Secure HTTP Change - No Links in WMT

Website was changed over to secure HTTP about twp months ago. Just looked in Google Webmaster Tools and it only shows about 8 inbound links. We did a permanent 301 redirect for all URLs. There are over 800 links according to Open Site Explorer.
Is it just that they are showing only the HTTPS inbound links? Should I add the HTTPS version in WMT?

Did you validate both the www & the non-www version?
It could take some time before the links are taking into account. Apart from that, GWT is not exactly best in class to show the links to your site. This the reason why Open site explorer, Ahref,...etc exist.

I added those additional URLs and WMT still shows only a handful of links.

You will have to validate the https version as well - some background info: http://searchengineland.com/google-webmaster-tools-index-status-showing-data-https-protocol-187992 quote: "In order to see your data correctly, you will need to verify all existing variants of your site (www., non-www., HTTPS, subdirectories, subdomains) in Google Webmaster Tools"

Site verification in WMT
Hello all, I have a site and I want to set a preferred domain but when I do it says I need to verify my site but it gives me no ideas how to do that. I know that normally you have to do it when you set the account up but I had an analytics account for this domain first then just logged on with those details and I was in with no verification process. How does your crawler treat ajax links?
Hello! It looks like the seomoz crawler (and google) follows ajax links. Is this normal behavior? We have implemented the canonical element and that seems to resolve most of the duplicate content issues. Anything else we can do? Example: Krom

Does Yelp pass link juice?
This is probably a profoundly obvious question, but I can't seem to find an explicit answer on the internet, so I'll ask it here: Yelp's links out to local business websites are not nofollow'd, but they go through a javascript-based redirect. My understanding is that javascript redirected links do not pass link juice, so a link from a yelp profile will not directly impact my page authority; however, it looks like yelp does use nofollow judiciously for internal links, so I don't understand why they would allow follow for these "useless" outbound links. Do yelp's javascript-redirected links pass link juice?

If you add a no follow to a time sensitive link, will it get picked up as broken link 404 in WMT report?
We have a client who publishes deals that are time sensitive. Links to the deals expire and so Google's crawlers are picking them up and finding a 404 If I no follow them, will the 404's still get picked up and reported in WMT? The same question applies to SEOMoz Pro.

Link Juice flow control
Hi, I'm really interested in a good explanation of how to control the flow of link juice. Most of my inbound links currently go to my home page, and I was just wondering how to maximise the link juice flow to those pages that I want ranking. Is there any benefit to nofollowing pages in my navigation that I don't need to rank? As above, but with links in my footer, such as privacy policy and the like (can i not waste link juice on these pages?) Does more link juice flow to pages higher up in my code? These are just some of the questions I'm concerned with. Basically, I'd really like to know the best-practices for sending link juice to where it is needed most. Amazon s3 links
Hello, Dose anyone has experience with Amazon s3 ? Hosting images, site elements and static files (pdf etc) on Amazon S3 bucket can influence the link structure / juice ? (by having external links to the amazon s3 bucket / account). If you host all the site images and site resources with Amazon S3 will all those "links" count as outgoing external links ? Is it worst then having everything linking internally ? Dose anyone knows if that can hurt you ? Personally I was not able to test it and I am sure I can't test it in the near future. Hope someone has and I can skip some steps with this. Thanks !
