What is the best tool to calculate the total link distribution throughout a site? I know opensiteexplorer.com's "top pages" breaks down the numbers for you? Are there any others?

www.domain.com has 50,000 links from 3,000 domains. **Those 50,000 links point to x number of pages. **

Have you tried using Linkscape? It's a great tool that can help you distinguish how many blog links you acquired, nofollows, follows, directory links, .edu links, etc. That is assuming if you know how to use excel.
I could be misinterpreting your question so I do apologize in advance, but the way I usually find a link distribution on a clients website or a website I am working on, I would use linkscape than download the data in .csv and open it in excel.
Than using Distilled's awesome post on becoming a SEO Ninja on Excel http://www.distilled.net/excel-for-seo/, I would break up my links into blog links, .edu links, .gov links, directory links, etc and this would give me a clear picture on what my websites links distribution is looking like, or what my competitors link distribution is looking like.

"link distribution throughout a site" sounds like it could mean many different things (ie. follow vs. nofollow, external vs. internal, etc).

Links from a penalised site.
Hey Mozzers, Recently we have had a series of agencies in to pitch for work, one group mentioned that due to our association with a possibly penalised product review website, any links and activity associated with the brand would hinder our SEO. We currently have a good rating, but we are now no longer pushing our customers to the site as we move to a new platform. The current link back from this website is also no-followed. Any thoughts on how this could impact us? And how the agencies determined the site was penalised and causing us problems. Cheers Tim

Subdomain Metrics Links??
I have been analysing my companies website against our competitors and we beat them hands down on everything apart from the total links in the subdomain metrics. Our competitor jumped above us a couple of months ago to grab the number one spot for our industries most valuable keyword. They have had a new website designed and after looking at the source code and running it through SEO MOZ in comparison to our site I can't see how they have manged to do it. We beat them hands down on all factors apart from subdomain metrics > Total links where they have twice as many. When it comes to Page Specific Metrics and Root Domain Metrics we easily beat them on all factors. Does anyone have any ideas what I need to do to improve the subdomain metrics? Thanks

Do 404 pages pass link juice? And best practices...
Last year Google said bad links to 404 pages wouldn't hurt your site. Could that still be the case in light of recent Google updates to try and combat spammy links and negative SEO? Can links to 404 pages benefit a website and pass link juice? I'd assume at the very least that any link juice will pass through links FROM the 404 page? Many websites have great 404 pages that get linked to: http://www.opensiteexplorer.org/links?site=http%3A%2F%2Fretardzone.com%2F404 - that was the first of four I checked from the "60 Really Cool...404 Pages" that actually returned the 404 HTTP Status! So apologies if you find the word 'retard' offensive. According to Open Site Explorer it has a decent Page Authority and number of backlinks - but it doesn't show in Google's SERPs. I'd never do it, but if you have a particularly well-linked to 404 page, is there an argument for giving it 200 OK Status? Finally, what are the best practices regarding 404s and address bar links? www.examplesite.com/3rwdfs returns a 404 error, should I make that redirect to
www.examplesite.com/404 or leave it as is? Redirecting to www.examplesite.com/404 might not be user-friendly as people won't be able to correct the URL in the address bar. But if I have a great 404 page that people link to, I don't want links going to loads of random pages do I? Is either way considered best practice? If I did a 301 redirect I guess it would send the wrong signal to the crawlers? Should I use a 302 redirect, or even a 304 Not Modified redirect?1 -

Competing with Spammy Links
One of my client's leading competitors is well stacked in terms of rank/authority. PA: 61, DA: 53. However, in OSE I estimate that +/- of all links on the first page are from sites such as "http://www.shopp011.freedownloadhub.com/Link-Exchange/browse.php?id=17", "http://www.shopp002.freedownloadhub.com/Link-Exchange/browse.php?id=17", "http://www.shopp029.freedownloadhub.com/Link-Exchange/browse.php?id=17". Personally, I would consider this to be a little spammy. However, I admit that I could be wrong. What's the best approach when trying to take on a competitor like this? Wait it out and tell my client to keep blogging/selling as per the schedule until Google pics up on these links?

Best procedure for distributing identical content about your company/site for affiliates to use?
When dealing with affiliate websites, whereby you send them a stock standard bio or info on your company for them to use on their sites, what is best practice? Is is OK to have multiple websites all linking to you with pages that contain the same content? Should I ask them to implement canonical or no-index tags for those particular pages? Should I ask them to rewrite the content (which may be impractical or they're unwilling to do)? Thanks

Let's say i want to rank for rental car service and purchases a domain rental-car-service and creates a site http://www.rental-car-service.com There will be few persons who won't use anchor text to link to the site, but will simply link using URL ( in this case http://www.rental-car-service.com ) So, will a link to http://www.rental-car-service.com from another site using http://www.rental-car-service.com as anchor text help the keyword rental car service ?
