Inurl: search shows results without keyword in URL

While doing some research on the indexation status of a client I ran into something unexpected. I have my hypothesis on what might be happing, but would like a second opinion on this.
The query 'site:example.org inurl:index.php' returns about 18.000 results. However, when I hover my mouse of these results, no index.php shows up in the URL. So, Google seems to think these (then duplicate content) URLs still exist, but a 301 has changed the actual goal URL? A similar things happens for inurl:page. In fact, all the 'index.php' and 'page' parameters were removed over a year back, so there in fact shouldn't be any of those left in the index by now. The dates next to the search results are 2005, 2008, etc. (i.e. far before 2013). These dates accurately reflect the times these forums topic were created.
Long story short: are these ~30.000 'phantom URLs' in the index out of total of ~100.000 indexed pages hurting the search rankings in some way? What do you suggest to get them out? Submitting a 100% coverage sitemap (just a few days back) doesn't seem to have any effect on these phantom results (yet).

We encountered something similar when we migrated a site. We properly redirected all the old url's to the new one, however, in the weeks after the migration, we saw a huge increase of 404 in the webmastertools.
When we took a closer look to these url's, we noticed that these where using an url structure we had abandoned several years ago. On the "old" site, these were redirected, but we didn't implement these old redirections after migration as we assumed that these very old url's wouldn't be in the index anymore. We proved wrong. We could delete them manually from the index using webmaster tools, because they used folders we are not using any longer, this is not probably not possible in your case.
While it is a bit annoying, I don't think that having these "phantom" url's in the index is doing you any harm in terms of SEO. They will probably never pop-up for normal search queries, only when you do in-depth queries, limiting the results to only your site.

A few days plus ~100,000 decade's old pages in Google is usuallynot enough time to see a change. You can spot check the 301s and run a fetch / render from GWT to see if the changes should be working though. Other than that, you'll probably have to wait a bit longer.

I have one keyword which disappeared
My site currently ranks for over 2000 of which 92 are in the number 1 position. Im very active with this site. My Main keyword is a two word keyword ,I have never been below the position #30. Has always been at best 3rd and fourth page. I rank primarily for mostly 3 part keywords and 4 part keywords. However , I noticed about a month ago,The main keyword no longer showing up on serp tools .Moz included. At first i was getting wierd results using keyword tool .Not moz serp tool. I would get different result every time i checked it. When i tried to verify these results ,Only to find my site not at the projected page and rank. After more than a month now this particular keyword is no where in site. Im still getting traffic fom all the other keywords but im a bit confused over this. Changing URLs
As of right now we are using yahoo small business, when creating a product you have to declare an id, when we created the site we were not aware that you will not be able to change the id but also the ID is being used as the URL. we have a couple thousand products in which we will need to update the URLs. What would the best way to be to fix this without losing much juice from our current pages. Also I was thinking that if we did them all in a couple weeks it would hurt us a lot, and the best course of action would be to do a slow roll out of the URL changes. Any help is appreciated. Why does my 301 show the old urls with new descriptions and titles?
Hi all, We've just rebranded. The 301 appears to have worked well and moved the results and rankings onto the new domain. However a site:olddomain.com search in Google brings up about a hundred pages that have the new titles and descriptions but show the old urls - does anyone have any idea how to make the old domain disappear from the SERPS? Should I index my search result pages?
I have a job site and I am planning to introduce a search feature. The question I have is, is it a good idea to index search results even if the query parameters are not there? Example: A user searches for "marketing jobs in New York that pay more than 50000$". A random page will be generated like example.com/job-result/marketing-jobs-in-new-york-that-pay-more-than-50000/ For any search that gets executed, the same procedure would be followed. This would result in a large number of search result pages automatically set up for long tail keywords. Do you think this is a good idea? Or is it a bad idea based on all the recent Google algorithm updates?

GWMT -- Top URLs for keyword is not the homepage
Hi Everyone - In google webmaster tools, in the Content Keywords section, when I click on a link of all of my top keywords they display a single "Top URLs". The URL which they display is not my homepage but a random category landing page of our e-commerce website. Should I be worried about this? Does this suggest that google is ranking this one URL ahead of our homepage?
