How accurate are the index figures in GWT?

I've been looking at a site in GWT and the number of indexed urls is very low when compared with the number or submitted urls on the xml sitemaps.
The site has several stores which are all submitted using different sitemaps.
When you perform a search in Google, eg
site:domain.com/store1
site:domain.com/store2
site:domain.com/store3
The results are similar to the webmaster urls.
However, looking in the analytics for landing pages used for organic traffic from Google shows a much higher number of pages.
If these pages aren't indexed as reported in GMT, how could they be found in the results and be recorded as landing pages?

Why are you using more than 1 site map per domain?
the answer could be so many things but I think it's this you're using more than one site map per domain Google gets confused and does not index your entire website.
Your server could be too slow if it's e-commerce are probably not speeding up your site fast enough to have Google actually index the links properly. Remember the faster your website the deeper Google goes when indexing the site.
E-commerce sites with more than one site map on possibly slow hosting it sounds about right that Google would not actually index every single one of the pages that you have submitted over and over again.
Clear out the multiple sign-ups then pick a single site map if you're using plug-ins choose just one if you're using generated choose just one.
Add it to your website remove the other site maps then submit the site map to Google webmaster tools when it says index this one page or all pick all and if that doesn't work you can use fetch with the Google bot to get your individual webpages crawled then have them submitted by hand.
I would use a content delivery network if you're using e-commerce make sure your site speed is fast.

Site move-Redirecting and Indexing dynamic pages
I have an interesting problem I would like to pick someone else’s brain. Our business has over 80 different products, each with a dedicated page (specs, gallery, copy etc.) on the main website. Main site itself, is used for presentation purpose only and doesn’t offer a direct path to purchase. A few years ago, to serve a specific customer segment, we have created a site where customers can perform a quick purchase via one of our major strategic partners. Now we are looking to migrate this old legacy service, site and all its pages under the new umbrella (main domain/CMS). Problem #1 Redirects/ relevancy/ SEO equity Ideally, we could simply perform 1:1 - 301 redirect from old legacy product pages to the relevant new site products pages. The problem is that Call to action (buy), some images and in some cases, parts of the copy must be changed to some degree to accommodate this segment. The second problem is in our dev and creative team. There are not enough resources to dedicate for the creation of the new pages so we can perform 1:1 301 redirects. So, the potential decision is to redirect a visitor to the dynamic page URL where parent product page will be used to apply personalization rules and a new page with dynamic content (buy button, different gallery etc.) is displayed to the user (see attached diagram). If we redirect directly to parent URL and then apply personalization rules, URL will stay the same and this is what we are trying to avoid (we must mention in the URL that user is on purchase path, otherwise this redirect and page where the user lands, can be seen as deceptive). Also Dynamic pages will have static URLs and unique page/title tag and meta description. Problem #2 : Indexation/Canonicalization The dynamic page is canonicalized to the parent page and does have nearly identical content/look and feel, but both serve a different purpose and we want both indexed in search. Can anyone help me figure out these sitelinks?
My company is Squatty Potty (yes, of magic unicorn fame) and I recently redid our website's navigation. We're overhauling it currently to rebuild the whole thing, but what is there should give a good idea of site hierarchy to Google I would think. The funny thing is, when you Google [squatty potty website] we do have sitelinks. But when you Google just [squatty potty] we don't. Any ideas on why sitelinks would appear on one search but not the other? I see they appear with [squatty potty logo] as well. I can't figure out how to get them to appear for my brand name search, any help appreciated!

Is something wrong with my index after https switch?
I have previously switched sites to https but this one is behaving a little different. On September 19th I switched to https. I did 301 redirects at the .htaccess, added it to search console, and since we are using Magento I changed the base url. In the past when I have done this the http site index just gradually drops while the https site gradually rises. In early October the http site started to slightly drop but since 10/23 there have been no changes. For the https site it started to increase up until 10/23 then stayed flat. Why have they stayed stuck like that for a month?

Sudden drop in index, is this a bug?
We haven't made any sort of changes to the website recently and we had a 10% drop in indexed pages. I know there is rumors of a bug, has this happened to anyone else?

Rankings tanking fast and I cant figure out why. Any insight?
http://bit.ly/YGOCNr This site was created about a 18 months ago, and since then we did our own in house SEO. Well we did hire one recommended company on the Moz list for a few months and they did great linkbuilding but were super expensive. We always saw steady increase in organic clicks both via google and bing. We got to a maximum of around 25k organic clicks/month in July before we started to tank. We are now down to around 16k/mo and continuing to drop quickly. Nothing has changed as far as what we are doing for SEO. The only thing that comes to mind was back in July we saw some negative SEO against us. Fortunately we keep a very close eye on our back links so we disavowed all of the toxic links pretty much as they were found. There was about ten of them from places such as: sharklinks.info

Site Indexed by Google but not Bing or Yahoo
Hi, I have a site that is indexed (and ranking very well) in Google, but when I do a "site:www.domain.com" search in Bing and Yahoo it is not showing up. The team that purchased the domain a while back has no idea if it was indexed by Bing or Yahoo at the time of purchase. Just wondering if there is anything that might be preventing it from being indexed? Also, Im going to submit an index request, are there any other things I can do to get it picked up?

Removing pages from index
Hello, I run an e-commerce website. I just realized that Google has "pagination" pages in the index which should not be there. In fact, I have no idea how they got there. For example, www.mydomain.com/category-name.asp?page=3434532

There are hundreds of these pages in the index. There are no links to these pages on the website, so I am assuming someone is trying to ruin my rankings by linking to the pages that do not exist. The page content displays category information with no products. I realize that its a flaw in design, and I am working on fixing it (301 none existent pages). Meanwhile, I am not sure if I should request removal of these pages. If so, what is the best way to request bulk removal. Also, should I 301, 404 or 410 these pages? Any help would be appreciated.
