One server, two domains - robots.txt allow for one domain but not other?

Hello,
I would like to create a single server with two domains pointing to it. Ex: domain1.com -> myserver.com/ domain2.com -> myserver.com/subfolder. The goal is to create two separate sites on one server.
I would like the second domain ( /subfolder) to be fully indexed / SEO friendly and have the robots txt file allow search bots to crawl. However, the first domain (server root) I would like to keep non-indexed, and the robots.txt file disallowing any bots / indexing.
Does anyone have any suggestions for the best way to tackle this one?

I am assuming that you are using Cpanel on the host for the site. Just add the second domain as an addon domain. Because of the way that things are set up in Cpanel and the way it handles redirects, the crawlers will not realize the local directory structure that one site is sitting in the sub folder of another site. They will be viewed as if they are two different sites on different servers. So you would handle the robtos.txt like they were on two different servers and just disregard anything about one being in the sub folder of another.

Is there any value in having a blank robots.txt file?
I've read an audit where the writer recommended creating and uploading a blank robots.txt file, there was no current file in place. Is there any merit in having a blank robots.txt file? What is the minimum you would include in a basic robots.txt file?

Two sites
Hi there just joined had nightmere of a time trying to get a website up and running..... now i have 2 .... one marketing person did and one i did the one i did performing better on google but other onre looks more profetional is there a way i can conbine the 2 under one site..... the one that looks better and getting the benifit of the one thats performing better...... Blocked by meta-robots but there is no robots file
OK, I'm a little frustred here. I've waited a week for the next weekly index to take place after changing the privacy setting in a wordpress website so Google can index, but I still got the same problem. Blocked by meta-robots, no index, no follow. But I do not see a robot file anywhere and the privacy setting in this Wordpress site is set to allow search engines to index this site. Website is www.marketalert.ca What am I missing here? Why can't I index the rest of the website and is there a faster way to test this rather than wait another week just to find out it didn't work again?

Google (GWT) says my homepage and posts are blocked by Robots.txt
I guys.. I have a very annoying issue.. My Wordpress-blog over at www.Trovatten.com has some indexation-problems.. Google Webmaster Tools data:

GWT says the following: "Sitemap contains urls which are blocked by robots.txt." and shows me my homepage and my blogposts.. This is my Robots.txt: http://www.trovatten.com/robots.txt

Disallow: /wp-includes/ Do you have any idea why it says that the URL's are being blocked by robots.txt when that looks how it should?
I've read a couple of places that it can be because of a Wordpress Plugin that is creating a virtuel robots.txt, but I can't validate it.. 1. I have set WP-Privacy to crawl my site
2. I have deactivated all WP-plugins and I still get same GWT-Warnings. Looking forward to hear if you have an idea that might work!0 -

Robots.txt and canonical tag
In the SEOmoz post - http://www.seomoz.org/blog/robot-access-indexation-restriction-techniques-avoiding-conflicts, it's being said - If you have a robots.txt disallow in place for a page, the canonical tag will never be seen. Does it so happen that if a page is disallowed by robots.txt, spiders DO NOT read the html code ?

Redirecting a domain
I was setting up a new campaign and received the following error from Roger Robot. "We have detected that the domain www.sitename.com and the domain sitename.com both respond to web requests and do not redirect. Having two "twin" domains that both resolve forces them to battle for SERP positions, making your SEO efforts less effective. We suggest redirecting one, then entering the other here." I know about redirecting a PAGE using 301 Redirects and how to specify the www. canonical in Google webmaster tools, but is there a "DOMAIN" redirect that I'm missing.
