Understanding the actions needed from a Crawl Report

I've just joined SEOMOZ last week and have not even received my first full-crawl yet, but as you know, I do get the re-crawl report. It shows I have 50 301's and 20 rel canonical's. I'm still very confused as to what I'm supposed to fix...And, all the rel canonical's are my sites main pages, so hence I am still equally confused as to what the canonical is doing and how do I properly setup my site. I'm a technical person and can grasp most things fairly quickly, but on this the light bulb is taking a little while longer to fire-up
If my question wasn't total jibberish and you can help shed some light, I would be forever grateful.

The 301s are warnings and could be in place for a reason - you can also download a spreadsheet with all the crawl findings.. it's really useful.
Generally, fix all the errors (in red) if any.. fix warnings as required & examine the notices
For example, I have a site that has 100+ canonicals - all fine & a couple of warnings (titles too long but only over by 1 or 2 characters)

A crawl revealed two home pages
After doing a site crawl using the moz tool, I have found two home pages-www.domain.com/ and www.domain.com. Both URLS have the exact same metrics and I have set a preferred domain name in google, will this hurt seo? Need help with rel canonical!
I have a client who's MOZ crawl is coming back with 62 "notices" about rel canonical. Is this bad? On the report, it lists the url, then "Tag Value" as the home page.....what does this mean exactly? Are they pointing all the pages to the home page? I think I have 301 and rel can confused....

Need joomla help. site rankings dropped since upgrade
Hi, really having problems here with www.in2town.co.uk our site was always in the top ten for a large number of important keywords and since our upgrade from joomla 1.5 a month ago to joomla 3.0 we have vanished out of a lot of the search engines for important keywords I am concerned that we could be doing something wrong. two of our important keywords is lifestyle magazine and also gastric band hypnotherapy, but we are nowhere to be seen for these keywords. I must be doing something wrong. The site is an old site, we have been around for many years and have always ranked well up until now. We use K2 and i am just wondering if we have set up things wrong. for example under this article it comes under the category of trip advisor http://www.in2town.co.uk/trip-advisor/t ... -term-stay now when you delete the article name and just keep the trip advisor you get a list of the articles and i am wondering if this is damaging my site. http://www.in2town.co.uk/trip-advisor any help in helping me to understand why my site has dropped in rankings would be great.

No manual spam actions found - still my site does not rank
I noticed it on the 1st of October 2012 - that all my rankings disappeared - i filed a reconsideration request w google and i got this - No manual spam actions found. I have no idea why my site would have been subject to an algo change which made my rankings completely go away - i have not used spam, not used any kind of linkbuilding. Application/x-msdownload in crawl report?
In a crawl report for my company's site, the "content_type_header" column usually contains "text/html". But there are some random pages with "application/x-msdownload"... what does "application/x-msdownload" mean? <colgroup><col width="121"></colgroup>

Linklicious and Crawl rates
