What are the Pro's and Con's of using Java Script and PHP in a site when factoring in SEO?

Alan's answer is spot on.
Avoid javaScript or carefully follow best-practices so Google can crawl all content without reading javaScript. Alan is exactly right when he said: never count on Google crawling through your JavaScript to find content, but also never count on being able to hide anything from Google via JavaScript.
Whether you use PHP or not is not directly relevant. PHP is executed server-side, so Google never sees your PHP code and doesn't care. What matters is whether your programmer writes PHP code that will generate search friendly HTML code, url structure, etc.

JavaScript is one of several technologies that offers severe limitations in search engines and their ability to properly see content, then just as important but often overlooked, properly and cleanly evaluate that content from an SEO perspective.
Specific considerations:
- Google does a "fair" job at discovering content passed through JavaScript (either on-page or at the code level)
- A "fair" job means it's hit and miss as to whether their system can actually find that content
- Whatever content the Google system CAN find via JavaScript is NOT necessarily able to be used to properly evaluate content intent, focus or relationship to other content
So - the best practices recommendation is if you want/need content to be found and properly evaluated by Google (or Bing) do NOT pass it through JavaScript.
And also, if you want to HIDE content from Google, don't assume you can successfully do so via JavaScript either.
As for PHP, its the most widely adopted and utilized web programming language out there. The language by itself is essentially SEO neutral. It's all in how a programmer utilized PHP that matters. In the hands of a programmer that either truly understands SEO or collaborates closely with an SEO expert (who also understands the limitations/pitfalls that can arise with "bad" (SEO-unfriendly) PHP coding, it's a great language.

URL Structure's Effect on SEO
Hello all, I have a client who currently has a very poor URL structure. As it stands, their URLs are formatted in the following manner: http://www.domain.com/category/subcategory/page In all my years of SEO, however, I have always tried to implement the following format: http://www.domain.com/category/page The web designer for this particular project has been very reluctant to change the structure for obvious reasons, but I'm convinced that by modifying the URL structure, SEO will improve. I am correct in thinking this? Likewise, if I am able to get the URL structure changed, what do I need to look out for to make sure we don't lose any traction for our keyword terms? Do pull quotes affect SEO positively or negatively?
I like the design element of a pull quote to ad interest and highlight an important point. If I use an exact quote from the page in a pull quote on that page, does that negatively affect SEO as duplicate content? Are there formatting or tagging methods that could help pull quotes to boost SEO? For clarity, by "pull quote" I mean a stylized bit of text that floats on a page in such a way that the body text wraps around it. It is actual text (not text embedded in a graphic) but it behaves like an image with text wrapping around it. Does Using Magento With Multi Sites Affect SEO
We have a client who has 3 separate websites targeting the US, Australia, and the UK. Each of them has relevant ccTLD's such as: .com .com.au and .co.uk. Our client wants to use the Magento multi-site function so it combines all the stores (which are the exact same products) and merge it into one through Magento. These sites are all hosted in the US and had nothing to do with me haha! I understand Rand has mentioned on a video it would be best having the websites with ccTLD's hosted in that country (if budget permits), however in this case the budget doesn't permit us to go down that road. Has anyone any advice on this matter, has anyone did this before and had a lot of success with the SEO? At present there doesn't seem to be a lot of information about it and opinions are varied and sometimes divided. Any help would be very much appreciated guys Thanks, Matt

Yes or No for Ampersand "&" in SEO URLs
Hi Mozzers I would like to know how crawlers see the ampersand (& or &) in your URLs and if Google frown upon this or not? As far as I know they purely recognise this as "and" is this correct and is there any best practice for implementing this, as I know a lot of people complained before about & in links and that it is better to use it as &, but this is not on links, this is on URLs. Reason for this is that we looking to move onto an ASP.Net MVC framework (any suggestions for a different framework are welcome, we still just planning out future development) and in order to make use of the filter options we have on our site we need a parameter to indicate the difference on a routing level (routing sends to controller, controller sends to model, model sends to controller and controller sends to view < this is pattern of a request that comes in on the framework we will be using). I already have -'s and /'s in the URLs (which is for my SEO structuring) so these syntax can't be used for identifying filters the user clicks or uses to define their search as it will create a complete mess in the system. Now we looking at & to say; OK, when a user lands on /accommodation and they selects De Kelders (which is a destination in our area) the page will be /accommodation/de-kelders on this page they can define their search further to say they are looking for 5 star accommodation and it should be close to the beach, this is where the routing needs some guidance and we looking to have it as follow: /accommodation/de-kelders/5-star&close-to-the-beach. Now, does the "&" get identified by search engines on a URL level as "and" and does this cause any issues with crawling or indexation or would it be best to look at another solution? I've set up my own site which is still fairly new but I'm a bit concerned that there is a bloackage SEO wise somewhere because when I try to crawl the site on SEOmoz it only crawls one page.

Website using javascript to serve up content - SEO Friendly?
I'm checking out a dentist website http://www.sagedentalnj.com/ I was referred by a friend so just taking a little peek at it. When you click on the menu items, the url at the top doesn't change. When you view source, the page titles are all the same. when I do site:http://www.sagedentalnj.com/ none of his pages are indexed by google. What can be done with his site so that google sees his pages? Maybe submit sitemap?

Should I Remove URL extentions for SEO?
We are having a developer design our website with Magento. I noticed the main pages such as About Us have no file extention in the URL. But the product pages have a .html file extention. I was once told to remove the file extentions. Are there benefits to removing the .html file extension and if so, is there a way we can do this using Magento?
