Some URLs in the sitemap not indexed

Our company site has hundreds of thousands of pages. Yet no matter how big or small the total page count, I have found that the "URLs Indexed" in GWMT has never matched "URLS in Sitemap". When we were small and now that we have a LOT more pages, there is always a discrepancy of ~10% or so missing from the index.
It's difficult to know which pages are not indexed, but I have found some that I can verify are in the Sitemap.xml file but not at all in the index. When I go to GWMT I can "Fetch and Render" missing pages fine - it's not as though it's blocked or inaccessible.
Any ideas on why this is? Is this type of discrepancy typical?

I have never had a site with 100% crawled pages, sometimes Google will drop a page off for being too similar to another, not informative enough, canonical links set, redirects.
As Ryan says, don't just rely on Moz use Screaming Frog to get a good view of your site too, see if there are any errors. Also you can run the frog whenever you like, it's just a little more technical to understand.

I've managed sites with with hundreds of thousands of pages too, and in my experience a discrepancy between what's offered up via the sitemaps and what gets indexed is typical (dare I say it, a 10% discrepancy seems pretty good!). Pages deeper in the site seem to suffer this fate more frequently than those with fewer subfolders, as do those with thin content.
I agree completely with Ryan's comment about Screaming Frog: it is an invaluable tool for site audits, in addition to lots of other useful site insights. You might find this article interesting to get a sense of the many ways you can use SF: http://www.seerinteractive.com/blog/screaming-frog-guide/

You're welcome. Definitely take a look at a crawler that gives you more insight, especially with a site as large as yours. Just note, no matter what you might never achieve an exact match between the pages you've submitted and the number indexed as Google can decide not to index a page for other reasons aside from the page's presence in a site map. Something useful for you as well would be to look at how many of your pages recieve visits in analytics. That will give you an idea of percentages on pages in the sitemap vs the index vs active.

I have not run the site through those tools you mentioned, I'm unfamiliar.
I am not, however, receiving any errors on those pages. And when I "Fetch and Render" in GWMT, they look and render fine without errors. I'm able to submit them to the index one-by-one.

Hi Mase. Are you getting errors on URLs you've submitted? Or ran other crawlers on your site like Xenu or ScreamingFrog to produce any possible errors? It's also good to know which pages might not have enough content to be indexed: filters, sorting views, etc.

Getting 'Indexed, not submitted in sitemap' for around a third of my site. But these pages ARE in the sitemap we submitted.
As in the title, we have a site with around 40k pages, but around a third of them are showing as "Indexed, not submitted in sitemap" in Google Search Console. We've double-checked the sitemaps we have submitted and the URLs are definitely in the sitemap. Any idea why this might be happening? I'm struggling to understand (and fix) why I'm getting a 404 error. The URL includes this "%5Bnull%20id=43484%5D" but I cannot find that anywhere in the referring URL. Does anyone know why please? Thanks
Can you help with how to fix this 404 error please? It appears that I have a redirect from one page to the other, although the referring page URL works, but it appears to be linking to another URL with this code at the end of the the URL - %5Bnull%20id=43484%5D that I'm struggling to find and fix. Sitemap
I have a question for the links in a sitemap. Wordpress works with a sitemap that first link to the different kind of pages: pagesitemap.xml categorysitemap.xml productsitemap.xml etc. etc. These links on the first page are clickable. We have a website that also links to the different pages but it's not clickable, just a flat link. Is this an issue?

Exclude URL Parameters?
Hello, I am new in SEO and I am trying to understand the basics in URL parameters. Let’s assume that I have an ecommerce site with Categories (Category1, Category2) Views (listview=1, listview=2) Orders (OrderBy=1, OrderBy=2) Pages (pg=1, pg=2) Why should I add google to index pages with different views and Listing orders? What is the benefit for the site to have the same content with different order? I am not sure but maybe only need pages in order to google to “travel” between the pages? For example: www.mydomain.com/books/pg=1 www.mydomain.com/books/?order=date www.mydomain.com/books/?listview =1 The products in pages (pg) will always include products in order and listview? Why should google index again the content? Furthermore, from the last time that google index the pg=1 the products has changed. Thank you in advanced

I've never seen this before. How to Remove /feed URLs from Google's Index
Hey everyone, I have an issue with RSS /feed URLs being indexed by Google for some of our Wordpress sites. Have a look at this Google query, and click to show omitted search results. You'll see we have 500+ /feed URLs indexed by Google, for our many category pages/etc. Here is one of the example URLs: http://www.howdesign.com/design-creativity/fonts-typography/letterforms/attachment/gilhelveticatrade/feed/. Based on this content/code of the XML page, it looks like Wordpress is generating these: <generator>http://wordpress.org/?v=3.5.2</generator> Any idea how to get them out of Google's index without 301 redirecting them? We need the Wordpress-generated RSS feeds to work for various uses. My first two thoughts are trying to work with our Development team to see if we can get a "noindex" meta robots tag on the pages, by they are dynamically-generated pages...so I'm not sure if that will be possible. Or, perhaps we can add a "feed" paramater to GWT "URL Parameters" section...but I don't want to limit Google from crawling these again...I figure I need Google to crawl them and see some code that says to get the pages out of their index...and THEN not crawl the pages anymore. I don't think the "Remove URL" feature in GWT will work, since that tool only removes URLs from the search results, not the actual Google index. FWIW, this site is using the Yoast plugin. We set every page type to "noindex" except for the homepage, Posts, Pages and Categories. We have other sites on Yoast that do not have any /feed URLs indexed by Google at all. Side note, the /robots.txt file was previously blocking crawling of the /feed URLs on this site, which is why you'll see that note in the Google SERPs when you click on the query link given in the first paragraph.

Strange URL's indexed
Hi, I got the message "Increase in not found errors" (404 errors) in GWT for one of my website. I did not change anything but I now see a lot of "strange" URL's indexed (~50) : &ui=2&tf=1&shva=1 &cat_id=6&tag_id=31&Remark=In %22%3EAny suggestion on how to fix it ?Erwan
