Open Site Explorer does not crawl as "deeply" as Google. It hits roughly the top 25% of the web and therefore will not show everything that you will see in GWMT. Obviously, to have that type of depth would require a lot of bandwidth and servers and that is what makes Google, Google.;)
Also, it would depend on when your links were established as it can take up to 60 days for OSE to show the links. One thing you can do is check when the last crawl was by moz and compare that to when the links were created. I believe the last one was Sept. 12.
Here is a post by Rand regarding the August mozscape crawl which will give you a lot of info as to what is crawled, etc.

Simply put, the moz crawler bot cannot crawl every single page on the web, whereas the google WMT crawler does a significant job doing so.
If you do have a new site though, give it some time and your links should appear in OSE, every new site takes a while to get found by the moz crawler.

Bulk URL Removal in Webmaster Tools
One of Wordpress sites was hacked (for about 10 hours), and Google picked up 4000+ urls in the index. The site is fixed, but I'm stuck with all those urls in the index. All the urls of of the form: walkerorthodontics.com/index.php?online-payday-cash-loan.htmloncewe The only bulk removal option I could find was to remove an entire folder, but I can't do that, as it would only leave the homepage and kill off everything else. For some crazy reason, the removal tools doesn't support wildcards, so that obvious solution is right out. So, how do it get rid of 4000 results? And no, waiting around for them to 404 out of the index isn't an option.

Switching from HTTP to HTTPS and google webmaster
HI, I've recently moved one of my sites www.thegoldregister.co.uk to https. I'm using wordpress and put in the permanent 301 redirect for all pages to false https for all pages in the htaaccess file. I've updated the settings in google analytics to https for the original site. All seems to be working well. Regarding the google webmaster tools and what needs to be done. I'm very confused by the google documentation on this subject around https. Does all my crawl data and indexing from http site still stand and be inherited by the https version because of the redirects in place. I'm really worried I will lose all of this indexing data, I looked at the "change of address" in the settings of webmaster, but this seems to refer to changing the actual domain name rather than the protocol which i haven't at all. I've also tried adding the https version to the console as well, but the https version is showing a severe warning "is robots.txt blocking some important pages". I don't understand this error as it's the same version and file as the http site being generated by all in one seo pack for wordpress (see below at bottom). The warning is against line 5 saying it will ignore it. What i don't understand is i don't get this error in the webmaster console with the http version which is the same file?? Hi all. I have a question regarding http vs https. I have an https site and was wondering how to tell google in Webmaster tools to combine and use https. I have setup all sites in Webmaster tools. Both www and non www for both http and https. I see where to set up the www vs the non www but don't quite understand how to do the https part. I want all traffic to: https://www-creative -technology-solutions.com Thanks

How to rank in Google Places
Normally, I don't have a problem with local SEO (more of a multi-channel sort of online marketing guy) but this one has got me scratching my head. Look at https://www.google.co.uk/search?q=wedding+venues+in+essex Theres two websites there (fennes and quendon park) that both have a much more powerful DA but don't appear in the Google Places (Google + Business or whatever it's labeled as). Why are websites such as Boreham house ranking top in the map listings? Quendon Park has a Google places listing, it's full of content, the NAP all matches up. Its a stronger website. Boreham House isn't any closer to the centroid than Quendon Park Just got me struggling this one

Difference between SEOMOZ and Webmaster Tools information
Hello, There is an issue that confuses me and I thought perhaps you will be able to help me shed some light on it. I have a website which shows 2,549 crawled pages on SEOMOZ and 24,542 pages on webmaster tools! Obviously there is some technical issue with the site, but my question is: why the vast difference between what the SEOMOZ crawl report and webmaster tools report show? Thanks! Guy Cizner

Google Penalty Investigation
Hi All, I've recently had a google penalty, and have spent a long while working through tying up any loose ends with my site (I'm building a new one, so you'll still see some probs on my current one). My search referrals do slowly seem to be recovering, but only for variations of terms that are similar to 'bike repair'. Now, my site does primarily offer bike repair advice, so that's a good thing, but I'm not yet ranking for any of my specific keywords. One example is that I used to rank quite high for the term 'schrader valve'. Is this a signal of anything in particular? Or can I not read anything specific into this? Thanks!

Why my site is not indexing in google
