Google Analytics - paid & unpaid visits messed up

I guess Google Analytics messes up my paid and unpaid visits. In the list of top 10 kw's sending non-paid traffic it shows 5 very short kw's that we don't rank for at all (checked with RankTracker - we are not in first 50 search results). But these are the kw's we advertise for...
One more proof: Webmaster Tools 'Search queries' shows 10 times less 'Clicks' from organic search than Google Analytics.
Is there anyone who is experiencing this kind of problems with GA? Is there anything you can do with it?

Is your adwords tagged and linked? Also do you have any traffic coming in as google/cpc or it is all google/organic?

I know we are talking basics here but have you made sure that you have your Adwords account linked to your Analytics account?
Also what I tend to do is to create seperate profiles for different types of traffic so that I can get an overview easily from the Analytics overview page and I find it easier than segmentation for reports. Here is what I do for those that are interested:

Returning Visitors Profile - create custom filter (include) on visitor type and type in "returning"

New Visitors Profile - create custom filter (include) on visitor type and type in "new"

Paid Visitors Profile - create custom filter (include) on campaign medium and type in "cpc|ppc"

Organic Visitors Profile - create custom filter (include) on campaign medium and type in "orgnaic"

Social Media Visitors - there are alot of filters on this one!
By doing this I have never had any data issues with one profile merging with another

How does Google Maps/G+ traffic show up in Analytics?
Hi Moz Community, I've been trying to figure out how traffic from Google Maps (and G+) shows up in Google Analytics and am struggling to find a good answer online. If someone finds a business through Google Maps and then clicks on the website in the Maps listing, does that show up as a referral from Google Maps? Our site shows virtually zero traffic from Google Maps even though we have a number of listing. Two related questions: if someone clicks through to a G+ page from a Maps result and then visits our website from the G+ page, does that show up in Analytics as a referral from G+? Is traffic from Google Maps or G+ ALSO counted as organic traffic? (Would it be possible to accidentally double-count a visit as both organic and a referral from Maps/G+? Thanks everybody!

Why is Google Analytics showing index.php after every page URL?
Hi, My client's site has GA tracking code gathering correct data on the site, but the pages are listed in GA as having /index.php at the end of every URL, although this does not appear when you visit the site pages. Even if there is a redirect happening for site visitors, shouldn't GA be showing the pages as their redirect destination, i.e. the URL that visitors actually see? Could this discrepancy be adversely affecting my search performance? Example page: http://freshstarttax.com/innocent-spouse/ shows up in GA as http://freshstarttax.com/innocent-spouse/index.php thanks

Google Analytics - Keywords (not set) or ( not provided) WHY???

How do I manually add transactions to Google Analytics
We are seeing Google Analytic's drop transaction on our site so therefore all the figures are skewed. Is there a way I can manually add transactions to GA to cover the missing one?

Google Analytics and DNS change
Our new alumni application is going be tested at domain uva.imodules.com . We are going to collect traffic data with a Google analytics account number UA-884652-XX. So going to uva.imodules.com/myPage.html would send its data to Google Analytics with that account number. Then when it is ready for production we are going to just change the domain name of the application and switch the DNS over to dardencommunity.darden.virginia.edu . So going to dardencommunity.darden.virginia.edu /myPage.html would send its data to Google Analtics with that SAME account number. Aside from having the testing domain data in the same profile are there any other issues/problems we may run into?

Custom Variables to track Vimeo plays on website with Google Analytics?
Hello Everyone, I'm trying to track how many times a Vimeo video is played on my site via GA. Does any of you have any knowledge of how can this be achieved? I've read the documentation and came up with this: After the iframe embed i insert this: Of course the GA is loaded in the header. Does not work, at least i cant see anything in analytics. AW Stats vs Google Analytics
Hey Moz Community, I am looking to get opinions on the best practice for analytics/traffic analysis. From experience I know that AW Stats reads high and Google Analytics reads low for traffic for reason in this article http://www.smartz.com/blog/2009/01/23/analytic-confusion-%E2%80%93-awstats-vs-google-analytics/ It drives me a little nuts how far off both are for some pages. I have one article that shows 100 views (GA) and AW stats shows 5 times that number of views. Any suggestions or systems you recommend? Thanks

Google Analytics: Difference Between Goal Conversions & Goal Completions
When using Google Analytics, what is the difference between total goal conversions and total goal completions? We have many goals set up in a lead generation environment. Therefore, the only element of conversion is submitted a lead and arriving on the "Thank You" page. THose thank you pages are tagged accordingly. When we run reports though, the number of "Total Goal Conversions" and "Total Goal Completions" never match up.
