How to fix google index filled with redundant parameters

This follows on from a previous question (http://moz.com/community/q/how-to-fix-google-index-after-fixing-site-infected-with-malware) that on further investigation has become a much broader problem. I think this is an issue that may plague many sites following upgrades from CMS systems.
First a little history. A new customer wanted to improve their site ranking and SEO. We discovered the site was running an old version of Joomla and had been hacked. URL's such as http://domain.com/index.php?vc=427&Buy_Pinnacle_Studio_14_Ultimate redirected users to other sites and the site was ranking for buy adobe or buy microsoft. There was no notification in webmaster tools that the site had been hacked. So an upgrade to a later version of Joomla was required and we implemented SEF URLs at the same time. This fixed the hacking problem, we now had SEF url's, fixed a lot of duplicate content and added new titles and descriptions. Problem is that after a couple of months things aren't really improving. The site is still ranking for adobe and microsoft and a lot of other rubbish and the urls like http://domain.com/index.php?vc=427&Buy_Pinnacle_Studio_14_Ultimate are still sending visitors but to the home page as are a lot of the old redundant urls with parameters in them. I think it is default behavior for a lot of CMS systems to ignore parameters it doesn't recognise so http://domain.com/index.php?vc=427&Buy_Pinnacle_Studio_14_Ultimate displays the home page and gives a 200 response code.
My theory is that Google isn't removing these pages from the index because it's getting a 200 response code from old url's and possibly penalizing the site for duplicate content (which don't showing up in moz because there aren't any links on the site to these url's) The index in webmaster tools is showing over 1000 url's indexed when there are only around 300 actual url's. It also shows thousands of url's for each parameter type most of which aren't used.
So my question is how to fix this, I don't think 404's or similar are the answer because there are so many and trying to find each combination of parameter would be impossible. Webmaster tools advises not to make changes to parameters but even so I don't think resetting or editing them individually is going to remove them and only change how google indexes them (if anyone knows different please let me know)
Appreciate any assistance and also any comments or discussion on this matter.

I've checked the site with screaming frog and it doesn't return any url's with parameters so at this stage I might be ok. I am getting a message in webmaster tools saying "severe health issues" but it doesn't appear to be affecting the urls I want to keep. I'll likely remove the entry once things have cleared up some more.

At the moment I'm stuck with Zeus web server (insert expletives here) so no htaccess file or I'd be in a better position. After messing around with it and very limited documentation I can only get the site operating with index.php in the url but with SEF url's for the remainder of it. I'm investigating migration to an apache server so that might make it easier.

the ability to remove the index.php is built into the stock joomla .htaccess file.
In the joomla backend, global config / site tab/ seo settings > enable "Use URL rewriting".

I can see it fixed your problem, but its a ugly fix, you mean need to use parameters in the future, you may already be using them but unaware.

OK Might have a solution that would at least work for my situation.
Since implementing SEF URL's on the site I have no real need for any URL's with parameters. By adding the following to robots.txt it should prevent any indexing of old pages or pages with parameters.
Disallow: /index.php?*
Tested it in webmaster tools with some of the offending URL's and it seems to work. I'll wait until the next indexing and post back or mark it as answered.

There lies my problem. The URL's don't exist but give a 200 response.
http://domain.com/index.php?vc=427&Buy_Pinnacle_Studio_14_Ultimate is the same as
http://domain.com/index.php which is the same as
http://domain.com/?type_anything_here_and it still gives a 200 response. Joomla seems to just ignore parameters from non existing pages after the ?. I found a lot of people are having similar problems here http://forum.joomla.org/viewtopic.php?f=618&t=699954.
Once in googles index I can't see a way of getting rid of thousands or redundant entries. I have the added problem of the site being hosted on a Zeus Web Server which isn't as well documented as apache.
I'm currently looking into wild cards in robots.txt. It will be a slow process to get rid of them all but might finally help me clean up the index.

If the site is returning 200's then that is where the problem lies, you need to find out why.
I can see any other fix, removing the urls is only a temp fix, you must make them return 404's

Removing a site from Google index with no index met tags
Hi there! I wanted to remove a duplicated site from the google index. I've read that you can do this by removing the URL from Google Search console and, although I can't find it in Google Search console, Google keeps on showing the site on SERPs. So I wanted to add a "no index" meta tag to the code of the site however I've only found out how to do this for individual pages, can you do the same for a entire site? How can I do it? Will Google Recrawl an Indexed URL Which is No Longer Internally Linked?
We accidentally introduced Google to our incomplete site. The end result: thousands of pages indexed which return nothing but a "Sorry, no results" page. I know there are many ways to go about this, but the sheer number of pages makes it frustrating. Ideally, in the interim, I'd love to 404 the offending pages and allow Google to recrawl them, realize they're dead, and begin removing them from the index. Unfortunately, we've removed the initial internal links that lead to this premature indexation from our site. So my question is, will Google revisit these pages based on their own records (as in, this page is indexed, let's go check it out again!), or will they only revisit them by following along a current site structure? We are signed up with WMT if that helps.

