I have a site that has around 5,000 pages now.
Are there any recommened online free/paid tools to generate a sitemap for me?

You should try DYNO Mapper. It is a visual sitemap genreator that is good for mapping websites that are up to 25,000 pages. It is a paid tool, but their rates are pretty affordable. It generates sitemaps that include Google Analytics integration, content audit tools, and collaboration tools.

I will just add that you need to be very careful. Maybe try the ones out that everyone has kindly suggested and then use SEOmoz Campaigns or other tools to check the quality of it.
This Whiteboard Friday post from last week has one of Bing's team pointing out how it is very important that your sitemap is of a high quality (no 404s, 302s or 301s for example), or it could be ignored completely:

The free limit is sometimes under 5k some times over. You can check the limit on the home page - it varies a lot during the same day.

It's not an online tool, but Xenu LinkSleuth does a dead good job of making an XML sitemap.

No worries with a 5,000 page site, just let it do its thing and index away. Under File there's an option to export to "Google Sitemap File".
I've not used the linkvendor tool that Petra linked; but I've had problems with online tools skipping out on some URLs for whatever reason. Xenu's never let me down.

For context, whilst doing link gap analysis I've found our competitors are listed on local government directories such as getsurrey.co.uk and miltonkeynes.co.uk. Whilst these aren't seen as spam directories, it's still highly unlikely we'll receive much traffic through them. The links they provide to our domain have the nofollow tag. Sitemap Submission
I was wondering if anyone has any insight into Sitemap submission with Google. I submitted a XML Sitemap for my new site at the end of October. Since then GWT says it is pending. l have made a few changes to the site and added some new pages so l decided to submit an updated XML sitemap. This was about a week ago and is also still pending. Does anybody know how long this process should take and if it is the reason why the site hasn't started ranking for any of our targeted search terms as yet? The site is www.theremovalistsguide.com.au

Mobile Sitemap Issue
Hi there, I am having some difficulty with an error on Webmaster Tools. I'm concerned with a possible duplicate content penalty following the launch of my mobile site. I have attempted to update my sitemap to inform Google that a different mobile page exists in addition to the desktop page. I have followed Google's guidelines as outlined here:

Webmaster tools is reporting that it is not able to read the file and when I validate it I am getting an error stating that the 'Namespace prefix xhtml on link is not defined'. All I am trying to do is to create a sitemap that uses the rel="alternate" to inform Google that their is a mobile version of that specific page in addition to the desktop version. Submitting URLs multiple times in different sitemaps
We have a very dynamic site, with a large number of pages. We use a sitemap index file, that points to several smaller sitemap files. The question is: Would there be any issue if we include the same URL in multiple sitemap files? Scenario: URL1 appears on sitemap1. 2 weeks later, the page at URL1 changes and we'd like to update it on a sitemap. Would it be acceptable to add URL1 as an entry in sitemap2? Would there be any issues with the same URL appearing multiple times? Thanks.

What is the best method for segmenting HTML sitemaps?

Understanding how PageRank is passed, HTML sitemaps play a critical role in how Googlebot and other crawlers spider and catalog content. I get asked this question a lot and, in most cases, it's easy to categorize sitemaps and create 2-3 category-based maps that can be linked to from the global footer. However, what do you do when a client has 40 categories with 200+ pages of content under each category? How do you segment your HTML sitemap in a case like this?
