Organic search traffic dropped 40% - what am I missing?

Have a client (ecommerce site with 1,000+ pages) who recently switched to OpenCart from another cart. Their organic search traffic (from Google, Yahoo, and Bing) dropped roughly 40%. Unfortunately, we weren't involved with the site before, so we can only rely on the wayback machine to compare previous to present.
I've checked all the common causes of traffic drops and so far I mostly know what's probably not causing the issue. Any suggestions?
- Some URLs are the same and the rest 301 redirect (note that many of the pages were 404 until a couple weeks after the switch when the client implemented more 301 redirects)
- They've got an XML sitemap and are well-indexed.
- The traffic drops hit pretty much across the site, they are not specific to a few pages.
- The traffic drops are not specific to any one country or language.
- Traffic drops hit mobile, tablet, and desktop
- I've done a full site crawl, only 1 404 page and no other significant issues.
- Site crawl didn't find any pages blocked by nofollow, no index, robots.txt
- Canonical URLs are good
- Site has about 20K pages indexed
- They have some bad backlinks, but I don't think it's backlink-related because Google, Yahoo, and Bing have all dropped.
- I'm comparing on-page optimization for select pages before and after, and not finding a lot of differences.
- It does appear that they implemented Schema.org when they launched the new site.
- Page load speed is good
I feel there must be a pretty basic issue here for Google, Yahoo, and Bing to all drop off, but so far I haven't found it. What am I missing?

Not to point out something that is likely well taken-care of, but did the GA / Analytics code populate across the site?
Also, is there any heavy JavaScript on the site, especially above analytics code, that might prevent analytics code from loading properly. We had this happen with a client a few years ago. We built custom analytics for this client (they did not want to run GA). Client placed our code in the footer. Client placed slow-loading CRO code in the header. CRO code took so long to load that people had often clicked away from the page they landed on before our code had had a chance to record their visit, as JavaScript generally loads in the same order as it's placed on the page. We had them move our little piece of code up to the top of the page. Problem was solved (in the mean time, we were recording a 20,000 visit loss each week!).
I'm just wondering if this is a tracking issue since all search traffic, not just Google has been affected. It would be quite rare to find an issue that has the same effect at the same time to both Bing and Google's algos. They're similar, but they're not identical and Bing generally tends to take longer to respond to change than Google as well.
Any chance you have raw server logs to compare analytics stats to?

Did the layout of the header area change significantly? If, for instance, the header area went from 1/10th of the "above the fold" area to 1/3rd, that might run the entire site afoul of the "topheavy" part of Panda.

The homepage, category, and product pages have all lost traffic.

I've reviewed Majestic link data, and only see a few deleted backlinks, so I'm thinking it's not a backlink issue.

Thanks for the suggestion. So far the only significant difference in optimization I've found has been that they added Schema.org markup.

Possibilities:
- The layout of the product pages for the new shopping cart is pissing off Panda. If that's the case, the traffic to the home page shouldn't have changed much, but the product pages will have dropped.
- Panda now sees the pages in general as having less content than before, perhaps images aren't getting loaded in the pages in such a way that Google sees them whereas they were before, something like that....and Panda now thinks the entire site is less rich in content.
- It often seems to take Google a month or so to "settle out" all of the link juice flows when you do a bunch of redirects, have new URLs, etc. I would expect that the link juice calculation is iterative, and that would be why it would take a number of iterations of the PageRank calculation in order for entirely new URLs to "get" all the link juice they should have.
- Their backlinks were moderately dependent upon a set of link networks, and those link networks have shut down all their sites (so that neither Google nor Bing still see the links from them).
Those are the ideas that come to mind so far.

Did the new cart generate product pages that were differently optimized than the old cart? (if cart-generated product pages were used)

