is well written and deals with our client's industry but indirectly. The page has no PR but decent PA and DA. My question is, is there the possibility that Penguin would consider it spammy? The link is located in the author tagline at the bottom of the article. Ideal number of internal links

I've been trying to find discussions on this topic, but I've only been able to find a couple of posts and they're a couple of years old now, so I'm looking for a more up to date answer. I've been doing some research lately & I'm trying to get a gauge on how many internal links I should have ideally on my website before Google suggests that I'm trying to do the wrong thing. I know previously it was suggested to keep it under 100, but, I did see Matt mention it on this video (http://searchengineland.com/googles-matt-cutts-we-dropped-the-100-links-per-page-guideline-but-we-may-take-action-if-it-is-too-spammy-178197) that it's no longer 100 links, but his answer is vague (which is what it might come down to). We're a digital marketing agency & ideally going to try write pages for our services targeted to each of the main cities around Australia & ideally they would all be linked in the footer of the website (with a nice layout, dropdowns, etc...). Link Anchor Text post Penguin 2.0
I have heard a great variety of views concerning the anchor text used for link building post Penguin 2.0 but have yet to hear some consensus. Some say the anchor text for external links should be different than internal. Some say brand should be used on external and keywords on internal. Some say brand and a variety of keywords on external. Any thoughts on a strategy consistent with google expectations and guidelines?

Internal links
It can be bad for the site if I use various items to create links to a page that represents a specific keyword? The articles are relevant and anchor text is not only done on the keyword, but also by using words near the keyword in question.

Site not responding well to Link Building
I worked on around 15 EMDs and all of them have similar template but different content. They are all two KW EMDs. Now I did KW research and changed Title tags and Did around 10- 15 links for them in and they all reacted very well to link building except one site. I did the link building for this site in 3 batches- 7 links in first 10 days, then another 7 in next 10 days and another 7 links after 7 days. Site's ranking decreased with each link building. Then I removed the low quality links recently. Now What do you guys suggest should I again do link building?? (though everytime I did link building site lost rankings as mentioned earlier) or WHAT IS THE NEXT STRATEGY AFTER REMOVING BAD LINKS? START LINKING AGAIN, WAIT FOR SOMETIME ?

Link Building by Guest Posting.... But How many posts?
Hello I am a small Computer/Tech Blogger (part time) from India and following are my Domain stats: PR: 4 Alexa Rank: 65K *** Open Site Explorer Page Authority: 46/100** *** Open Site Explorer Domain Authority: 35/100** *** Open Site Explorer Linking Root Domain: 98** *** Open Site Explorer Total Links: 1196** *** mR: 4.83** *** mT: 5.81** Domain Age: 3 Years and 4 Months Blog Posts I made: around 580 I never spent ANY time in Link Building, only wrote content for my blog. I only attached my Blog URL in some BIG forums as a signature (never meant for link building, but later found that the signature section of some forums are DOFOLLOW) and very few sites linked/links to me/my articles. Reasons why I am asking question here: Majority of my blog posts ranks very well (top 10) on Google.co.in, but on Google.com, most of them are present from Page 2 - Page 10 - I want to rank my posts well on Google.com, Google.co.uk etc. SERP of Big sites remains static, but my position shuffles a lot. Sometimes any particular blog post of mine is on first page (on a particular Google Domain) and after some days/months, it shifts to 2nd or 3rd page! This happens a lot! As soon as Google Updates pagerank, many recent articles of mine will get atleast PageRank 2 or 3, but when pagerank in updated again, the pagerank of these very same articles drops! Very few articles of mine have static pagerank I am not a master in Computers/Tech and am not the first one on the internet to discover and write something UNIQUE/NEW, but I try to write detailed and good quality tutorials. If main keywords of my posts matches with the keywords of BIG domains, I never rank on first page, no matter I have written more detailed content compared to the content of these BIG sites! Google sends me traffic to majority of my blog posts by means of random keywords! I have decided to do Guest Posting on some blogs of similar niche and with Open Site Explorer Domain Authority ranging from 60 to 80. I will try my level best to write good content for them and they also allows Author Bio with a backlink to my Blog Homepage (in my case, the anchor text for this link will be my Blog Name) I want to ask following questions: Is one guest post with a backlink to my Homepage is enough? or I have to write more content for same domain? I have heard that, if you link to a website/blog which is linking to you, Google don't pass any juice to either of them because of reciprocal linking! - Is this true? The websites on which I am planning to do guest posts are very well established and trusted websites. Some of them have Open Site Explorer Domain Authority of 80+. Also, I never linked to them nor I am planning to do so! I request SEO Gurus here to please help me and I apologize in advance if I am wrong at any point.
