Can a homepage have a penalty but not the rest of the pages?

I've got an unusual issue.
I set up a new website with new content and moved old (blog) content to the new site.
On the old site, most of the blog content wasn't ranking after the Oct update. On the new site it all started ranking again after I redirected old URLs to new URLs.
However while all the blog content ranks, the homepage doesn't rank for the new brand term.
There are multiple articles in press that refer to the new website using the branded terms as anchor text, but it's still not ranking.
Is it possible that the redirected homepage (and only the hompage) from the old site is carrying a penalty?
If so, should I not redirect the homepage of the old site but all of it's sub pages?

Check the homepage to see if it ranks for some other things;
- the domain name without the www
- the domain name with the www
- the title tag with the title: operator
- cut and paste a string of text (maybe 12-15 words) and search for it in quotes
- the OLD brand term (you said this was a re-brand as well?)
- the OLD domain name
What do those all return? Further;
- Does the homepage show as a landing page in webmaster tools?
- Does it show getting traffic from search in analytics?
- Does it rank for anything in Bing or Yahoo?
It sounds like more diagnostics are needed before we can conclude anything

I don't have the answer for you, but wanted to give you some of my thoughts. I used to tell people that Penguin affected a site on a page level, but I was wrong. John Mueller has said in many webmaster forums that Penguin is a sitewide issue in which Google does not trust the links to the entire site. Similarly, Panda is a sitewide issue as well.
It is possible for a site to get a manual penalty that just affects one page or one or a few keywords. If you have a manual penalty, you'll see it in Webmaster Tools under Search Traffic --> Links to your site. But, in my experience this type of penalty is not common.
If just one page is not ranking I'd be looking for technical issues such as a noindex tag or the wrong canonical being used. OR, you may want to check that you haven't abused keywords. The keyword stuffing algorithm can certainly affect just one page. If this is the case, then removing the keyword stuffing can sometime produce good results in even just a few days as this algorithm updates every time Google crawls your site.
Regarding the redirect question, I think no one can really answer that without knowing what the specific problem is and that's going to be hard to diagnose.

Yes, it is very possible (and that's a lot of the penalties we see lately). The penalties are only given to certain page on the site, usually because of the over-optimization of anchor text links pointing to those pages that are penalized.
So, I would do a thorough review of all the links pointing to the site and make sure that the anchor text isn't over-optimized. There should be more "brand" phrases and compound phrases rather than exact-match keyword anchor text links pointing to the page.
In Google Webmaster Tools, when sites get manual actions, they're either site-wide or partial matches when it comes to the link penalties that are applied to sites.

Wordpress & On-Page Optimization
Seomoz, Our current SEO provider built a squeeze page using Wordpress. http://www.buddyrents.com/rent-to-own-furniture/spring-hill-34608/ The page has minimal links and the one drop-down menu links to other pages that look exactly the same with the exception of the page name and Google map. Since the pages were built a 2 years ago there have been zero copy changes or code changes until a few weeks ago, yet the provider maintains that there is a maintenance charge to make sure the pages function correctly and are easily read by Google. This sounds like a made up charge. Wordpress pages like these should be pretty stable and search friendly. Am I missing something? Is this common to charge for SEO, On-page SEO and Maintenance for pages that have not changed and only rank if you actually enter the long-tail keywords that match the page title? They also don't create a lot of traffic, but the provider says they are essential to our online footprint. Subdomain or no subdomain ? About location of a special page on the site
I have a blog on interior decoration and I have made a Wordpress Plugin which is not at all related to the niche of my blog...I have created this plugin in the hope that I might get backlinks due to this...but am not sure whether I should keep the plugin documentation page on some page of the blog itself like www.example.com/blog/plugin-page/ or on some subdomain like plugin-page.example.com

Header and Footer Links on Home and other catelog pages of site
Hello, in our site www.mycarhelpline.com - we have just reworked on header and footer links. Have removed lost of unncessary footer links. However, the header links on extreme top right side has some links like - login, register, about us, partner with us etc. Is is that google will give importance to these links and i rather should move them to footer links of page and should move the most important anchor links on the top header. Domain authority or page authority in ranking
Hi, sorry if this is an obvious one... I am doing some keyword research tool and have a few keywords I wish to ran for. Looking at the DA of the sites on the first page they are averaging 60ish, my site is 33. However, for the keywords I am targeting they seem to have PA of 1, or at best, 5. From what I can make it out appears they are ranking for the keywords because of their strong DA rather than any seo work. If I were to target these keywords and send backlinks to the individual pages and so build up a PA on my pages would this be enough to challenge the competitors or would I still be at a major disadvantage because of my lower DA? Hope that make sense? I know what I mean but hard to explain it Thanks

Link value personal pages on .edu
Many .edu colleges and universities provide students and alum a free hosting service. Here's an example: http://homepages.cae.wisc.edu/~dwilson/homepage.shtml According to SEOmoz bar, the PA=53 and DA=94. What is the banklink value from a page like this? Surely this is not the same as a backlink from www.wisc.edu, is it? Best,

Google penalizing sites because of press release pages?
Does anyone know of situations i can look up where Google penalized a site because of press release pages (hosted on a non owned major site like prweb or whatever), where the prweb page obtained back links from a group of sites that Google felt was part of a "farm"?
