Adding index.php at the end of the url effect it's rankings

I have just had my site updated and we have put index.php at the end of all the urls. Not long after the sites rankings dropped. Checking the backlinks, they all go to (example) http://www.website.com and not http://www.website.com/index.php. So could this change have effected rankings even though it redirects to the new url?

Lot's of good advice here, so I'll just weigh in with my two cents...
Instead of redirecting all your files to /index.php, why not rewrite those in .htaccess to redirect back to the original (without the /index.php)
This has the dual effect of preserving your link equity to those original urls, and there's a slight correlation between shorter URLs and higher rankings (in part possibly because shorter URLs have a higher click-thru rate)
Regardless, I suspect a perfect storm of factors contributed to your rankings, as you stated yourself:
1. Site was down when on old US host for a minimum of 3 hours one day and perhaps longer
2. Changed from US host to host based in Spain
3. Analytics stopped recording data for 3 days and site was down briefly after the change of host
4. All original URLs now have /index.php at the end
I purposely left out a Google Algorithm change, because of Occam's Razor - the simplest explanation is usually correct, and an algorythm change would be too much coincidence.
As Robert said, make sure you're targeting the right country in Google Webmaster. Other than that, I would try very hard to return all URLs, hosting and settings back to their original state before all these changes.

Thanks for your input on this.
The webmaster changed the hosting from US to Spain without my knowledge, the first I knew of it was when I saw the rankings drop and called him to see if there were any changes done to the site.
The site also seemed to be down at various times during the process and the analytics stopped recording data for 3 days.
We had excellent rankings in UK & US (both our target markets) but the day we changed host, the rankings all dropped from between 5 to 30 positions and so far are showing no real sign of returing to their original rankings even though we have now changed to a new US host.
I don't know if you have ever had the same experience but I wonder how much of an impact this will have in the long run for the rankings and will they even return without having to significantly promote the site again.
There are a number of factors which took place over this period:

4. New Google algorithm change

I will speak with our webmaster Monday and ensure that he has set the target language to EN-US but we are also targeting the UK market and prior to this we were ranked very well in both countries.

Authority, You just named the issue. Changed from US to Europe. I am assuming the site is in English, what country are you targeting?
If US, and you changed to Europe, you would have had to go into GWMT and change language settings to EN-US. As a .com is not a ccTLD, and a server residing in Europe will be presumed to be targeting there, if you are not set up with GWMT as EN-US, your rankings will drop for a US search.
So, now, no matter what you are targeting, go into GWMT and go to site config, settings, language and choose the correct language config. Even if you are US and you are hosted in US, I urge you to insure this is done.

We have done redirected the old urls to the new ones ie from www.site.com/keyword/ - to - www.site.com/keyword/index.php
We changed host on the 5th Feb. and literally the same day all rankings dropped. I know there have been recent Google updates but finding the real cause of this is still difficult. If there were no changes to the site, then I may have leant more towards a google algorithm update but the rankings dropped as soon as the sites hosting was changed from US to Europe. Hosting has since been changed back to US based.... 3 days on though and no significant improvements although some keywords are moving up 5 places or so.
Any more input appreciated

This may be implied or I may be missing something, but as to your links and 301's, if you are saying you did a single 301 of http://www.website.com to http://www.website.com/index.php then your rankings drop is because of that. For each url with links, you need to do the redirect of .com/url-a, url-b, etc. to .com/url-a/index.php, .com/url-b to .com/url-b/index.php, and so forth. This should be done in the .htaccess file. You will not transfer link juice by tranferring domain to domain, etc. You must do it url to url.

You say you have put index.php at the end of all the URLs? So each page is in it's own directory?
Harald is 100% correct but I am wondering; did you always have each page in it's own directory or was that part of the recent change? If the file names used to be more SEO friendly (i.e. keywords in the file name) and now they are just named index.php then that could have a lot to do with your rankings dropping.

Hi Authority Sitebuilder, First of all Google doesn't seem to care about these but for users' sake, for the sake of conformity and as a good practice, it is best to do a redirect
from(example)
to
http://www.website.com/index.php
In other words, select one URL and stick with it, redirect all others. Make a 301 redirect of your old URLs to your new URLs. Then it should not affect your ranking unless you will do some other changes on your pages As you said earlier that all the back links go to the http://www.website.com (old url), so it is better to redirects o the new url i.e http://www.website.com/index.php

URL Injection Hack - What to do with spammy URLs that keep appearing in Google's index?
A website was hacked (URL injection) but the malicious code has been cleaned up and removed from all pages. However, whenever we run a site:domain.com in Google, we keep finding more spammy URLs from the hack. They all lead to a 404 error page since the hack was cleaned up in the code. We have been using the Google WMT Remove URLs tool to have these spammy URLs removed from Google's index but new URLs keep appearing every day. We looked at the cache dates on these URLs and they are vary in dates but none are recent and most are from a month ago when the initial hack occurred. My question is...should we continue to check the index every day and keep submitting these URLs to be removed manually? Or since they all lead to a 404 page will Google eventually remove these spammy URLs from the index automatically? Thanks in advance Moz community for your feedback.

