Best redirect destination for 18k highly-linked pages

Technical SEO question regarding redirects; I appreciate any insights on best way to handle.
Situation: We're decommissioning several major content sections on a website, comprising ~18k webpages. This is a well established site (10+ years) and many of the pages within these sections have high-quality inbound links from .orgs and .edus.
Challenge: We're trying to determine the best place to redirect these 18k pages.
For user experience, we believe best option is the homepage, which has a statement about the changes to the site and links to the most important remaining sections of the site. It's also the most important page on site, so the bolster of 301 redirected links doesn't seem bad.
However, someone on our team is concerned that that many new redirected pages and links going to our homepage will trigger a negative SEO flag for the homepage, and recommends instead that they all go to our custom 404 page (which also includes links to important remaining sections).
What's the right approach here to preserve remaining SEO value of these soon-to-be-redirected pages without triggering Google penalties?

Unsolved Almost every new page become Discovered - currently not indexed
Almost every new page that I create becomes Discovered - currently not indexed. It started a couple of months ago, before that all pages were indexed within a couple of weeks. Now there are pages that have not been indexed since the beginning of September. From a technical point of view, the pages are fine and acceptable for a Google bot. The pages are in the sitemap and have content. Basically, these are texts of 1000+ or 2000+ words. I've tried adding new content to pages and even transferring content to a new page with a different url. But in this way, I managed to index only a couple of pages. Has anyone encountered a similar problem?

What's the best way to pass link juice to a page on another domain?
I'm working with a non-profit, and their donation form software forces them to host their donation pages on a different domain. I want to attempt to get their donation page to appear in their sitelinks in Google (under the main website's entry), but it seems like the organization's donation forms are at a disadvantage because they're not actually hosted on that site. I know that no matter what I do, there's no way to "force" a sitelink to appear the way I want it, but... I was trying to think if there's a way I can work around this. Do you think 1) creating a url like orgname.org/donate and having that be a 301 redirect to the donation form, and 2) using the /donate redirect all over the site (instead of linking directly to the form) would help? Are there alternatives other folks recommend?

Using 302s to redirect pages returning in 6 months
We are doing a 2-phase site redesign (in order to meet a deadline). An entire section of the site will not be available in the first phase, but will come back in 6 months. The question is, do we use 301s or 302s for those pages that will be coming back in 6 months? Is there a time limit on what is considered "temporary"? thanks in advance!

302 redirect and NO DATA as HTTP Status in Top Pages in SEOMOZ Link Analysis
I recently performed a link analysis using SEOMOZ and my home page (top page) indicates that there is a 302 status. Is this bad? Also, 2 other key landing pages have [NO STATUS] as the http status and [NO DATA] for the page title.
