Malicious links on our site indexed by Google but only visible to bots

We've been suffering from some very nasty black hat seo. In Google's index, our pages show external links to various pharmaceutical websites, but our actual live pages don't show them. It seems as though only certain user-agents see the malicious links. Setting up Screaming Frog SEO crawler using the Googlebot user agent also sees the malicious links.
Any idea what could have caused this or how this can be stopped? We scanned all files on our webserver and couldn't find any of malicious links. We've changed our FTP and CMS passwords, is there anything else we can do?

Hi Andy,
Thanks for your help. The problem seems to be fixed by doing the following:
- Restore backup
- Change all relevant passwords
- Fetch and crawl all affected pages
- Get malicious URL's on our domain in Google's index removed from Google's index

Without looking in more detail, it is almost impossible to say how it has been done, but there are so many dirty tricks out there.
Is the site running on Wordpress? Do you want to PM me an example to have a look at?

Different site behind the flag
Hello, I am in a very complicated situation. I have a site in Itaian which is targeted in Italy by webmaster tools so the majority of the organic traffic comes from there and everything is fine. However this site got a link from a major international site. So now I get traffic from all over the world but I can't take advantage of it. From the Italian traffic I get from this site I see high pageviews numbers and many minutes in average visitor time. The problem in this situation is that for many reasons this website cannot be translated so I can put many language choices in this site. I want to ask, If I put, let's say an English flag in top of my site, that will indicate the English language, but instead of the user to see an English version of the site he/she will be redirected(no follow link) to another site of the same content in English, will this violate any of Google's guideline or hurt the seo of the original site? Partner Site In Bound Links
We have a staffing agency client that uses a 3rd party site (with different URL) to display open jobs for web viewers to see. However we are getting a bunch of backlinks from this site from the footer because it is set up as a White Label... Should I add a rel=nofollow to the links in the footer? Disavow the links from the site? Do nothing? I am not really sure. Thanks!

How to stop links from sites that have plagurized my blogs
I have been hit hard by Penguin 2.0. My webmaster explains that I have many links to my articles (a medical website with quality content) from "bad sites." These sites publish my articles with my name and link to my site and it appears I have posted my articles on their site although I have not posted them-theses sites have copied and pasted my articles. Is there a way to prevent sites from posting my content on their site with links to my site?

Will my association's network of sites get penalized for link farming?

All these dentists are in a dental association which we also run and are featured on (http://www.acedentalresource.com/). Part of the dental associations core is sharing information to make them better dentists and to help their patients which in addition to their education, is why they are considered to be some of the best dentists in the world. As such, we build links from what we consider to be valuable content between the sites. Some sites are on different IPs and C-Blocks, some are not. Given the fact that each site is only promoting the dentist at that brick and mortar location but also has "follow" links to other dentists' content in the network we fear that we are in the grey area of link building practices. Questions are: Is there an effective way to utilize the power of the network if quality content is being shared? What risks are we facing given our network? Should each site be on a different IP? Would having some of our sites on different servers make our backlinks more valuable than having all of our sites under the same server? If it is decided that having unique IPs is best practice, would it be obvious that we made the switch? Keep in mind that ALL sites are involved in the association, so naturally they would be linking to each other, and the main resource website mentioned above. Thanks for your input!

Should I put a link with nofollow? Should not I put link? To put the link anchor text or just put the page URL? Don’t I need to worry about it?
