Link Count Per Page Including JavaScript Links - Should We Worry About Them?

With large ecommerce sites, we usually have more than 100 links per page and many times have more than 200 links on each page due to links and images in the header, footer, guided navigation and then the body product grid and content.
When I use most on-page link counting tools like SEO x-ray and the SEO Moz Pro crawl report, I notice that every visible link on the page gets counted. This includes and javascript based links that expand the product grid to 30, 60 or view all, javascript sorting links, javascript links to view customer reviews for each product. etc.
There was a QA post here http://www.seomoz.org/q/should-i-nofollow-the-main-navigation-on-certain-pages about nofollowing and page rank sculpting and it seems pretty unanimous that most don't think that page rank sculpting is very valuable.
So my question is, are the javascript links on pages that don't link to another page viewed differently by search engines? If so, shouldn't there be a way to see on-page link count minus javascript call links that don't actually link to another page?
To expand a bit on my question, we also use nofollow attributes on the text links in the left navigation that are meant for refining products just as the javascript links in the product grid are meant to refine the products, sort them, allow for product comparison, allow for viewing customer reviews, etc.
So should it be ok to have 300 links on a page if the unimportant ones that you don't want crawled like the left navigation refinements and product grid javascript links all have rel="nofollow" applied to them?
I know that would basicly be PageRank sculting, but it seems like the best options for shopping sites that have a lot of navigation links.

I would be worried that the js links are using linkjuice but not delivering it to the page, it may be evaperating
As for link sculpting, linksculpting with no-follow is dead, but you shoudl be worried where your link jucie flows. using the flat linking structure as rank has bloged about is the best mathmaticly, but you need to also consider users.

More along the lines of 100 to 500 per page depending on the page, and about 1/4 to 1/2 of the links are javascript links depending on whether or not there is a product grid. The javascript links are there for the user to refine content and aren't for search engines.

Spam links with high DA
I'm running through the spam analysis and noticed a few links that are considered to be 9+ on the spam score (high spam level), but some of them have DA of 60 -75. How can this be possible? When I view the sites they appear to be be pretty low quality. If i'm considering disavowing a site should I focus on spam score or DA? A DA of 75 is a pretty reputable standing.

Home Page Location Redirect
We have recently upgraded our Wordpress site to detect your local city and redirect to the proper location. Previously we had independent sites - for example, http://atlanta.styleblueprint.com is now http://styleblueprint.com/atlanta We've setup 301 redirects on all of the old site home pages. Now we have two issues: Moz will no longer crawl our domain. For two weeks now our campaign shows only four pages crawled None of our home pages show up in Google any longer for organic searches. We previously always ranked #1 for "styleblueprint" or "style blueprint" Does our new auto redirect mess things up? Or is this just a function of time until Google "learns" how to index our new site? A 301 redirect to a page with a rel canonical to a page with a 301 question...
MOZ registers thousands of DC and Duplicate titles on a Drupal site which has a little strange setup. Example: www.1234.com/en-us 301 redirects to www.realsite.com/en-us which has a rel canonical to www.1234.com which 301 redirects to www.realsite.com. If you're still with me I thank you.

The pages that add robots as noindex will Crawl and marked as duplicate page content on seo moz ?
When we marked a page as noindex with robots like {<meta name="<a class="attribute-value">robots</a>" content="<a class="attribute-value">noindex</a>" />} will crawl and marked as duplicate page content(Its already a duplicate page content within the site. ie, Two links pointing to the same page).So we are mentioning both the links no need to index on SE.But after we made this and crawl reports have no change like it tooks the duplicate with noindex marked pages too. Please help to solve this problem.

Duplicate content pages
Crawl Diagnostics Summary shows around 15,000 duplicate content errors for one of my projects, It shows the list of pages with how many duplicate pages are there for each page. But i dont have a way of seeing what are the duplicate page URLs for a specific page without clicking on each page link and checking them manually which is gonna take forever to sort. Help with On-page Optimization in Campaign Manager
Hi, I don’t know if I am incredibly stupid or am just missing something with the on-page optimization report page. I have 11 key phrases set up covering five or pages. When I grade each key phrase against the page I have optimized for it using the on-page keyword optimization (Term Target) they score A/B’s. The issue I have is the campaign manager on-page optimization report only appears to check all the key phrases against the home page, as it shows several F reports. How do I set it up so it grades each key phase against the correct site page. Thanks Fraser