Rankings Continue To Drop
Hi there I'm at wits end trying to stop the slow bleed in our rankings to our store URL's that started mid March 2017 and continues through to today. I'd appreciate some pointers and hope this will throw up a challenge to someone out there. Here is the background: 1. We run an e-commerce store on Shopify with a blog. The recent ranking decline has been almost entirely on the store URL's (catalogue and product pages) while at the same time we have seen steady growth in search volumes in the blog - this makes me think we are seeing a Penguin4 penalty of some type, because the impact is confined to the store URLs. 2. We received a linked based manual penalty back in 2014 and this was successfully removed within 3 months. We have quite a large disavow file as a result. 3. Shortly after launch of Penguin 4.0 in Sept/Oct 2016 we saw a really nice boost in traffic and ascribed this to being under a previous Penguin algo penalty, now removed. 4. Come March 2017 we see a small but steady weekly drop in rankings for our store URL's only, this steady drop continues through to today and over time has become significant. Approximately a 50% decline in visitor numbers to store URL's only as of today, since March. All of this despite: a. Initially I thought this was a Panda issue (because it seemed to coincide with Panda releases in March and May) so the entire website has been rewritten (during June and July) with thin content removed across the store and the blog. Remaining content has been given a serious content boost, being very careful to watch for over-optimisation, and for keyword cannibalisation. I think I've got this right. There are also no crawl issues being highlighted by Moz Pro or SEMRush site audits. b. Recently discovered, only last week in fact. A very low domain website, trust score (0 and 0) had been copying our blog articles steadily on a weekly basis, starting Oct 2016 (yes same time as Penguin4) and only caught last week (my fault for missing this). These articles were copied verbatim with all links and so generated nearly 400 spammy backlinks to our store URLs (about 30% of all the links we have). I've had all these articles removed from the spammy site via DMCA so none of those links exist anymore (as of 8/14/17). I've also disavowed this domain with Google. Could these spam links be the issue, and Google is still needing to crawl this site to see the links are no longer there? I'm not sure because my understanding is that Penguin4 would have devalued these links to start? c. A general review of links and anchor text. I've used Moz Pro and SEMRush backlink audit (linked to Google Search Console) and have removed all toxic links by contacting web masters and using Google disavow. This included removing any links that I think are causing over optimised anchor text. After disavow, according to SEMRush, we have no toxic backlinks left and only 50 out of 1200 links with "Money" anchor text. This exercise was completed two days ago when the last disavow file was uploaded. However I don't believe there was an issue here before as toxic links were < 1% of all links and exact match "money" anchor text in the region of 5%. d. One potential problem with our backlinks is that we have quite a few high domain/high trust links to our scholarship page with anchor text "official website". The net result is that our "Other" anchor text category is just over 50% of total links - these are mainly educational institutions with .edu domains. e. A review of internal linking. We had some what I would refer to as SEO links, linking all product and collection pages across the store, through a tagging type system. This was removed two days ago as it was probably unnecessary for user experience. Other than this I have two concerns remaining with our internal linking structure. The first is that we have quite a big static navigation on the left margin of our store collection pages. This is not faceted navigation, but static. The second is that we've internally linked from almost every blog to our "key" money page in the store, however with varied and non-money anchor text. f. There is nothing in Google Search Console indicating a problem, no manual actions, no significant HTML improvements, and Google has indexed over 90% of URL's compared to the sitemap. All broken links have been fixed - there were a lot before but all fixed as of three weeks ago. g. Checking site speed in GA. Speed has remained constant over the period and we have put in some fixes to improve it. Site speed has not got worse and scores average in Googles speed checker. That's about it. It's possible that with the recent changes made with respect to b, c, e and f above I just need to wait a couple more weeks for Google to catch up, and would appreciate thoughts on this. However I'd also like some thoughts on the static navigation on our collection pages, plus importantly on linking from blog articles to mostly a single money page in the store - of all that remains I think this is potentially a problem. Do I miss traffic (thus, page value) by using the GWMT Parameter Handling Tool?
I'm working through duplicate content issues. The tracking code or the session id in the URL is being recognized as a different page than the original. Example: www.example.com is dup content to www.example.com?_nk=x&ad=y&_ga=z, which is tied to a marketing campaign If my setup in the URL parameter tool is set to: Effect = None Crawl = Representative URL, then do I: 1. Miss all the traffic being driven to the ?_nk page?

2. With a Rep URL, there still would be two indexed listings: the .com & the .com?_nk...right? Neither is good. Redirects of all the URLs is not an option b/c there are hundreds of these that would need to be redirected. And I also don't want to slow down page load time with excessive redirects, which has been the case when adding 100+ redirects for the recent website migration we did.0 -
Drop in Indexed pages
Hope everyone is having an Awesome December! I first noticed a drop in my index in the beginnings of November. My site drop in indexed pages from 1400 to 600 in the past 3-4 weeks. I don't know the cause of it, and would like the community to help me figure out why my indexing has dropped. Thank you for taking time out of your schedule to read this.

Blog Traffic
Hi all, As of today, we put up approximately 900 high-quality, 100% original articles on our blog. However, we have not been able to generate any good traffic since July when it was first launched (blog.ostanding.com). Any suggestion would be greatly appreciated! Thanks again.

Traffic dropped suddenly
-In early January 2013, we had to switch servers after many years with the same one. We were highly ranked and getting about 8500 unique visitors per month. -We didn't notice the traffic falling because we were focussed on a major site redesign and addition that we launched in April 2013. Visits continued to fall, this time also because the company that launched it didn't double check their work and had some dead links etc. Those were all fixed by approximately June 2013.- early January 2014 we switched servers again because we were afraid the new server we moved to was perhaps ranked poorly or was possibly a spamming site before. Currently, nothing has changed. What was about 8500 unique visitors per month 18 months ago, is now about 1,000 and no leads are coming in at all.

Why is this page not being delivered for Google search result?
Hey folks, Figured I would try to get an experts insight on this. On google search result for BLACK TITANIUM RINGS + TITANIUM-JEWELRY.COM the page that I "think" should show up is this one: http://www.titanium-jewelry.com/black-titanium-rings.html However, it does not. Imho, this page is highly relevant. I used Rank Tracker here on seomoz.org and the page is not even in top 50 of search engine results for google. Our 'About Black Titanium Rings' page ranks #2 (http://www.titanium-jewelry.com/about-black-titanium.html) but the /black-titanium-rings.html page doesn't even rank. Any suggestions on what I could look at to figure out why this page is being penalized? We are not under a manual penalty (anymore!). Thanks! Ron

Webmaster Index Page significant drop
Has anyone noticed a significant drop in indexed pages within their Google Webmaster Tools sitemap area? We went from 1300 to 83 from Friday June 23 to today June 25, 2012 and no errors are showing or warnings. Please let me know if anyone else is experiencing this and suggestions to fix this?

Traffic has dropped off a cliff
