Will adding 1M (legitimate/correct) internal backlinks to an orphan page trip algo penalty?

We have a massive long tail user generated gamification strategy that has worked really well. Because of that success we haven't really been paying enough attention to SEO and in looking around caught some glaring issues.
The section of our site that works as long tail goes from overview page > first classification > sub classification > specific long tail term page. Looks like we were relying on google to crawl/use forms to go from our overview page to the first classification BUT those resulting pages were orphaned - so www.mysite.com/product/category_1 defaulted back to the search page creating duplicate issues. www.mysite.com/product/category_1 and www.mysite.com/product/category_2 and www.mysite.com/product/category_3 all had duplicate content as they all reverted to the overview page.
It's clear we need to make an actual breadcrumb trail and proper site taxonomy/linkage. I'm wanting to do this on just this one area first, but it's a big section with over 3M indexed "specific long tail term pages".
I want to just add a simple breadcurmb trail in a sub navigation menu but doing so will literally create millions of new internal backlinks from specific term pages to their sub & parent category pages. Although we're missing the intermediary category breadcrumbs, we did have a breadcrumb coming back to the main overview page - that was tagged nofollow. So now I'm contemplating adding millions of (proper) backlinks and removing a nofollow tag from another million internal back links.
All of this seems in line with "best practices" but what I have not been able to determine is if there is a proper/better way to roll these changes out so as to not trigger an algorithm penalty.
I am also reticent about making too many changes too quickly but these are SEO 101 basics that need to be rectified. Is it a mistake to make good improvements too quickly?

Internal Duplicate Content/Canonical Issue/ or nothing to worry about
Unfortunately, my developer cannot give me an answer to this so I really do hope someone can help. The homepage of my website is http://www.laddersfree.co.uk however I also have a page http://www.laddersfree.co.uk/index.php that has a page rank and essentially duplicates the home page. Keyword Placement in Page Title - will changing it make a big difference?
Hiya guys I've noticed since changing my Title of my forum from: Talk Nightlife | Nightlife and Clubbing forum for the UK to Talk Nightlife | Nightlife Forum and Clubbing Guide for the UK (current) ... That its jumped from 22nd to 10th in google for term "nightlife forum" Am wondering, because of the on site optimisation tool telling me I should put the keyword to the front to something like eg: Nightlife Forum | Talk Nightlife Clubbing Guide for the UK Will changing the Keyword and putting it to front of the Title make a big difference? Too Many On-Page Links
Hi All, New to SEOMoz, so thanks in advance for any answers! Looking at our Crawl Diagnostics and "Too Many On-Page Links" is first on the list. The site was build with the intention of users being able to quickly get to where they want to go with drop down menus (sub nav), so we built the navigation using bullet points/css. Yes, agreed there are too many links on each page from our navigation, main nav cats are 4 with sub nav about 40, but what is the best way to resolve the problem other then removing most of the links (from the sub nav drop down)? Could we just use the attribute rel=nofollow for the sub nav links? TIA

A client's site has HTTPS versions of every page for their site and it is possible to view both http and https versions of the page. Do the search engines view this as duplicate content?

Linking Back to the Same Page
What are the other seo's opinions on linking the same keyword you are targeting lets take an example like Trampolines. So we have a Online shop selling trampolines would you feel it a good or bad thing to link the keyword trampolines from the homepage to the homepage almost creating a loop. Some SEO's say yes some say no ?
