Ranking for keyword I don't optimize for & Other oddities

I've been working with a clients website for about a year now. They were hit with the original Panda update because of some spammy links from a shady SEO firm. We've made a decent climb back but not a full recovery. There are some weird things happening that I would love some insight into.
1. Ranking for keywords we don't optimize for:
I noticed some low keyword volume for a keyword term that is close to our main term, but is slightly different. We don't optimize for this term at all on our website. We rank third for this term, and actually show site links in the result, which doesn't happen for any of our other pages.
2. Index not found when doing site: search:
Other oddity is that when you search site:www.mywebsite.com, I see all the pages within the site except the homepage. Not sure whats going on here, but when I fetch the homepage in GWMT, it returns the homepage. When you query the homepage by itself, it also ranks.
Any help would be appreciated!

A webpage can rank for more than one keyword and that's a good thing. Having the low volume keyword ranking well wouldn't hurt the main keyword's ranking. However it could be that Google's algorithm decided that the page is better suited for the lower-volume query. I would take another look at the page, including links and citations and see if you see something there.
For the homepage issue, it still sounds like a subdomain issue, especially because you see it when you search the root domain, but not the www subdomain.

The issue with the lower traffic keyword is that the main keyword I was ranking for was receiving 20k avg. monthly searches and the new keyword receives 50 searches (using the keyword planner tool). So you can imagine, I used to be position #4 for the prime keyword, now I'm #19. So my traffic has dropped significantly.
My homepage uses the www, I used the site:www.mysite.com and my homepage does not show up, I have 57 results and have checked each SERP. When I use the site:http://mysite.com, my homepage shows up as the first result.

This is called "long tail traffic". Most of my traffic comes in for "terms that are close to my mail term but slightly different". I honestly make a living off of this stuff.
We rank third for this term, and actually show site links in the result, which doesn't happen for any of our other pages.

Index not found when doing site: search:
This can happen when you have another page on the site that is optimized similar to the homepage - but a little better in the eyes of google. If you click to the end of the SERPs (if you have a small enough site) you might see that the homepage is filtered.

For the first question, Google has become pretty sophisticated in making connections, so ranking for a keyword similar to one you are optimizing for isn't unusual, especially a low search volume keyword that might not have much competition.
For the second question, it's hard to say without knowing the site, but did you do the site search that way, with the www? Is your homepage www or non www?

Keyword keeps fluctuating between a high rank and no rank?
I've searched around and I can't seem to find anyone else describing the issue I'm seeing. Basically for a very long time our website (snappages.com) has always ranked in the tens and twenties for "create a website". It's a high volume keyword and we get a lot of traffic from it. Around May 16th it suddenly disappeared completely from search results on Google and now it will sporadically show back up with a SERP in the twenties every 5-10 days for a few hours and then completely disappear again. This pattern has continued to this day. I've checked and there are no manual penalties and nothing has really changed dramatically from a content perspective or anything like that. I would understand if we got penalized and our ranking dropped, or even if it just completely disappeared? This is the only keyword that this is happening for, all the others remain unaffected. Anyone know how I can find out why this is happening or have suggestions on how to fix it?

Incorrect Spelling Indexed In Meta Info - Can't Change It
Hi,It would be great if a member of the community could help me to resolve this issue.Google is indexing an incorrect spelling on of our key pages and we can't identify the reason why.- The page in question: https://newbridgesilverware.com/jewelleryAs you can see from the attached image, the Meta Title is rendered to contain the keyword "jewelry" (the American spelling.) We want this to read as "jewellery" - the British-English spelling. Yet in the page source the word is given in the meta title as "jewellery". Nowhere in the page source or on the page itself does the American spelling appear - yet Google still renders it in the Meta Title.Can anyone identify why this is happening and offer any possible solutions?Much appreciatedDhqJp

Help with Schema & what's considered "Spammy structured markup"

Optimize Pages for Keywords Prior to Building Links?
Greetings MOZ Community: According to site audit by a reputable SEO firm last November, my commercial real estate web site has a toxic link profile which is very weak (about 58% of links qualified as toxic). The SEO firm suggests than we immediately start pruning the link profile, requesting removal of the toxic links and eventually filing a link disavow file with Google for links that web masters will not agree to remove. While removing toxic links, the SEO firm proposes to simultaneously solicit very high quality links, to try to obtain 7-12 high quality links per month. My question is the following: is it putting the cart before the horse to work on link building without optimizing pages (with Yoast) for specific keywords? I would think that Google considers how each page is optimized for specific terms; which terms are used within the link structure, as well as terms within the meta tags. My site is partially optimized, but optimization has never been done thoroughly. Should the pages of the site be optimized for the top 25-30 terms before link building begins. Or can that be done at a later stage. Note that my link profile is pretty atrocious. My site at the moment is receiving about 1,000 unique visitors a week from organic search. However 70% of the traffic is from terms that are not relevant. The firm that did my audit claims that removal of the toxic links while building some new links is imperative and that optimization for keywords can wait somewhat. No longer showing for 'money' phrases but long tail combinations rank high?
I hope someone can shed some light on this as I've been pulling my hair out so much there's hardly any left! Background: 12 year old website that for about 10 years had Top 3 rankings for 100's of phrases but rankings first dropped off August 2011. Panda seemed to be the cause but finding the exact issue is hard. We are an online travel agent and every hotel page has duplicate content copied from other websites. This has not been changed although lots of sections in the site still rank well, so do the hotel pages themselves. Lots of internal duplicate issues have been resolved but with no effect. Our old style link, link, link all day long with our 2-word main key phrase as anchor text has given us an unnatural backlink profile but no message has been left by G about this in WMT (yet). Internal link structure is poor with all pages linking back to the homepage with our 'money' 2-word phrase in 3 places. Penguin wiped two thirds of all our backlinks back in May 2012. Why then, do we still rank for our 'money' phrase on the homepage when it has some extra words included and becomes long tail? e.g. CityName Apartments (money phrase) - Now ranks page 2-3 CityName Apartments to rent for the night - Ranks #2 on Google in all countries To make things more confusing other pages rank really well for similar money phrase e.g. CityName Apartments Offers - Ranks 2nd on 185,000,000 results (not homepage) It seems only the homepage is effected (where 95% of inbound links point) but if the site wide duplicates or unnatural link profile was flagged it would effect more than one page of the site. Wouldn't it?

I can't help but think something is wrong with my SEO
So we re-launched our site about a month ago, and ever since we've seen a dramatic drop in search results (probably due to some errors that were made) when changing servers and permalink structure. But, I can't help but think something else is at play here. When we write something, I can check 24 hours later, and if I copy the Title verbatim, but we don't always show up in SERPs. In fact, I looked at a post today, and the meta description showing is not the same, but when I check the source code, it's right. Adding index.php at the end of the url effect it's rankings
I have just had my site updated and we have put index.php at the end of all the urls. Not long after the sites rankings dropped. Checking the backlinks, they all go to (example) http://www.website.com and not http://www.website.com/index.php. So could this change have effected rankings even though it redirects to the new url?
