Will Links to one Sub-Domain on a Site hurt a different Sub-Domain on the same site by affecting the Quality of the Root Domain?

Hi,
I work for a SaaS company which uses two different subdomains on our site. A public for our main site (which we want to rank in SERPs for), and a secure subdomain, which is the portal for our customers to access our services (which we don't want to rank for) .
Recently I realized that by using our product, our customers are creating large amounts of low quality links to our secure subdomain and I'm concerned that this might affect our public subdomain by bringing down the overall Authority of our root domain.
Is this a legitimate concern? Has anyone ever worked through a similar situation?

Firstly, I wouldn't worry about your customers creating "low-quality links" unless your customers are exclusively spammers. Low authority links and spam links are two very different things in Google's eyes.
If the links point to pages that a user could not see without logging in, simply use a meta robots noindex to ensure the pages won't appear in search results. This isn't especially critical, since the page would be unlikely to appear in results anyway, but you can follow the best practice of blocking content behind a wall if you're worried about it.
If you do have a lot of customers running sites Google might consider spammy, let me know and we'll talk about it from there. Otherwise you don't need to worry.

Thanks for the reply.
Sorry I wasn't a little more specific in my initial question. Anyhow our secure site is not at all the same as our public site. The secure site is used by our customers to access their accounts and use our applications. An example would be a click-to-call. If one of our customers uses our click to call service on every page of their website, then we will have several links from that customer's site back to our secure site. My concern is that this could be negatively impacting our public site since both use the same root domain.
Any thoughts on whether or not this could be a problem?

Are the URLs, pages/filenames 100% in sync between the secure subdomain and the main/public site ? If that's the case (and if it makes sense, you add a canonical on your secure.subdomain.com to public.subdomain.com pages). This way your secure.subdomain.com will not get indexed in the SERPS and will act as a 301 redirect.
P.S. Only do this if the pages are 100% in SYNC and the only difference is price etc. This way only 1 version of the pages get indexed. Users linking to your secure site will NOT get redirected, they will still see the secure site. But when the bots follow the link, they will see the canonical link as a strong directive not to index this page but your public equivalent of the same page.

Hello - We are rebranding and our new name is fairly lengthy. We own all main domain versions of our brand name - .com, .new and .org - There is a very high search volume for the new brand name as it is a merger of 2 popular existing brands so want to take advantage of that and use our full name within our website domain name. However, since the name is a little long as mentioned - 25 characters - we also own the 3 character acronym of the new brand so we are debating on using the acronym for our new email addresses. ie name@abc.com so it is user friendly. We would obviously redirect the acronym email domain to point to the longer website domain. Are there any negative SEO effects if we do that? Use the longer domain for the website and shorter acronym for our email? Thank you

Linking to my Site so I should Link Back?
I remember hearing a few years ago that it was a good practice to link back to a site that was linking to you. My company's site was referenced and linked to in a news article. The news company has an above average domain authority, which is pretty good for my company's backlink profile. Is it still or was ever a "best practice" to link back to this website/domain? I feel like linking back was a best practice, but when I try to search this, all I get back is backlinking 101 and backlinking articles. Nothing really answering my question straight forward. Thanks for any help.

For a web agency, can the same WHOIS registrant name information between different domain names hurt SEO?
Hi, I own a web agency and we often register domain names for our clients. When we register those, I just realized that we always use the same registrant name and other whois (ex : Louis-Philippe Dea), for all domain names. Can this hurt the SEO of our clients? Will getting backlinks to landing page from low quality sites negatively affect SEO?
I've recently started an initiative at my company to get our customers to publish a blog post about our company and to include a link to a landing page which sits on a subdomain attached to our main domain. The reason for directing visitors to the post to a landing page is to help with conversion. I've recently been thinking that couldn't the backlinks to this landing page from our customers' blogs (generally small sites) have a negative impact on the overall SEO of my companies domain? I've consolidated other domains to a single one with 301 redirects, yet the new domain authority in MOZ is much less that the redirected ones. Is that right?
I'm trying to increase the domain authority of my main site, so decided to consolidate other sites. One of the other sites has a much higher domain authority, but I don't know why after a 301 redirect, the new site's domain authority hasn't changed on over a month. Does MOZ take account of thes types of things?

Cross domain canonical, pros, cons, and link popularity?
We have a client who has two well trusted web properties, their insurance site where they sell insurance offerings, and a state specific blog they own where they promote healthy living. They want to improve their traffic/rankings/etc to the main site but they want to keep their blog where its at for PR (it already has a great following). So my quesiton is, if we do set up a secondary blog on the main site and use canonical tags on the more trusted external blog to link to the main site. Will that pass on the link popularity their external blog gets along with all the benefits of the fresh content, etc? I've never actually seen anyone do this yet, keen to try it but not with a client.

Keywords based domains redirecting to a site is considered spam isn't it ? And if yes, then is it considered spam in all cases whether those domain based sites are related or non related to main site?

Mini site links?
Can anyone point me to information about the "mini" site links on the Google search results or tell me how to get them set up? These aren't the full site links that show 3 by 3 under the first listing but small text links that appear for certain results. (See attached image for reference.)
