Footer Link in International Parent Company Websites Causing Penalty?

Still waiting to look at the analytics for the timeframe, but we do know that the top keyword dropped on or about April 23, 2012 from the #1 ranking in Google - something they had held for years, and traffic dropped over 15% that month and further slips since.
Just looked at Google Webmaster Tools and see over 2.3MM backlinks from "sister" compainies from their footers. One has over 700,000, the rest about 50,000 on average and all going to the home page, and all using the same anchor text, which is both a branded keyword, as well as a generic keyword, the same one they ranked #1 for. They are all "nofollows" but we are trying to confirm if the nofollow was before or after they got hit, but regardless, Google has found them.
To also add, most of sites are from their international sites, so .de, .pl, .es, .nl and other Eurpean country extensions.
Of course based on this, I would assume the footer links and timing, was result of the Penguin update and spam.
The one issue, is that the other US "sister" companies listed in the same footer, did not see a drop, in fact some had increase traffic. And one of them has the same issue with the brand name, where it is both a brand name and a generic keyword. The only note that I will make about any of the other domains is that they do not drive the traffic this one used to. There is at least a 100,000+ visitor difference among the main site, and this additional sister sites also listed in the footer.
I think I'm on the right track with the footer links, even though the other sites that have the same footer links do not seem to be suffering as much, but wanted to see if anyone else had a different opinion or theory.

I would get rid of these links.
I'll bet that very few people use them.
They "should not" be the problem since they are "nofollowed". However, you never know what google is doing.
This massive number of links are going to evaporate a lot of pagerank. No need to do that.
If it was really important to link to these other sites I would make one internal page such as "about us" or "our international sites" and link to them on that one page with a followed link. That link will be anchored with the domain name or the official company name.

So it seems the link network became a weight around your neck, so to speak. If you didn't receive an unnatural links warning in GWT then it was an algorithmic smack and if those links were, in fact, the issue, then you may just draw a new baseline at you current levels and start working your way up again from there.

To answer your question the links are evenly distributed, not only to the us sites, but the other European sites as well.
They are all selling the same industry products, although the site I'm talking about sells everything, the others are a smaller subset.
In other words, if we use pet products as an example, the main site in question sells all, dog, cat, hamster, bird, etc. Another of the US sites sells the same animal group products, but just less product offering. The other US sites sell only specific animal products, so one is dog only, another one cat, etc. The other European sites again sell other animal groups, but a smaller product offering again.
And we have found that the links were followed before, the subsequently made them no follow after the loss. All US sites are currently down in traffic over last year now.

Well, if they were all nofollowed, it would be hard to suspect that they were the problem. Still, thatsalotta back links! I think it's interesting that the other US sites didn't take that same hit and that some of their traffic increased--almost as though the links to the main site disappeared and the link juice consolidated on the remaining links to the other US sites.
I've made a couple of mental guesses but there's just too much going on there without enough detail to put an educated guess down in writing. I'd like to know if the links between the sister sites were spread evenly among all the sites, if the sites are all in the same market, and the outcome of the hunt to discover whether all the links were all nofollowed or not before taking a stab at it.

Hi Jen. I'm curious to hear what answers you receive. Especially since they are NOFOLLOW links...
My understanding is that NoFollow links do not effect ranking at all - whether they are good or bad or even all have the same anchor text. That is supposedly a featuire of Google's Disavow tool - it let's you turn bad links into NoFollow links and make them "disappear".
I just spent many days working on a Disavow project, and the first thing we did to our spreadsheet of links was sort out and delete all the NoFollows. What a mess if we misunderstood the effects of NoFollows!

