Partial match penalty & Penguin 2.1 smack

Our site is large and allows business owners to post their inventory for sale. We also make websites for those businesses that post their inventory. We link back to the home page of our site from each of those business websites using our domain name as the anchor text.
Last summer we got a partial match penalty from Google
"Unnatural links to your site—impacts links
Google has detected a pattern of unnatural artificial, deceptive, or manipulative links pointing to pages on this site. Some links may be outside of the webmaster’s control, so for this incident we are taking targeted action on the unnatural links instead of on the site’s ranking as a whole. "
We investigated and noticed a large amount of links from spammy sites, forum signatures, blog comments, etc. We think we were hit by a negative SEO campaign. We started cleaning up the backlinks and disavowing them. Every reconsideration request since has been denied with more examples of these horrid links.
The final reconsideration request gave as examples of how we're violating Google link quality guidelines, our own sites we make for businesses. "_Google has received a reconsideration request from a site owner for domainname.com. We've reviewed the links to your site and we still believe that some of them are outside our quality guidelines." _
So here's the issue I need your advice on. We have tens of thousands of business websites linking back to our main site using our domain name. We're assuming this is the reason Google gave them as examples for violating link quality guidelines. **How can we fix this without losing traffic from removing all those backlinks or make our traffic tank worse than it has? **
- Can we replace the domain name with our logo image and still link?
- Can we nofollow all those links?
- Can we link not to the home page but to internal pages or sections with no more than 10% of the links, linking to each section?
- Should we just remove the links and cry?

Personally I'd no-follow them, you don't want them to pass on any ranking factors so no-follow the links if they are driving traffic. If they don't drive traffic then get rid of them.
Moosa is right though, you need to use other tools aside from WMT because that doesn't show a complete list of links to your website.

We've been disavowing links found in G Webmaster Tools and Link Detox. It took my resource 4.5 months to do 80k links.
Our business websites used our domain name to link to us. As in 'powered by domainname.com'. I can only assume that is why Google showed those examples in the latest denied reconsideration request. Because we're linking from each site back to our site and they're all on the same C class IP.
Should we still link using our domain name, or remove those links?

Ok, I recently revoked the penalty after receiving three rejections from Google J. Here, I am going to share my experience with you and how I get over from the penalty!
- The links that are displayed in the Google Webmaster tools are not enough, you have to search for more data from Majestic SEO, Ahrefs, Moz and more.
- You can use Link Detox or Link Risk to see what links are risky for your website.
Try to remove as many links as possible and disavow rest of them.
As far as the anchor text are concern… always keep in mind that if you have lot of good websites that are linking back to you with a keyword in the anchor text, in that case you should use a strategy to diversify the anchor text or turn it in to the brand name.
In my opinion your % of brand name in the anchor text should be greater than the % of any other keyword in the anchor text (sign of a naturally looking website).
Plus at the same time plan a kick as content marketing plan that gives you natural links because this hints Google that now you are running at the right path!

Too many dofollow links = penalty?
Hi. I currently have 150 backlinks, 90% of them are dofollow, while only 10% are nofollow. I recently hit position #10 for my main keyword, but now it is dropped to #16 and a lot of related keywords are gone. So I have a few questions: 1. Was my website penalized for having an unnatural backlink profile (too many dofollow links), or maybe this drop in positions is just a temporary, natural thing? 2. Isn’t it too late for making the backlink profile look more natural by building more nofollow backlinks and making it 50%/50%? Thank you!

Footer Link in International Parent Company Websites Causing Penalty?
Still waiting to look at the analytics for the timeframe, but we do know that the top keyword dropped on or about April 23, 2012 from the #1 ranking in Google - something they had held for years, and traffic dropped over 15% that month and further slips since. Just looked at Google Webmaster Tools and see over 2.3MM backlinks from "sister" compainies from their footers. One has over 700,000, the rest about 50,000 on average and all going to the home page, and all using the same anchor text, which is both a branded keyword, as well as a generic keyword, the same one they ranked #1 for. They are all "nofollows" but we are trying to confirm if the nofollow was before or after they got hit, but regardless, Google has found them. To also add, most of sites are from their international sites, so .de, .pl, .es, .nl and other Eurpean country extensions. Of course based on this, I would assume the footer links and timing, was result of the Penguin update and spam. The one issue, is that the other US "sister" companies listed in the same footer, did not see a drop, in fact some had increase traffic. And one of them has the same issue with the brand name, where it is both a brand name and a generic keyword. The only note that I will make about any of the other domains is that they do not drive the traffic this one used to. There is at least a 100,000+ visitor difference among the main site, and this additional sister sites also listed in the footer. I think I'm on the right track with the footer links, even though the other sites that have the same footer links do not seem to be suffering as much, but wanted to see if anyone else had a different opinion or theory. Google Disavow and Penalty lifted please help?
We disavowed 80% of our backlink profile due to our last SEO building cheap nasty links and filed a reconsideration requested (we had the Google Webmaster Tools notice of detected unnatural links to http://www.xxx.co.uk penalty for a year from the 24<sup>th</sup> march 2012 but thought it best to clean up before round 2 – even though we had no real penalty and we dd some decent link building that moved us up). We then received a successful penalty lifted note (on the 22<sup>nd</sup> of May 2013) but our rankings dropped (due to the crap links propping us up) since then we have built a fair few high quality links but our rankings do not seem to be moving much if at all (7 weeks clear now). has anyone had any experience with the above (are we in a sandbox type situation). Are the Majority of SEO Companies 'Spammers, Evildoers, & Opportunists'?
This may not be the most productive Q&A discussion, but I've had some really interesting experiences this last month that have made me even more distrusting of "SEO" companies. I can't help but think of this post (not much has changed since '09). Even though it takes a pretty extreme stance, I agree with the core of it - _"The problem with SEO is that the good advice is obvious, the rest doesn’t work, and it’s poisoning the web." _ I didn't start doing this type of work wanting to have such a negative opinion of SEO companies, but I just keep having the same experience: I'll get referred to someone who isnt' happy with their SEO company. They send me their web address, I check out the site, and seriously can't believe what I find. MISSING PAGE TITLES, EVERY CANONICAL URL ISSUE IMAGINABLE, AND 10'S OF THOUSANDS OF BOT SPAM EMAT LINKS FROM PAGES LIKE THIS...AND THIS and just recently a company a called one of my clients and conned him into paying for this piece of spam garbage, obviously scraped from the site that I made for him. and what's worse, sometimes for whatever reason these companies will have all the client's FTP and CMS logins and it can be hell trying to get them to hand them over. There's no webmaster tools set up, no analytics, nothing.... These businesses are paying a good chunk of change every month, I just can't believe stuff like this is so common...well acutally, it's what i've come to expect this point. But I used to think most SEO companies actually had their clients best interest at heart. Does every honest consultant out there run into this same type of stuff constantly? How common is this type of stuff really? Now, on to the positive. This community rocks, and I feel like it represents real, ethical, solution-oriented, boundary-less SEO. So thank you Mozzers for all you do. and I love using the tools here to help businesses understand why they need an honest person helping them. If anyone has thoughts on the topic, I'd love to hear 'em...

Using Redirects To Avoid Penalties
A quick question, born out of frustration! If a webpage has been penalised for unnatural links, what would be the effects of moving that page to a new URL and setting up a 301 redirect from the old penalised page to the new page? Will Google treat the new page as ‘non-penalised’ and restore your rankings? It really shouldn’t work, but I’m convinced (although not certain) that our clients competitor has done this, with great effect! I suppose you could also achieve this using canonicalisation too!
