Curious case of synonyms affecting our domain queries

Do bad links to a sub-domain which redirects to our primary domain pass link juice and hurt rankings?
Sometime in the distant past there existed a blog.domain.com for domain.com. This was before we started work for domain.com. During the process of optimizing domain.com we decided to 301 blog.domain.com to www.domain.com. Recently, we discovered that blog.domain.com actually has a lot of bad links pointing towards it. By a lot I mean, 5000+. I am curious to hear people's opinions on the following: 1. Why is there duplicates of my domain
When viewing crawl diagnostics in SEOmoz I can see both "www.website.com" and a truncated version "website.com" is this normal and why is it showing (I do not have duplicates of my site on the server)? E.g.: http://www.klinehimalaya.com/

Multiple domains pointing to same site
Over the years, we have acquired a great number of variations of our domains, or industry-specific domains to protect our brand. Currently, the majority of those domains are parked at the registrars. Would we do any harm to our rankings if we pointed the dormant domains to our website (www.ellsworth.com)? If not, are there any recommendations as the best way to do this, or just point them to the same IP?

Accidently did a 301 redirect on root domain and lost domain keyword position
I just bought a domain about a week ago and instantly ranked number 4 for for my keywords with the domain keyword bonus. I created a landing page off the root of my domain while I'm building out my main site. I accidentally did a 301 redirect instead of a 302 from my root to my landing paging and this resulted in me losing my position and only being about to find my domain in the google if I searched for my domain specifically. Anyway to regain my original position? I have removed the redirect. Have I been put in the sandbox?
