Should I show and allow following of deep navigation links?

I am currently designing an e-commerce system for various companies, my pilot being www.containerpadlocks.co.uk.
I you look on the left in the navigation, you will see only the top level categories are visible (and in the html). Sub categories are only shown if viewing a parent category, or a product in that category/subcategory. My question would be, should I be listing all my subcategories in that navigation (hidden from the user) to allow Google to index my pages easily, and will this promote more PageRank and internal links for my site, or will this just dilute my page juice?

Unfortunately you'll have to update your XML sitemap when you add new pages (there are technical ways of automating the update). Unless of course, you use the WordPress plugin - in which case it does this for you automatically. It's a bit of a pain but there are free XML sitemap generators that will reproduce a new file - but I would wait until the site is pretty much complete before creating the first.
As for visualising link juice, take a look at the MozRank of the homepage using the tool bar and then have a look at 1st and 2nd tier. You can see that MozRank splits up evenly between pages (unless skewed by other links). Although if the pages are new and SEOmoz hasn't crawled them yet, then this won't show.
Just remember that if you have 1 internal link on your homepage then all available PageRank will pass through it, the more you have the more diluted this PageRank will be.

I see, so only bother to display sub categories on products in those subcategories, or on parent category pages.
I think at the moment google is indexing all my pages, but I will create an xml sitemap to submit to Google for crawling (if I submit a sitemap do they still crawl pages I havent added to the sitemap - for instance a new page i've added since).
Its sometimes difficult to visualise the link juice passing, and how to sculpt it to get the best results.

I agree with Nick. Also to help prioritize your subpages other than with sitemaps in the eyes of Google use external linkback anchor texts (whitehat of course)

You should definitely not be hiding the sub categories. This could land you with a nasty penalty.
It's a case of PageRank flow and what pages you want to prioritise. If you add more links to the home page, the PageRank that is passed to the deeper pages is weakened. A good rule to follow is to make it possible for a user to reach any page on your website within 3 clicks of the mouse i.e. Category > Sub Category > Product. If it took much longer you may want to think about giving the option of a shorter journey to the user from the home page.
Linking to sub categories from the home page totally depends on your conversion and SEO objectives. Personally, I almost exclusively link to 1st tier pages from the homepage and expand from there - that way I have the most PageRank passing to the pages I want to rank. Deeper pages will still get some juice but generally speaking they're not as important for me.
If you want to allow Google to crawl and index your pages easily - create a HTML sitemap (WordPress plugin does the trick in seconds) and submit your XML sitemap to GWT and BWT.

Google Parsing jQuery Links as Real Links
While trying to diagnose a recent Google penalty I found out that links were being parsed by Google even though they were made using jQuery. I had the linkify plugin on my site and configured it to convert URLs to links on all of my pages. Today I found links to other sites of mine from sites that should not have been linking to them and found that the links came from pages whose links were generated via jQuery. This makes me wonder, how do I know if Google is counting javascript generated links? Is it possible that my native ad widgets are creating links that Google might count? Since I don't own any of the sites that advertise via the widgets I don't know how to tell if they are getting link juice or not. It used to be that Google didn't parse javascript, so you could add as many links to your site via javascript as you wanted without being seen by Google as linking to those sites. Does anyone know of a jQuery plugin that does turn URLs into clickable links that Google won't parse as real links?

Link anchor text in list menus
Obviously Google likes descriptive anchor text. At least the first version on the page. Hi, I am working on a project with very few really important pages - its now about 20 pages and this number will not increase to more than 30 by the end of the year. Today the majority of these Pages is 2 clicks away from the Homepage for navigational reasons. Now I am wondering: 1. If I should set links from the Homepage directly to these Pages to pass more juice?

Relating forum discussions to improve internal linking
Hi all, I have a matter i would like a discussion about, since I am looking for a good solution. First the case: I have a site with a large community based discussion board. We daily have 40 to 80 active forum threads with average of 200 posts. As it is right now each thread page shows, at the bottom of the thread, the 20 threads with latest activity. From a SEO point of view this is not the best solution, since all thread pages passes link juice to the latest 20 threads. However, the threads change daily so the juice is sprayed around all over the place. What I want to do is related forum threads, such that each thread at the bottom shows up to 10 threads which could be of interest to the reader. In this way one thread will have more or less the same threads at the bottom at all time, unless the relevancy is better for other threads, causing som minor changes to happen over time. The question is, how can one do this? In the backend, the forum has two tables. One holding threads and one holding posts relating to the threads. All in all the system has 66.500 threads, and in total 469.000 posts. Every thread has a title, and the posts are of varying length. The threads have categories, but they are not so distinct that a thread in one category can not be related to a thread in another category. So I would like to make the relevancy from the title of the thread and the content of the forum posts. As of yet I have not come up with a good solution, and i will look forward to reading any feedback for this. I will answer any questions as fast as possible, to get a good discussion goint here. Why is On-Page showing canonical wrong?

Too Many On-Page Links
I recently took on a website design client and ran his website through a battery of tests using Pro to take a look at the crawl errors. One that seems to stump me is the error "Too many On-Page links" concerning his blog. (http://franksdesigns.com/wp/blog) This is the first time I've seen this error and am rather confused. The report says there are 104 links on this page. However, I'm having trouble grasping this concept or finding the 104 links. Any suggestions are greatly appreciated. Thank you for your support!
