Funny, there was just a question about this a few hours ago (hint, hint SEOmoz team).  Here was my advice...

The SEOmoz report will give you one referrer for each 404 error.  I've had better success and more complete information using Google Webmaster Tools. You get the information "straight from the horse's mouth" as it were.

1. Log in to https://www.google.com/webmasters/
2. Go to Health > Crawl Errors
3. Click "Not Found"
4. For each listed, click the URL
5. In the pop up window, the third tab will list the pages that link in.

Before you delete anything, submit a ticket to the help desk.  They may be able to fix it up or point to why it's happening.

Double check the redirection here: http://redirectcheck.com.  Ensure it's a nice HTTP/1.1 301 Moved Permanently then HTTP/1.1 200 OK.  Do this for a couple pages just to be sure.

Next, what settings did you use in the campaign?

I took this to mean that they won't show a snippet unless they find all the ingredients - not that  you "can't" so much.  I still did the mark up exercise because at least it was a start in communicating the nature of the page content.

I'd love to hear what others think however.

A no-follow, in terms of juice, would actually hurt your goals as the link still gets allocated the juice portion but it doesn't flow through.  **Each no-follow link will siphon off a little juice. **

Generally, remove any site wide links that aren't always needed and place them on page where users would like the details.  For instance, use a search form instead of a link to the search page.

Two weeks is pretty short time for a new site to get accurate reports from GWT.  The back links I found weren't valuable - none with a page authority over 1.

I would secure at least one high quality link and wait a few more weeks.

Here is how one could test this to be sure:

1. Create site on a throw away domain that includes:

• home page
• sub page (containing unique text in title and body)
• orphaned sub page

2. Place the nav tag on all pages with links to only the first two pages.
3. Add some dummy content but don't create any other links.
4. Link to the orphaned page from a decently trusted and ranked page on another site.
5. Wait 2-4 weeks.
6. Search for the unique string and write a YouMOZ post about your findings.

While I have found it does, you could always use a logo link to accomplish this.

To be sure I understand; you have a site-wide header ,

<nav>section but you are not seeing the backlinks from all the pages in the GWT internal links report?

(Incidentally, my experience has shown these links do count.)

Fact is, the robots file alone will never work (the link has a good explanation why - short form: all it does is stop the bots from indexing again).

Best to request removal then wait a few days.

Sounds like (from other discussions) you may be stuck requiring a dynamic robot.txt file which detects what domain the bot is on and changes the content accordingly.  This means the server has to run all .txt file as (I presume) PHP.

Or, you could conditionally rewrite the /robot.txt URL to a new file according to sub-domain

Then add:

User-agent: *
Disallow: /

to the robots-subdomain.txt file

(untested)

Option 1 could come with a small performance hit if you have a lot of txt files being used on the server.

There shouldn't be any negative side effects to option 2 if the rewrite is clean (IE not accidently a redirect) and the content of the two files are robots compliant.

You should do a remove request in Google Webmaster Tools.  You have to first verify the sub-domain then request the removal.

The fact a Caps create a 404 error on LAMP site is a pet peeve of mine - so is the fact Google thinks mix cases on IIS are separate (thus duplicate) URLs.

Too arbitrary to be picky about and cause user frustration.
