Does anyone see benefit in .com/en vs .com/uk for a UK site?

The client is already on /en and in my opinion there is not much to be gained by switching to /uk

The name of the subfolder by itself should not make a difference. Regardless of the subfolder name, if that area is really targeted for UK users then one recommendation is to go into Google Webmaster Tools and set the geographic targeting of that subfolder to 'United Kingdom'. And yes, you can setup GWT profiles by subfolder and apply this setting for just that subfolder.
Bing Webmaster Tools does not have a geographic targeting setting. One recommendation is to use the following meta tag to define content language/audience on all the UK-specific pages in that subfolder portal:
For Yahoo one additional thing you can do is submit a business listing to Yahoo! Local for another geo-targeting signal.

Site:www.domainname.com - does not find homepage in Google (only inner pages - why?)
When I do a Google search on site:www.domainname.com, my clients homepage does not appear. Other inner pages do. The same thing happend a while ago and I did 'fetch by google' in Search Console. After that the homepage was indexed again when I did a site:www.domainname.com search. But now (2 weeks later), it's gone again. When I search on the brand name of the website in Google it does find the homepage. I don't know why it doesn't find the homepage when I do a site: search. Any ideas? 301 Multiple Sites to Main Site
Over the past couple years I had 3 sites that sold basically the same products and content. I later realized this had no value to my customers or Google so I 301 redirected Site 2 and Site 3 to my main site (Site 1). Of course this pushed a lot of page rank over to Site 1 and the site has been ranking great. About a week ago I moved my main site to a new eCommerce platform which required me to 301 redirect all the url's to the new platform url's which I did for all the main site links (Site 1). During this time I decided it was probably better off if I DID NOT 301 redirect all the links from the other 2 sites as well. I just didn't see the need as I figured Google realized at this point those sites were gone and I started fearing Google would get me for Page Rank munipulation for 301 redirecting 2 whole sites to my main site. Now I am getting over 1,000 404 crawl errors in GWT as Google can no longer find the URL's for Site 2 and Site 3. Plus my rankings have dropped substantially over the past week, part of which I know is from switching platforms. Question, did I make a mistake not 301 redirecting the url's from the old sites (Site 2 and Site 3) to my new ecommerce url's at Site 1?

Duplicate content /index.php/ issues
I'm having some duplicate content issues with Google. I've already got my .htaccess file working just fine as far as I can tell. Rewriting works great, and by using the site you'd never end up on a page with /index.php. However I do notice that on ANY page of the site you could add /index.php and get the same page i.e.: www.mysite.com/category/article and www.mysite.com/index.php/category/article Would both return the same page. How can I 301 or something similar all /index.php pages to the non index.php version? I have no desire for any page on my site to have index.php in it, there is no use to it. Having quite the hard time figuring this out. Again this is basically just for the robots, the URL's the users see are perfect, never had an issue with that. Just SEOMOZ reporting duplicate content and I've verified that to be true.

Domain Forwarding / Multiple Domain Names / or Rebuild Blogs on them
I am considering forwarding 3 very aged and valuable domain names to my main site. There were once over 100 blog posts on each blog and each one has a page authority of 45 and domain authority of 37. My question is should i put up three blogs on the domains and link them to my site or should i just forward the domains to my main site? Which will provide me with more value. I have the capability to have some one blog on them every day. However, i do not have access to any of the old blog posts. I guess i could scrape it of archive.org. Any advice would be appreciated. Will same language different region (US/UK) geotargeting via subdirectory (& GWT) cause dupe content or other issues ?
If a UK hosted site on a .com, needs to target US now too but for keywords that are spelt differently in US is creating duplicate version of uk hosted .com site and putting it on a subdirectory .com/us/ and geotargeting via webmaster tools (to usa) ok ? I take it in this scenario no dupe content issues (or other issues) so long as is geotargeted via GWT ? Or are there ? Comments from anyone with experience doing similar (same language, different region geo-targeting dupe content with kw spelling being only difference, via a subdirectory or other route) much appreciated ? Recently revamped site structure - now not even ranking for brand name, but lots of content - what happened? (Yup, the site has been crawled a few times since) Any ideas? Did I make a classic mistake? Any advise appreciated :)