Should I remove these pages from the Google index?
Hi there, Please have a look at the following URL http://www.elefant-tours.com/index.php?callback=imagerotator&gid=65&483. It's a "sitemap" generated by a Wordpress plug-in called NextGen gallery and it maps all the images that have been added to the site through this plugin, which is quite a lot in this case. I can see that these "sitemap" pages have been indexed by Google and I'm wondering whether I should remove these or not? In my opinion these are pages that a search engine would never would want to serve as a search result and pages that a visitor never would want to see. Attracting any traffic through Google images is irrelevant in this case. What is your advice? Block it or leave it indexed or something else?

Google not indexing my website
Hi guys, We have this website http://www.m-health-expo.nl/ but it is not indexed by google. In webmaster tools google says that it can not fetch the site due to the robots.txt but i do not see any faults in it. http://www.m-health-expo.nl/robots.txt Do you see something strange, it really bothers me.

Indexing of flash files
When Google indexes a flash file, do they use a library for such a purpose ? What set me thinking was this blog post ( although old ) which states - "we expanded our SWF indexing capabilities thanks to our continued collaboration with Adobe and a new library that is more robust and compatible with features supported by Flash Player 10.1."

"Site Suspended" in Google Adwords + Lost all rankings in Google => is this related?
Can anyone share thoughts on this: Does the S recently (mid april) we revamped our website (same content, new layout, strong brand), but a few days later our google rep contacted us to tell that she got a "red flag" for one of our SEA campaigns (we broke the bridge page policy, not on purpose to be clear), they were completely correct on this matter. We even got some extra time to correct this, normal policy is only 10 days. But, we were a little slow, so all our Adwords Campaigns are suspended and we get the message "Site suspended". We are working to have this fixed, our Google rep even granted some more time to fix this. Now, almost simultaneously, same time frame, all our new pages, that were already ranking well tx to proper 301 rules, suddenly fell out of the google SERPS, nothing to be found anymore up till now. Our website is live since 1996, no issues, up till now. There seems to be a strong correlation to what happened in our SEA and what happened in our SEO can anyone share some info?

Why is Google only indexing 3 of 8 pages?
Hi everyone, I have a small 8 page website I launched about 6 months ago. For the life of me I can not figure out why google is only indexing 3 of the 8 pages. The pages are not duplicate content in any way. I have good internal linking structure. At this time I dont have many inbound links from others, that will come in time. Am I missing something here? Google News not indexing .index.html pages
Hi all, we've been asked by a blog to help them better indexing and ranking on Google News (with the site being already included in Google News with poor results) The blog had a chronicle URL duplication problem with each post existing with 3 different URLs: #1) www.domain.com/post.html (currently in noindex for editorial choices as showing all the comments) #2) www.domain.com/post/index.html (currently indexed showing only top comments) #3) www.domain.com/post/ (very same as #2) We've chosen URL #2 (/index.html) as canonical URL, and included a rel=canonical tag on URL #3 (/) linking to URL #2.

Also we've submitted yesterday a Google News sitemap including consistently the list of URLs #2 from the last 48h . The sitemap has been properly "digested" by Google and shows that all URLs have been sent and indexed. However if we use the site:domain.com command on Google News we see something completely different: Google News has indexed actually only some news and more specifically only the URLs #3 type (ending with the trailing slash instead of /index.html). Why ? What's wrong ? a) Does Google News bot have problems indexing URLs ending with .index.html ? While figuring out what's wrong we've found out that http://news.google.it/news/search?aq=f&pz=1&cf=all&ned=us&hl=en&q=inurl%3Aindex.html gives no results...it seems that Google News index overall does not include any URLs ending with /index.html b) Does Google News bot recognise rel=canonical tag ? c) Is it just a matter of time and then Google News will pick up the right URLs (/index.html) and/or shall we communicate Google News team any changes ? d) Any suggestions ? OR Shall we do the other way around. meaning make URL #3 the canonical one ? While Google News is showing these problems, Google Web search has actually well received the changes, so we don't know what to do. Thanks for your help, Matteo0
