How to remove seemingly untouchable link spam

Hey Mozzers,
I have been struggling with this issue, and I am hoping someone can help.
I have a number of bad/spammy links to my site. We have never engaged in "bad SEO", but an old subdomain received a number of spammy blog comments, and everything seemed to escalate from there.
We have removed a subdomain that received all of the bad links from our DNS settings (about a year ago), but these links are still there when using Ahrefs or MajesticSEO. I don't think we have been penalized for these links, but I would just like to clean them up because, well, it's the right thing to do.
How does one do this when these sites seem so untouchable. Either they are from China, Russia, Denmark, abandoned in 2009, etc. If I look for someone to contact, I can't seem to find anyone to even email.

yes I wouldn't wait for them to appear in WMT - just disavow them straight away.

Do you recommend disavowing them, even if they don't show up in my WMT Links?

As Andy stated, submitting a disavow request is your best bet, but it's not a quick, easy, or guaranteed solution. I found this article to be very helpful: http://moz.com/blog/google-disavow-tool
If these spammy links are really from China, Russia, etc, then it's unlikely asking the site owners to remove them will get you anywhere - I guess it's worth a shot though. I would also work to build your site up with quality, shareable content that will help build natural links that are helpful to both the user & your site's domain authority - basically try to outnumber those old, spam links with good ones... and really, do this regardless of those old links.

Just put them in a disavow file and forget about them.
Your telling Google that you know these are bad links and you don't want them associated with your domain. I would do this sooner rather than later.
If you get a penalty you have to show evidence you have tried to contact these and get them some removed - whereas if you simply upload your disavow file you can forget about them.

2015 Disavow Links on Bing?
In years past I was told not to disavow links in Bing unless the site had an issue. This was driven home when a site we were working on disavowed the links in google and saw the site recover after a few months, then when they disavowed the same links in Bing and the rankings dropped 20% over the next few months. The reasoning was that Bing was looking more at the qty of links, and didn't analyze links the way Google does. So even though you might disavow links in Google you might not want to disavow those same links in Bing. Does this still hold true in 2015? I want to get the community's opinion on this topic, should the same links be disavowed in Bing that are disavowed in Google? Why or why not?

Link Removal Request Sent to Google, Bad Pages Gone from Index But Still Appear in Webmaster Tools
| On June 14th the number of indexed pages for our website on Google Webmaster tools increased from 676 to 851 pages. Our ranking and traffic have taken a big hit since then. The increase in indexed pages is linked to a design upgrade of our website. The upgrade was made June 6th. No new URLS were added. A few forms were changed, the sidebar and header were redesigned. Also, Google Tag Manager was added to the site. My SEO provider, a reputable firm endorsed by MOZ, believes the extra 175 pages indexed by Google, pages that do not offer much content, may be causing the ranking decline. My developer submitted a page removal request to Google via Webmaster tools around June 20th. Now when a Google search is done for site:www.nyc-officespace-leader.com 851 results display. Would these extra pages cause a drop in ranking? My developer issued a link removal request for these pages around June 20th and the number in the Google search results appeared to drop to 451 for a few days, now it is back up to 851. In Google Webmaster Tools it is still listed as 851 pages. My ranking drop more and more everyday. At the end of displayed Google Search Results for site:www.nyc-officespace-leader.comvery strange URSL are displaying like:www.nyc-officespace-leader.com/wp-content/plugins/... If we can get rid of these issues should ranking return to what it was before?I suspect this is an issue with sitemaps and Robot text. Are there any firms or coders who specialize in this? Do links from twitter count in SEOMoz's Toolbar link count?
I am using the Chrome extension and looking at a SERP, when a page is said to have 2000 incoming links, does that include tweets with a link back to this page? What about retweets. Are those counted separately or as one? And what about independent tweets that have exactly the same content (tweet text + link)

Internal followed links query
hi guys, im hoping to get some help with a a question i have about internal followed links. I analysed my site (selling adult toys) on open explorer today against some of my competitors. what i found my internal followed links and total internal links are extremely low compared to the other sites. here was my stats internal follwed links: 177 total internal links: 178 i have over 2000 pages on my website. which i believed to of had a good internal link structure. when compared to my competitors theres was in the thousands. i have looked to see if i could spot any 'no follow' tags but nothing. my site is christiarasextoys.co.uk if anyone can help me out here id really appreciate it

Can keyword in onpage links be seen as spam?
My seo strategy relies heavily on a lot of great relevant content on the domain. To achieve this, I have a section with 'information docs' on each product page. They are lists with links to informational pages relevant to the product. For instance; domain.com/apples/ On this product page there are 30 links to articles; domain.com/apples/how-to-store/
