IP Canonicalization for HTTPS site?

I received an unsolicited SEO report for one of my sites. My site was faulted for not having IP canonicalization set up. I reviewed this carefully. My site runs on Apache, is https and is on a dedicated IP. The mod rewrite rules for Apache all deal with the http version of the site. When I type my site's IP into a browser, I get the the https version, but with a unsecure cert warning as the certificate does not include the IP.
Should I implement the http IP canonicalization rule. Another rewrite rule would then redirect the request to the https version?

Site Structure. Which is better?
Ideally, which model is better for site structure: 1. Homepage -> Categories -> Individual Pages (See example here http://www.wordtracker.com/attachments/bead-site-structure.gif) OR 2. Homepage -> Categories -> Sub-categories -> Indicidual Pages In the 2nd model, are the individual pages too far away from the homepage?

Redirecting pages (old site to new site)
I have a question- there is one location, one set of pages for both the old and new site on the same host environment so when I did the redirect it get into a loop trying to redirect from itself to itself Not sure how its gonna affect SEO. Will pages get hit for duplicate content?

Blocking Pages E-Commerce Site
Hello, I am working on a site with 1,000's of product pages, some of which do not have inventory in them. Should be blocking these pages in order to reduce bouce rate? How could i manage so many pages efficiently? It would takes weeks to comb through pages to determine which have inventory and which do not. They are also time sensitive as they are live events so dates are always changing. Thanks!

ON SITE SEARCH INDEXED BY GOOGLE - no follow or no index
Google indexes alll our internetal searches: search box is brand - clothes types - size type - and for each page it creates a page that which creates duplicate page title and unnecessary content. Should I do a nofollow on the advance search or a no index. Many thanks for the info. Sonja

I think I`ve caught some kind of google filter on my site.
What if the PA and the DA on my domain and the entire site is 1. Most of the pages on the site were empty or not unique. Now I`m adding new pages with unique content. I have only one position in the top 10. The remaining 15 positions are above the top. What should I do to increase my PA & DA and to have top 10 positions by other keywords?
