How does robots.txt affect aliased domains?

Several of my sites are aliased (hosted in subdirectories off the root domain on a single hosting account, but visible at www.theSubDirectorySite.com) Not ideal, I know, but that's a different issue.
I want to block bots from viewing those files that are accessible in subdirectories on the main hosting account, www.RootDomain.com/SubDirectorySite/, and force the bots to look at www.SubDirectorySite.com instead.
I utilized the canonical meta tag to point bots away from the sub directory site, but I am wondering what will happen if I use robots.txt to block those files from within the root domain.
Will the bots, specifically Google bot, still index the site at its own URL, www.AnotherSite.com even if I've blocked that directory with Disallow: /AnotherSite/ ?

I'm assuming you can't 301-redirect (and that you still need the sub-directory versions to be reachable by humans)? I'm not sure the cross-domain canonical will work completely. I don't have a good example of a sub-folder to root domain canonical implementation. If the "sites" are identical, it should be ok.
Robots.txt is going to depend a bit on how people access those. If there are links to the sub-directory versions, then blocking will cut off that link-juice (and the canonical or a 301 will be better).
Blocking the sub-directory shouldn't automatically block the domain it aliases, too, unless for some reason that sub-directory is the only crawl path Google has to the outside domain. As long as they're crawling the outside domain separately, I think you'll be ok. I'm just not sure if Robots.txt is necessary here.

Why is robots.txt blocking URL's in sitemap?
Hi Folks, Any ideas why Google Webmaster Tools is indicating that my robots.txt is blocking URL's linked in my sitemap.xml, when in fact it isn't? I have checked the current robots.txt declarations and they are fine and I've also tested it in the 'robots.txt Tester' tool, which indicates for the URL's it's suggesting are blocked in the sitemap, in fact work fine. Is this a temporary issue that will be resolved over a few days or should I be concerned. I have recently removed the declaration from the robots.txt that would have been blocking them and then uploaded a new updated sitemap.xml. I'm assuming this issue is due to some sort of crossover. Clients domain expired - rankings lost - repurchased domain - what next?
Its only been 10 days and i have repurchased the domain name/ renewed. The who is info, website and contact information is all still the same. However we have lost all rankings and i am hoping that our top rankings come back. Does anyone have experience with such a crappy situation?

Why the rapid drop in Domain Authority?
I couple weeks ago I switched my website from Drupal to a Wordpress CMS: Martial Arts Austin My rankings have remained the same, but the Domain Authority has plummeted from like 29 to 21. I know this is small fry, but I don't want my business to drop in ranking. The URL's were kept exactly the same, with the internal links and copy also kept the same with few additions. Also, according to Open Site Explorer, the site's stronger pages have now averaged out with the weaker and unused pages so they all now share the same Page Authority - that doesn't seem right. Is there reason for concern? Did I screw something up, or am I making too much of this? Thanks

Using robots.txt to deal with duplicate content
I have 2 sites with duplicate content issues. One is a wordpress blog. The other is a store (Pinnacle Cart). I cannot edit the canonical tag on either site. In this case, should I use robots.txt to eliminate the duplicate content?

External Links from own domain
Hi all, I have a very weird question about external links to our site from our own domain. According to GWMT we have 603,404,378 links from our own domain to our domain (see screen 1) We noticed when we drilled down that this is from disabled sub-domains like m.jump.co.za. In the past we used to redirect all traffic from sub-domains to our primary www domain. But it seems that for some time in the past that google had access to crawl some of our sub-domains, but in december 2010 we fixed this so that all sub-domain traffic redirects (301) to our primary domain. Example http://m.jump.co.za/search/ipod/ redirected to http://www.jump.co.za/search/ipod/ The weird part is that the number of external links kept on growing and is now sitting on a massive number. On 8 April 2011 we took a different approach and we created a landing page for m.jump.co.za and all other requests generated 404 errors. We added all the directories to the robots.txt and we also manually removed all the directories from GWMT. Now 3 weeks later, and the number of external links just keeps on growing: Here is some stats: 11-Apr-11 - 543 747 534 12-Apr-11 - 554 066 716 13-Apr-11 - 554 066 716 14-Apr-11 - 554 066 716 15-Apr-11 - 521 528 014 16-Apr-11 - 515 098 895 17-Apr-11 - 515 098 895 18-Apr-11 - 515 098 895 19-Apr-11 - 520 404 181 20-Apr-11 - 520 404 181 21-Apr-11 - 520 404 181 26-Apr-11 - 520 404 181 27-Apr-11 - 520 404 181 28-Apr-11 - 603 404 378 I am now thinking of cleaning the robots.txt and re-including all the excluded directories from GWMT and to see if google will be able to get rid of all these links.