Is There Such Thing as Minor Penalties or Restrictions?
Hello Mozzers So generally its said that when a site receives a penalty from Google - it's obvious - you can't miss it... But does google apply minor penalties (say dropping 5-10 places for one not so great link) One particular campaign we've been working pretty hard - really great stuff - all white hat techniques - but there were a couple of links I wasn't 100% sure on - but got them any way as I guessed that the effect of them, if not positive, would be neutral at worse... (The sites wen't obvious spam sites but just seemed 'not great') Recently after, we dropped around 8 place for our main keyword ranking. It's not a very competitive space. Is this likely just standard inexplicable fluctuation, or is there such thing as minor penalties or restrictions? Cheeers

'SEO Footers'
We have an internal debate going on right now about the use of a link list of SEO pages in the footer. My stance is that they serve no purpose to people (heatmaps consistently show near zero activity), therefore they shouldn't be used. I believe that if something on a website is user-facing, then it should also beneficial to a user - not solely there for bots. There are much better ways to get bots to those pages, and for those people who didn't enter through an SEO page, internal linking where appropriate will be much more effective at getting them there. However, I have some opposition to this theory and wanted to get some community feedback on the topic. Anyone have thoughts, experience, or data to share on this subject?

Bad link backs out of my control
I have a big concern with my website. Recently I have been combing through the back links that I have been able to find associated with my web domain. Almost half of the links- 52 links- are from kinder-host. They are from what looks like could be valid sources, like babies-r-is.com/kinder-host.com or babies.kinder-host.com/page/6 etc. but they are junk. Some of these links are from articles I've written that are ripped off and placed on these websites along with my links. Some of the sites I can't even find the link but its there somewhere. Another 40 of the links are from attracta.com and although I can tell I have links on there to my website as well, I don't even see the link on the page and it is not related to my website. It's another junk site. So, I have bad link backs and no control over it. My understanding is this is potentially very harmful to my website! What can I do about it?

Will Google perceive these as paid links? Thoughts?
Here's the challenge. I am doing some SEO triage work for a site which offers a legitimate business for sale listing service, which has a number of FOLLOWED link placements on news / newspaper sites - like this: http://www.spencercountyjournal.com/business-for-sale. (The "Business Broker" links & business search box are theirs.) The site has already been penalized heavily by Google, and just got pushed down again on May 8th, significantly (from what we see so far). Here's the question - is this the type of link that Google would perceive of as paid / passing page rank since it's followed vs. nofollowed? What would you advise if it were your site / client? From everything I've read, these backlinks, although perfectly legit, would likely be classified as paid / passing pagerank. But please tell me if I'm missing something. My advice has been to request that these links be nofollowed, but I am getting pretty strong resistance / lack of belief that these links in their current state (followed) could be harming them in any way. Would appreciate the input of the Moz community - if they won't believe me, and the majority here agrees about nofollowing, maybe they'll believe you. Thanks! BMT

Which links should I remove?
What is your general approach when removing links for a new client? Just taken on some new work and found links that I wouldn't dream of building now (unrelated domain name, blogroll, single word, exact match anchor, dead sites). However some of these are brand anchor links, and some of the pages have decent Page Rank (2/3/4). Obviously I don't want to remove links that might actually be helping the site in a weird way. It would be good to get an idea of other peoples approach to link removal - what goes, what stays etc?

I am still confused about anchor text and penalties
As I understand in order to rank well for the page in google, the page/site has to have a lot of back links that have an anchor text with the keywords that you want to rank for. At the same time if google finds that your anchor text contains kewords that are in your title or h1 tag, it may penalize your site. So what do i do to rank well for my chosen keywords. Lets say I am only interested in keywords San Francisco widget and Oakland widget The title of my webpage says San Francisco | Oakland widget The anchor text that I usually pick is either San Francisco widget or Oakland widget. I also have plenty of links that have anchor text like "website" or "click here" What should I use for my anchor text in my backlinks?

Multiple links to different pages from same page
Hey, I have an opportunity to get listed in a themed directory page, that has a high mozRank of 4+ and a high mozTrust of 5+. Would it be better to just have one link from that page going to one of my internal product category pages, or take advantage of the 'sitelinks' they offer, that allows me to have an additional 5 anchor text links to 5 other pages?
