Joomla to Wordpress site migration - thousands of 404s

I recently migrated a site from Joomla to Wordpress. In advance I exported the HTML pages from Joomla using Screaming Frog and did 301 redirects on all those pages.
However Webmaster Tools is now telling me (a week after putting the redirects in place) that there are >7k 404s. Many of them aren't HTML pages, just index.php files but I didn't think I would have to export these in my Screaming Frog crawl.
We have since done a blanket 301 redirect for anything with index.php in it but Webmaster Tools is still picking them up as 404s.
So my question is, what should I have done with Screaming Frog re exporting to ensure I captured all pages to redirect and what should I now do to fix the 404s that Webmaster Tools is picking up?

Generally those types of 404's won't be too harmful - they sound like they may have been somewhat artificial WordPress pages.
What I would do is get your list now from Analytics or Webmaster Tools - this way you will capture URLs that actually got traffic or Impression in Google and redirect those.
So run a landing pages report, and an top pages report in webmaster tools - maybe for the last 6 months. Create a text file of all the URLs, and run them in list mode through Screaming Frog. Redirect any that 404.
If you were to go back in time, what I would have done with Screaming Frog is - let it crawl everything - you have to allow it to "follow redirects" and "ignore robots.txt" etc - I know Google is not supposed to crawl anything in robots.txt - but basically you'd be letting Screaming Frog get to everything, that way you don't miss any URLs.

I know it doesn't create redirects but I wanted to use it to figure out the list of files / pages to create 301 redirects for and then add these to the HTAccess file. However was I incorrect to just export the HTML files from Screaming Frog as there were only 500 of these but there are now 7000 404s in Webmaster Tools of PHP files.

Hi,
Screaming frog doesn't create redirects. You need to use a mod_redirect or something similar.
Maybe, the best option for your problem it's creating a database of old pages -> new pages, and redirect all connections for unknown pages to these page.

Why is my m-dot site outranking my main site in SERPs?
My client has a WP site and a Duda mobile site that we inherited. For some reason their m-dot site is ranking on P1 of Google for their top KWs instead of the main site which is much more robust. The main site might rank beyond page 5 when the generic home page for their m-dot site appears on P1. Does anyone have any idea why this might be happening?

Baffled why my site is not improving in rankings.
Site shows up in the Map results when ever Google shows them. But for all other organic terms site ranks way back. Have lots of unique content and one page grade of an A. The site is http://alexpadillabailbonds.com The main page is optimized for "sacramento bail bonds" with a Moz grade of A yet its not included in the search results. It was before. Any insight from any one will greatly help. Thanks.

New site now links disappearing in Open Site Explorer and GWT
We launched a new site at the beginning of December 2012 and carefully 301'd all URLs from the old site to the new (custom CMS on old site wordpress on new). Our rankings have slipped quite badly but the most worrying thing is that we used to have about 1200 backlinks according to GWT/OSE before the new site launched and now we're down to about 30. Can anyone help shed some light on this please? The site is www.littleoneslondon.co.uk A few things that might help: 1. We were getting a lot of links through our job feeds (it's a nanny recruitment site) on indeed and trovitt, for some reason no new ones from these have appeared in site explorer and all the old jobs are gone completely. 2. We had 1000s of not found errors in google webmaster tools and once these were redirected and marked as fixed this is when the links disappeared. 3. We are getting quite a few 504 errors on the site due to an old proxy redirect (/blog was hosted on a different server on the old site and has not been removed yet), this will be fixed tomorrow but could this be a factor? 4. The developer seems to have redirected all the links through wordpress directly some how (I don't see any redirect plugins but there are lots of pages called 'redirect'). There are no references in the htaccess file for any redirects other than from the /blog folder that the wordpress instance sits in. Sorry for the long post, I hope I've given any details you'd need and I really appreciate any help anyone can give. Thanks, Karl

Understanding the levels in my site
How can I figure out which pages are on the same level on my site ? I created an automatic sitemap with a software online but it doesn't tell me abc page is on the 1 st level, xyz page is on the second level etc... and I have a hard time figuring out if my main menu is on the same level as my drop down menu as it is visible on the same page. Is there anyway to figure what which pages are on the same level ?

On-Site Optimization Tips for Job site?
I am working on a job site that only ranks well for the homepage with very low ranking internal pages. My job pages do not rank what so ever and are database driven and often times turn to 404 pages after the job has been filled. The job pages have to no content either. Anybody have any technical on-site recommendations for a job site I am working on especially regarding my internal pages? (Cross Country Allied.com) Any help would be much appreciated.

Building a mobile site.