Home Page Got Indexed as httpS and Rankings Went Down.
Hello fellow SEO's About 3 weeks ago all of a sudden the home page on our Magento based website went down in rankings (from top 10 to page 3-4 Google) and was showing as httpS - instead of usual http. It first happened with just a few keywords and a week later any search phrase was returning the httpS result for the home page. When I view cache for the home page now it (both http and httpS versions) it gives me this http://clip2net.com/s/2OtPS We are not blocking anything in robots.txt Robots tags are set to index,follow There are hardly any external links pointing at the home pages as httpS This only affected the home page - all other pages rank where they used to and appear as http Has anybody ever had a similar problem? Can I swap a website yet keep it's high ranking for a competitive keyword?
Couldn't fit the entire question in the main bit so the explanation is here: Working on a client's website which is hosted by volusion and also been doing SEO for them for about a year. Now we've finally got them ranking at the lower end of page 1 (around 10+) for their main keyword. They now want to move from volusion over to Amazon Web Store 😢 which seems to be an SEO nightmare from even my basic understanding of SEO. From looking at the coding and the way Amazon Web store is built on top of how restricted you are from doing anything with it, I am almost certain the shop will be extremely difficult to optimise and we will have to completely change nearly all of the content. Finally! the actual question; I was thinking I could get them to delay their move to Amazon webstore until they are ranking in the top 5 for this top keyword. Once they switch over, i assume they'll keep this ranking for at least a short while? This keyword attracts a high volume of traffic and if this traffic is clicking on the result for their website, and google sees that people are finding this website valuable (not clicking back onto google results). Will they be able hold onto this high ranking? Basically what I'm asking is, this will be a terrible outdated badly SEO'd shop, but if a high volume of people are clicking on it and staying on it from their lingering ranking will Google just let it stay at the top? A massive amount of gratitude in advance for anyone who tries to help with this! 😄

Previously ranking #1 in google, web page has 301 / url rewrite, indexed but now showing for keyword search?
Two web pages on my website, previously ranked well in google, consistent top 3 places for 6months+, but when the site was modified, these two pages previously ending .php had the page names changed to the keyword to further improve (or so I thought). Since then the page doesn't rank at all for that search term in google. I used google webmaster tools to remove the previous page from Cache and search results, re submitted a sitemap, and where possible fixed links to the new page from other sites. On previous advice to fix I purchased links, web directories, social and articles etc to the new page but so far nothing... Its been almost 5 months and its very frustrating as these two pages previously ranked well and as a landing page ended in conversions. This problem is only appearing in google. The pages still rank well in Bing and Yahoo. Google has got the page indexed if I do a search by the url, but the page never shows under any search term it should, despite being heavily optimised for certain terms. I've spoke to my developers and they are stumped also, they've now added this text to the effected page(s) to see if this helps. Header("HTTP/1.1 301 Moved Permanently");

.com Outranking my ccTLD's and cannot figure out why.
So I have a client that has a number of sites for a number of different countries with their specific ccTLD. They also have a .com in the US. The problem is that the UK site hardly ranks for anything while the .com ranks for a ton in the UK. I have setup GWT for the UK and the .com to be specific to their geographic locations. So I have the ccTLD and I have GWT showing where I want these sites to rank. Problem is it apparently is not working....Any clues as to what else I could do?

Lots of incorrect urls indexed - Googlebot found an extremely high number of URLs on your site
Hi, Any assistance would be greatly appreciated. Basically, our rankings and traffic etc have been dropping massively recently google sent us a message stating " Googlebot found an extremely high number of URLs on your site". This first highligted us to the problem that for some reason our eCommerce site has recently generated loads (potentially thousands) of rubbish urls hencing giving us duplication everywhere which google is obviously penalizing us with in the terms of rankings dropping etc etc. Our developer is trying to find the route cause of this but my concern is, How do we get rid of all these bogus urls ?. If we use GWT to remove urls it's going to take years. We have just amended our Robot txt file to exclude them going forward but they have already been indexed so I need to know do we put a redirect 301 on them and also a HTTP Code 404 to tell google they don't exist ? Do we also put a No Index on the pages or what . what is the best solution .? A couple of example of our problems are here : In Google type - site:bestathire.co.uk inurl:"br" You will see 107 results. This is one of many lot we need to get rid of. Also - site:bestathire.co.uk intitle:"All items from this hire company" Shows 25,300 indexed pages we need to get rid of Another thing to help tidy this mess up going forward is to improve on our pagination work. Our Site uses Rel=Next and Rel=Prev but no concanical. As a belt and braces approach, should we also put concanical tags on our category pages whereby there are more than 1 page. I was thinking of doing it on the Page 1 of our most important pages or the View all or both ?. Whats' the general consenus ? Any advice on both points greatly appreciated? thanks Sarah.

Best solution to get mass URl's out the SE's index
Hi, I've got an issue where our web developers have made a mistake on our website by messing up some URL's . Because our site works dynamically IE the URL's generated on a page are relevant to the current URL it ment the problem URL linked out to more problem URL's - effectively replicating an entire website directory under problem URL's - this has caused tens of thousands of URL's in SE's indexes which shouldn't be there. So say for example the problem URL's are like www.mysite.com/incorrect-directory/folder1/page1/ It seems I can correct this by doing the following: 1/. Use Robots.txt to disallow access to /incorrect-directory/* 2/. 301 the urls like this:
