10,000+ links from one site per URL--is this hurting us?

We manage content for a partner site, and since much of their content is similar to ours, we canonicalized their content to ours.
As a result, some URLs have anything from 1,000,000 inbound links / URL to 10,000+ links / URL --all from the same domain.
We've noticed a 10% decline in traffic since this showed up in our webmasters account & were wondering if we should nofollow these links?

Unfortunately, it is very situational and tough to tell without seeing the sites. I tend to agree with Marcus that it generally makes me a little nervous, but Zachary is right - sitewide links aren't necessarily bad. They just tend to be associated with quality issues, especially on large scale. Still, one site is one site. Worst case, those links are probably just being devalued (in other words, Google is turning down the volume on them).
If you're sharing content across the two sites, you might want to try a cross-domain canonical tag instead. It really depends on the degree of the duplication. Still, a link bank from each piece of content to the original content is generally a good idea.
Any sitewide links, like footer links, on top of that, are probably very low value. Whether I'd remove, nofollow, or leave them alone, though, really depends a lot on the quality and the relationship between the two sites.

Is it a link or is it a canonical? If it is a link to the canonical then I would not imagine it is going to help anyway but personally, I would try to have high quality links and not these mass link bombs, it's just asking for trouble and you won't get 100,000 links worth of benefit anyway.
As ever, hard to be precise without seeing the site in question but... I would edge towards no follow here.

Yes, so, basically, it is 1 million links to one URL, and other URLs have 10,000+ links. This happened because they use our content, and we canonicalized all of their content to us.
In most cases, the anchor text is the same throughout.
It is a reputable domain that is linking to us.
Should we no-follow these links? It would be quite difficult to remove them all-together.

You're essentially asking if sitewide links are OK. Yes, they are.
Marcus makes a good point: if any of the pages are poor in quality, you'll notice a decline in value. Your priority should be ensuring all of the pages are high in quality, or at the least noindexed. The problem with WPMU was that they can't control the quality, so they just took the links out. Sounds like you are in a position to keep the links, but do a bit of cleanup.

Just to clarify, are you saying that you have some sites with like a million pages and that these sites have a footer or template link to another site?

I am not 100% clear here so as ever, examples would be useful but I really can't see that one domain putting a 1,000,000 inbound links to a single page on another domain as being anything but a bad, bad thing. Combine that with some dodgy anchor text and you are on the road to ruin.
It's a shot in the dark without an example but I would suggest an nofollow given what we know.

Could another site copying my content hurt my ranking?
Earlier this week I asked why a page of mine might not be ranking locally. (https://moz.com/community/q/what-could-be-stopping-us-from-ranking-locally). Can I use duplicate content in different US cities without hurting SEO?
So, I have major concerns with this plan. My company has hundreds of facilities located all over the country. Each facility has it's own website. We have a third party company working to build a content strategy for us. What they came up with is to create a bank of content specific to each service line. If/when any facility offers that service, they then upload the content for that service line to that facility website. So in theory, you might have 10-12 websites all in different cities, with the same content for a service. They claim "Google is smart, it knows its content all from the same company, and because it's in different local markets, it will still rank." My contention is that duplicate content is duplicate content, and unless it is "localize" it, Google is going to prioritize one page of it and the rest will get very little exposure in the rankings no matter where you are. I could be wrong, but I want to be sure we aren't shooting ourselves in the foot with this strategy, because it is a major major undertaking and too important to go off in the wrong direction. SEO Experts, your help is genuinely appreciated!

Splitting One Site Into Two Sites Best Practices Needed
Okay, working with a large site that, for business reasons beyond organic search, wants to split an existing site in two. So, the old domain name stays and a new one is born with some of the content from the old site, along with some new content of its own. The general idea, for more than just search reasons, is that it makes both the old site and new sites more purely about their respective subject matter. The existing content on the old site that is becoming part of the new site will be 301'd to the new site's domain. So, the old site will have a lot of 301s and links to the new site. No links coming back from the new site to the old site anticipated at this time. Would like any and all insights into any potential pitfalls and best practices for this to come off as well as it can under the circumstances. For instance, should all those links from the old site to the new site be nofollowed, kind of like a non-editorial link to an affiliate or advertiser? Is there weirdness for Google in 301ing to a new domain from some, but not all, content of the old site. Would you individually submit requests to remove from index for the hundreds and hundreds of old site pages moving to the new site or just figure that the 301 will eventually take care of that? Is there substantial organic search risk of any kind to the old site, beyond the obvious of just not having those pages to produce any more? Anything else? Any ideas about how long the new site can expect to wander the wilderness of no organic search traffic? The old site has a 45 domain authority. Thanks!

Linking to URLs With Hash (#) in Them
How does link juice flow when linking to URLs with the hash tag in them? If I link to this page, which generates a pop-over on my homepage that gives info about my special offer, where will the link juice go to? homepage.com/#specialoffer Will the link juice go to the homepage? Will it go nowhere? Will it go to the hash URL above? I'd like to publish an annual/evergreen sort of offer that will generate lots of links. And instead of driving those links to homepage.com/offer, I was hoping to get that link juice to flow to the homepage, or maybe even a product page, instead. And just updating the pop over information each year as the offer changes. I've seen competitors do it this way but wanted to see what the community here things in terms of linking to URLs with the hash tag in them. Can also be a use case for using hash tags in URLs for tracking purposes maybe?

50,000 backlinks in webmaster tools from one site???
Hi All, I'm new to evaluating backlinks, but I just saw I got over 50,000 links from a backlink that was added on ONE page at this site here: http://www.netnewspublisherDOTcom. I presume this is not a good thing, and if I contact them to remove the one link on the one page, it won't solve the other 49,999 links that Google is seeing pointing to us, so what do I do??. Should I contact them and ask to remove it and see if they don't and then disavow? Or would you just tell Google to disavow the whole site? Thanks!

Redirecting one site to another for link juice
I have two sites with same theme - buying cars. I am going remove one of the sites from being crawled permenantly (ie junkthecars.com) and point domian via 301, to another similar theme site (sellthecars.com). The purpose is to simply pass the SEO link juice from one site to the other as we retire junkthecars.com.... Is a forwarding of the domain OK and the best way for the search engines to increase the rank of sellthecars.com (we hate to wast the link work done on Junkthecars.com)? What dangers should I look for that could hurt sellthecars.com if we do the redirect at a simple TLD?

Best possible linking on site with 100K indexed pages
Hello All, First of all I would like to thank everybody here for sharing such great knowledge with such amazing and heartfelt passion.It really is good to see. Thank you. My story / question: I recently sold a site with more than 100k pages indexed in Google. I was allowed to keep links on the site.These links being actual anchor text links on both the home page as well on the 100k news articles. On top of that, my site syndicates its rss feed (Just links and titles, no content) to this page. However, the new owner made a mess, and now the site could possibly be seen as bad linking to my site. Google tells me within webmasters that this particular site gives me more than 400K backlinks. I have NEVER received one single notice from Google that I have bad links. That first. But, I was worried that this page could have been the reason why MY site tanked as bad as it did. It's the only source linking so massive to me. Just a few days ago, I got in contact with the new site owner. And he has taken my offer to help him 'better' his site. Although getting the site up to date for him is my main purpose, since I am there, I will also put effort in to optimizing the links back to my site. My question: What would be the best to do for my 'most SEO gain' out of this? The site is a news paper type of site, catering for news within the exact niche my site is trying to rank. Difference being, his is a news site, mine is not. It is commercial. Once I fix his site, there will be regular news updates all within the niche we both are in. Regularly as in several times per day. It's news. In the niche. Should I leave my rss feed in the side bars of all the content? Should I leave an achor text link on the sidebar (on all news etc.) If so: there can be just one keyword... 407K pages linking with just 1 kw?? Should I keep it to just one link on the home page? I would love to hear what you guys think. (My domain is from 2001. Like a quality wine. However, still tanked like a submarine.) ALL SEO reports I got here are now Grade A. The site is finally fully optimized. Truly nice to have that confirmation. Now I hope someone will be able to tell me what is best to do, in order to get the most SEO gain out of this for my site. Are URL shorteners building domain authority everytime someone uses a link from their service?
My understanding of domain authority is that the more links pointing to any page / resource on a domain, the greater the overall domain authority (and weight passed from outbound links on the domain) is. Because URL shorteners create links on their own domain that redirect to an off-domain page but link "to" an on-domain URL, are they gaining domain authority each time someone publishes a shortened link from their service? Or does Google penalize these sites specifically, or links that redirect in general? Or am I missing something else?
