Site-wide Footer Link on Client/Friend Website - Dangerous?

Hi Guys,
I've got a friend / client / business associate who's website I helped develop. It's a three letter dot-com, so good trust, and an eCommerce site, so lot's of pages.
When I launched my new site about 6 weeks ago I put "Official IT Partner of MySite.com" in the footer. No keywords in the anchor text, just the domain URL...
There are no other external links like that on the site whatsoever, and I haven't been hit by Penguin. I'm ranking well for local targeted keywords a few weeks after launch, and traffic continues to increase...
I am worried that Google will see this is unnatural, but I've received no warning or experienced any decline in rankings. There's about 2800 pages linking from the site to my site, all in the footer of course.
Would it be better to remove the link from the footer and add it just to the home page and a couple of other high authority pages, or should I leave it be. It's not "unnatural", I am affiliated with the site and work in partnership with the site, but it does fit that profile.
I'm thinking about removing the footer link and adding a small graphic on the home page of the linking site which links to my root domain, with a couple of broad keyword anchored links in a description underneath that also link to relevant pages on my site...
What do you think?
2800 links w/ my URL as anchor text from high Domain Authority / Low Page Authority pages (the homepage and a few other pages have decent authority) to my root domain
OR
Three different links from one High DA/ High PA homepage (one image alt, two anchored w/ broad keywords) to three different pages on my site.
Again, there are no other site-wide external links on the domain, and I'm pretty sure I escaped the Penguin.

I would love to hear how you got on? what decision did you make and did it have an impact?
I am facing the same dilemma as yourself. My theory is site wide brand text links or URL links should be fine however, its just theory, I have nothing to back this up.
Before I make a decision on the matter I would love to hear your take on it.

The site that the links are pointing to is actually my own site and the linking domain is my friend / business associate's. I do know about Penguin and Panda, and my link profile is pretty clean. I haven't employed any black-hat methods. When I launched the site, about six weeks ago, I needed to compete quickly, and having the only external site-wide link on a high trust domain seemed like it would help. That was pre-Penguin though, and I can see how it would look unnatural. My traffic has gone up since the 24th, so I don't think I was penalized, though some of my competitors were.
That's what's confusing me a little bit about Penguin Advertising is natural in business, and companies that are affiliated often "refer" potential clients to the each other. That's basically what I did. I help him with SEO and marketing, and he didn't mind that I added a link to my new site in the footer to help me out. There's nothing unnatural or dishonest about it, but it does make me nervous. It's not like a blogroll or link bank though, there are no other outbound links on the site, and we're both Atlanta based businesses, so there's some contextual similarity, and it doesn't look spammy.
Still, I think I'll play it safe and just add two or three links w/ a little graphic on the home page of the linking site. Do you agree that's a better/safer idea?

Link Removal
Hi - We have been trying to remove bad links for about 12 months. QUESTION: How can be eliminate backlinks from sites are not possible to contact? Background: Contacted as many domain administrators as we could. Not a big change. Some want $$$ Submitted 3 disavow lists (3 months apart from each other). Last list was to remove all links. We still have a large number of Japanese and Chines links directories pointing to us that we cannot contact or don't know how to ask to be removal. One key thing to keep in mind, is that we don't want to change the URL. Thanks, for the help.

Clean up of Links, What to get rid of?
We have been cleaning up our back office and preparing our .com domain to take all our future traffic and have got into a debate about how far to clean up the old past links. We have not ever had a penalty on the site as far as we know, but did once get the site taken offline by Google as they thought it was a malware site back in March this year. They put it straight back up and running in 5 hours, but was very strange as it is an amazon-webstore retail site. We are not sure why Google thought (edit: typo) this, so just in-case we have been combing through the historical links and now started to disavow any links we cannot get removed manually. So far just a couple of sites that have no relevance to our retail business. However, the debate we have been having is around Directory listings: Should we get rid of these too? Gut reaction is Yes, based on the need for quality relevant links for the end user, but then some are passing proper links to relevant sections of our site albeit in a directory format. Dmoz comes to mind Any thoughts? Bruce.

Have I been Hit by a Penguin? No Warning in Webmaster / Some Pages still Rank
Hi all, I have recently signed up to MOZ as I have seen a large drop in the turnover of a site I work with as well as a slump in visitors. I know part of this slump is the transition from google product search from being free to paid and chewing through our adwords budget quicker. The other part though seems a little more tricky, I have always been under the impression from reading online that an algorithm update would see a site destroyed for most terms and a notification generated in webmaster tools, however the site still seems to still rank for some terms, others however it has fallen off the face of the earth for. As you can see in the attachment webmaster tools is showing much decreased visibility, and MOZ agrees with this. Key terms that have lost rank have done so by around 4-10 positions. The content on the site has all been hand written by myself, however some of the pages are a little "stale" so I am currently running through re-writing every product page on the site (1000 products or so) all my product pages grade a minimum B with 99% A on the Moz page grader. I am keeping my fingers crossed that fresh content should assist in getting google interested again? Site not in Google top 50 for key terms
Dear Moz Community, Our site - http://www.sportsdirectnews.com publishes a high volume of daily sport stories and aims to follow Google's Webmaster Guidelines, yet our pages don't appear anywhere in Google's SERP's. We've looked in details at the issue and think it could be something to do with: a) Unusual links or b) High page loading time or c) Too many on-page links If you could have a look at the site - http://www.sportsdirectnews.com - and give your professional opinion as to why our website is not appearing in SERP's, we would be most appreciative. Ranking well for main key terms but site traffic has dropped sharply?
Hello All, Just a quick question. Since the penguin update our site www.caravanguard.co.uk has seen some pretty fluctuating movement in Google, many of our key terms dropped over night, but over the last few weeks they have slowly started to move back up the rankings. The bizarre thing is despite the recover in rankings our unique traffic has taken a fairly large whack in numbers. Seasonality? Weather? ( it's been nice in the UK for a change) I can only assume the longer tail terms are taking more time to recover. I have tried to look into our back link profile and have noticed a little too much in terms concise keyword targeting, How do you go about changing these terms and removing the really bad links (struggling to identify the worst cases) on totally irrelevant sites or poor directories. Put in place before I started here 🐵 Any help truly appreciated. Regards Tim

Why bing is not indexing our website?
We are up almost a six month already, google indexed 46,900 pages. We have decent traffic and a lot of real external links to us. No single page has been indexed by bing or yahoo. I have submitted sitemap to bing's webmaster tool two weeks ago and still it is in Pending stage. here is our address: www.showme.com and here is site map: http://www.showme.com/sitemapxml.php What can be the reason of that?
