Still a bit confused on best practice for /index.php showing up as duplicate for www.mysite.com. What do I need to do and How?

I would recommend Barry's original solution as not only does it fix the issue you mentioned, it takes care of a couple of other potential duplicate content issues (slashes elsewhere and www vs non-www)
Marcus's solution should be fine if want to fix the one issue on the single page.mentioned.

You do get small variations in how the server wants the htaccess but give it a go and see if it works.
If you are happy it is working in the browser then there is a free bit of software called webbug that will let you see the HTTP headers to ensure you are getting the 301 permanent redirect returned.

Theoretically should work; you can quickly try it to see and change it back if it doesn't work
Doing it your way I've had sites fall over a few times (white page of death), but changing it back fixes things in no time.

I have this already:
RewriteCond %{HTTP_HOST} ^mysite.com$ [NC]
RewriteRule ^(.*)$ http://www.mysite.com/$1 [L,R=301] -
Probably the simplest way is to put this in your .htaccess file
RewriteEngine On Options +FollowSymLinks
RewriteCond %{HTTP_HOST} ^example.com
RewriteRule (.*) http://www.example.com/$1 [R=301,L]RewriteCond %{THE_REQUEST} ^.*/index.html
RewriteRule ^(.*)index.html$ http://www.example.com/$1 [R=301,L]For reference the .htaccess file goes in the root of your domain via whatever file transfer program you use and of course replace example.com with your domain
This also makes sure the non-www redirects to the www.

Add a canonical URL of www.mysite.com to the homepage (/ & /index.php) & 301 redirect www.mysite.com/index.php to www.mysite.com
That covers both bases and will see the content indexed on the correct page before too long.

Why google removed my landing pages from index?

What is the best practice to re-index the de-indexed pages due to a bad migration
Dear Mozers, We have a Drupal site with more than 200K indexed URLs. Before 6 months a bad website migration happened without proper SEO guidelines. All the high authority URLs got rewritten by the client. Most of them are kept 404 and 302, for last 6 months. Due to this site traffic dropped more than 80%. I found today that around 40K old URLs with good PR and authority are de-indexed from Google (Most of them are 404 and 302). I need to pass all the value from old URLs to new URLs. How to stop my webmail pages not to be indexed on Google ??
when i did a search in google for Site:mywebsite.com , for a list of pages indexed. Surprisingly the following come up " Webmail - Login " Although this is associated with the domain , this is a completely different server , this the rackspace email server browser interface I am sure that there is nothing on the website that links or points to this.

Will rel=canonical cause a page to be indexed?
Say I have 2 pages with duplicate content: One of them is: http://www.originalsite.com/originalpage This page is the one I want to be indexed on google (domain rank already built, etc.) http://www.originalpage.com is more of an ease of use domain, primarily for printed material. If both of these sites are identical, will rel=canonical pointing to "http://www.originalsite.com/originalpage" cause it to be indexed? I do not plan on having any links on my site going to "http://www.originalsite.com/originalpage", they would instead go to "http://www.originalpage.com".

Google News not indexing .index.html pages
Hi all, we've been asked by a blog to help them better indexing and ranking on Google News (with the site being already included in Google News with poor results) The blog had a chronicle URL duplication problem with each post existing with 3 different URLs: #1) www.domain.com/post.html (currently in noindex for editorial choices as showing all the comments) #2) www.domain.com/post/index.html (currently indexed showing only top comments) #3) www.domain.com/post/ (very same as #2) We've chosen URL #2 (/index.html) as canonical URL, and included a rel=canonical tag on URL #3 (/) linking to URL #2.

Also we've submitted yesterday a Google News sitemap including consistently the list of URLs #2 from the last 48h . The sitemap has been properly "digested" by Google and shows that all URLs have been sent and indexed. However if we use the site:domain.com command on Google News we see something completely different: Google News has indexed actually only some news and more specifically only the URLs #3 type (ending with the trailing slash instead of /index.html). Why ? What's wrong ? a) Does Google News bot have problems indexing URLs ending with .index.html ? While figuring out what's wrong we've found out that http://news.google.it/news/search?aq=f&pz=1&cf=all&ned=us&hl=en&q=inurl%3Aindex.html gives no results...it seems that Google News index overall does not include any URLs ending with /index.html b) Does Google News bot recognise rel=canonical tag ? c) Is it just a matter of time and then Google News will pick up the right URLs (/index.html) and/or shall we communicate Google News team any changes ? d) Any suggestions ? OR Shall we do the other way around. meaning make URL #3 the canonical one ? Rel=Canonical to Rewrite or original URL?
Working with a large number of duplicate pages due to different views of products. Rewriting URLs for the most linked page. Should rel=canonical point to the rewritten URL or the actual URL? Is there a way to see what the rewritten URL is within the crawl data? I was taking the approach of rewriting only the base version of each page and then using a rel=canonical on the duplicate pages. Can anyone recommend a better or cleaner approach? Haven't seen too many articles on retail SEO when faced with a less than optimized CMS. Thanks!
