We have a ton of legacy links that include /?ref=tracking-goes-here. We need concile this, can the conical tag be used to fix this? How?

Is there a percentage (approximate or exact) of duplicate content you should have before you use a canonical tag? Similarly how does Google handle canonical tags if the pages aren’t 100% duplicate? I've added some background and an example below; Nike Trainer model 1 – has an overview page that also links to a sub-page about cushioning, one about Gore-Tex and one about breathability. Nike Trainer model 2,3,4,5 – have an overview page that also links to sub-pages page about cushioning , Gore-Tex and breathability. In each of the sub-pages the URL is a child of the parent so a distinct page from each other e.g. /nike-trainer/model-1/gore-tex /nike-trainer/model-2/gore-tex. There is some differences in material composition, some different images and of course the product name is referred multiple times. This makes the page in the region of 80% unique.

URL Structure On Site - Currently it's domain/product-name NOT domain/category/product name is this bad?
I have a eCommerce site and the site structure is domain/product-name rather than domain/product-category/product-name Do you think this will have a negative impact SEO Wise? I have seen that some of my individual product pages do get better rankings than my categories.

How bad is it to have duplicate content across http:// and https:// versions of the site?
A lot of pages on our website are currently indexed on both their http:// and https:// URLs. I realise that this is a duplicate content problem, but how major an issue is this in practice? Also, am I right in saying that the best solution would be to use rel canonical tags to highlight the https pages as the canonical versions?

Page title tags and joomla/JCE
I'm working with a joomla/JCE website. At the moment, the 'title' field in articels controls the page title, menu item name and H1 tag. I've read that I can stop this happening so that I can name each separately and get my Page title tag back! Is anyone using joomla/JCE and can give any advice on how to do this? Many thanks. Iain

Hi i have this coming up on the report for my url www.in2town.co.uk but i am not sure how to use the canonical tag. I am using joomla and would be grateful if anyone could please give me advice on how to use this. Used SEOMOZ top 100 Directories, my site ranking lowered, what can we do to fix this?
We have made a big mistake.... So what can we do to fix this? A trainee member of staff has used the seomoz 100 top directories and added to sites from PR10 to PR6 approx about 25 sites, using keywords were possible instead of using the website URL "which i now was stupid!. Our website ranking have been lowered big time for all keywords used!, eg from 1st to 10th and even disappeared from the top 100 We are contacting all directories asking for the Title link to be changed to the URL instead of a keyword.. Will this help? I understand that Google give sites a penalty for this!!, but what can i do to put this right and how long would this penalty last for? Any advice would be highly appreciated... I have a site that has both http:// and https:// versions indexed, e.g. https://www.homepage.com/ and http://www.homepage.com/. How do I de-index the https// versions without losing the link juice that is going to the https://homepage.com/ pages?
I can't 301 https// to http:// since there are some form pages that need to be https:// The site has 20,000 + pages so individually 301ing each page would be a nightmare. Any suggestions would be greatly appreciated.
