Is it worthwhile to remove a large quantity of lesser quality links if you are able to do so easily?

So I've recently started working at a new company where I lead up their SEO efforts. In regards to link building I've discovered that a little over 75% of the anchor text on the links to the homepage (at least of the 10k SEOmoz provides) are non branded keywords. We don't appear to have any penalties, however, in my opinion we have what is an unnatural link profile for our homepage.
As I investigated further I've noticed that a lot of these links (not all) are from irrelevant blogs where the link is found in the footer. (Clearly this was the result of some less than ideal get links quick strategy that was implemented in the past.) At first I was overwhelmed thinking that I'd have to try and contact these sites individually to see if I could get the link removed, however, I soon discovered that the site these links are actually linking to is not our domain, but is instead a domain that redirects to our site.
So this brings me to my question: Should I remove the redirect from this other site to rid myself of these links. The white hat side of me strongly thinks this is a good step forward, however, a small part of me wonders what the ramifications would be. These types of redirects seem to account for a fairly high number of links, however what value that actually contribute is difficult to know.
Any thoughts?

Thanks for the answer Carson! I took your advice and just laid out the two scenarios, so we'll see what get's decided.
Unfortunately it doesn't look like we have WMT setup, so I don't know if those sites have warnings, but you make an interesting point. Also the spammy stuff has been stopped for sometime now, so the worry is more whether it's diluting our link profile from being stronger by retaining these types of links. (And of course getting penalized for having them in the future.)
I think it's a rare occurrence that an SEO has the opportunity to remove so many links as easily as this, as I know most would have to contact each site individually. I just know that big changes usually result in significant outcomes/consequences, so my worry would be rank drops. Just because, no matter how you slice it, we would be giving up a large quantity of links, even if they are lower in quality.
Regardless, the link building plan moving forward is to build links using legit higher quality tactics, however, my bias is to just pull the plug and say goodbye to these spammy links and move on. I'll just have to see what higher ups say.
Thanks again for the advice. It's great to know that even as a one person SEO department that there's a great community like this where I can discuss these kinds of scenarios.

Do you have WMT on the redirecting site? It would be nice to know if the redirecting site may have already received a warning.
My best advice to you is that this is both an SEO decision and a business decision. I would hate to see you, as the new SEO, be held responsible to make the decision and take the heat for all of this. It sounds like you have a firm grasp of the alternative courses of action, the pros and cons of each, and the risks involved. Present the situation to the business owners or managers, the risk of keeping them (penalties) and the risk of cutting them (drops).
It sounds like a legitimate link-building campaign is part of any strategy going forward, so stopping the spammy stuff and doing good stuff in the future might be enough. Again, though, I'd suggest letting people in leadership positions at least weigh in on it.

Im new to the community and new to backlinks - hence the question to the community today.
I would like help understanding options and work load around back links and removing them.
I have a client with over 8000 back links as a few years ago he paid someone about £10 to boost his rankings by adding thousands of backlinks.
We fear this is having a bad effect on their site and rankings organically as 90% of these back links have a spam score of over 50% and also no follows. My questions to the community (if you could be so kind to share) are:
1. Whats the best way to decide if a Backlink is worth keeping or removing
2. Is there a tool to decide this or assist with this somewhere on the internet? Ive had advise stating if its not hurting the page we should keep it. However, again...
How do I know what damage each Backlink is causing to the domain? I appriciate anyones time to offer some advice to a novice looking to clear these1 -
Is a Link Wheel Safe If I Control the Wheel?
Hi, folks. Our company operates over 50 disease-specific, nice websites. Currently, we're building resource/landing pages for some therapies and other related topics. One experimental therapy is being investigated across four different disease types: cystic fibrosis, Muscular Dystrophy, Hemophilia, and cancers. We have sites for all of them, and have created original landing pages for each site. Question: is it safe / does it make sense to "link wheel" these pages, especially since the wheel is composed of all our own sites? The other option of course is to simply interlink all of them, but will I get more visibility with a cyclical linking scheme? I'd love to hear your thoughts on this. Thanks!

Link building - BBB, high quality associations and also botw.org
Hello, We would like to gain some quality links to compete with the competition. We already have about 70 backlinks. We are an eCommerce site. We are thinking of adding the following links: BBB online 2 high quality PR5 associations in our niche (one is $500 and the other is $200) A couple of less expensive but still quality partner listings, probably in the $40-100 range botw.org For current and future Google standards, do you think these will improve things? Do you see anything wrong with adding these? We want a clean link profile for as far into the future as possible. Thanks.

Do I need to undo a 301 redirect to dissavow links from the source domain?
A client came to me after being hit by Penguin and had already performed a 301 redirect from site A to Site B. Site B was subsequently hit by the penalty a number of weeks later and we are planing on performing link removal for Site A. Only the webmaster tools account for Site B exists, none is still available for site A. I assume that I cannot dissavow links to site A from Site B's webmaster tool account (even though website A's links show up in the GWT account). So do I need to undo the 301 and then create a new GWT account for site A in order to disavow the links pointing to site A, or can I submit from Site B's GWT account since they are 301'd to site B? Webmaster Tools Showing Bad Links Removed Over 60 Days Ago
Hello, One of my clients received the notorious message from Google about unnatural links late last March. We've removed several hundred (if not thousands) of links, and resubmitted several times for reconsideration, only to continue with responses that state that we still have unnatural links. Looking through the "links to your site" in google webmaster tools, there are several hundred sites / pages listed, from which we removed our link over 60 days ago. If you click each link to view the site / page, they contain nothing, viewable or hidden, regarding our website / address. I was wondering if this (outdated / inaccurate) list is the same as the one their employees use to analyze the current status of bad links, and if so how long it will take to reflect up-to-date information. In other words, even though we've removed the bad links, how long do we need to wait until we can expect a clean resubmission for reconsideration. Any help / advice would be greatly appreciated -

Clear out Spammy Links
I was looking at my Open Site Explorer, and I noticed that now we have link anchor text in terrible words (porn videos, free streaming porn movies, big black c*ck) I believe this is an ex employee who we caught doing black hat seo and now they are retaliating. Has anyone had this happen to them? I need to know how to remove these links and make it stop. We have had a slight decline in our ranking as well, and wasn't sure if it could be the result of all this spamming. Any help would be appreciated. Thank you!

Need a Service to get back links- info on Youtube PR Ranking
I have about 4000 you tube video urls that I need someone to submit for comment links, and profile links, and other links above pr2 and above. (will consider lower pr too). The ones I see when searching, don't seem to be able to understand how to use their submitters. Yes I know PR most likely will not be passed, but at least the vid will rank better with higher pr. My pr4 vids do. It seems to be that you tube vids are easier to gain pr. When I do a link search for pr5 vid urls, it doesn't seem to return links that justify the PR, so any info on that is appreciated. Any comments about how I should not do this or any form of this will not be appreciated. Thanks
