Why are my links not being counted?

I have a site that has over 400 links going to it. When I use Moz open site explorer or any other SEO tool its says I have only 12 links. Does anyone know why this could be happening?

Is there a way to redirect those old links?

Then I believe the links will only show for the old site, and not the new one.
So if you had 400 links to https://goopping.atscheckout.com/goopping/
doesn't mean that you automatically have 400 links to http://www.goopping.com

Are the links going to the new site or the old site?

They are all custom links that were put on. Most are probably no follow blog comments, but there are quite a few there are follow links from bigger websites.

How old are your links? I don't think that open site explorer hasn't been updated in almost two months.
What is your website it might help if we could look it up to see.

Perhaps your site has not been in the system long enough? And are the 400+ site domain authority big rankers? Or are they link farms?

Internal no follow links
I have just discovered that the WordPress theme I have been using for some time has no follow internal links on the blog. Simply put each post has an image and text link plus a 'read more'. The Read more is a no-follow which is also on my homepage. The developer is saying duplicate follow links are worse than an internal no follow. What is your opinion on this? Should I spend time removing the no follow?

GWT shows 38 external links from 8 domains to this PDF - But it shows no links and no authority in OSE
Hi All, I found one other discussion about the subject of PDFs and passing of PageRank here: http://moz.com/community/q/will-a-pdf-pass-pagerank But this thread didn't answer my question so am posting it here. This PDF: http://www.ccisolutions.com/jsp/pdf/YAM-EMX_SERIES.PDF is reported by GWT to have 38 links coming from 8 unique domains. I checked the domains and some of them are high-quality relevant sites. Here's the list: Domains and Number of Links

In addition to that, when I check the PageRank of this URL, the PageRank is "nil" - not even "0" - I'm currently working on adding links back to our main site from within our PDFs, but I'm not sure how worthwhile this is if the PDFs aren't being allocated any authority from the pages already linking to them. How to Break Up a Page with Too Many Links
My client has a live page with 100+ links subdivided into 10 categories that each have great potential keyword targeting opportunities. I'd like to improve this page and my intuition is to split it into 11 pages, one page with links to all the others and a bit of content about each. Removing links - Best practice
Hi I have noticed on webmaster that I have a lot of links to my sites from link building directories. Either I did this many years a go or somehow they've linked to me. Would links to link building directories harm my site? i.e linkspurt.com pingerati.net I have quite a few and just wondering what to do with them. Also I have some customer sites which are massive one site has 38,000 links coming to my site as I have put a credit that I built the site with a link back to mine. It has a low score in Google would this also harm my site? Any advise would be appreciated.

Too Many On Page LInk
The analysis of my site is showing that I have a problem with too many on-page links. Most of this is due to our menu, and wanting users to be able to quickly get to the shopping category they are looking for. We end up with over 200 links in order to get the menu we want. Link Volume - calculate what you need?
Hi everyone, an interesting question here. How do you determien what link volume you should try and get into your website? What analysis do you do to determine the number of links you feel is right to go into a back-link profiel every month? obviously there is no magic number but its an interesting question to know what others do. Obviously you don't want to build too many or too little. If you have been penalised for bad links in the past and are now back on track - how do you calculate the volume? Do you take links dropping out into consideration?
