Canonical issue in open site explorer

When I look at my back links in OSE, I see two landing pages on my site that are really the same page. www.mysite.com/ and www.mysite.com/(affiliate code here)
These show different inbound link characteristics and page authority.
The page in question has a rel=canonical tag.
Am I doing something wrong?

This is interesting. If I understand this correctly, this tells me that when you have inbound links with affiliate codes and such attached to the URL that MozRank is not calculated correctly; it is split between two "versions" of the same page.

Hi Eugene - It sounds like you are doing things right.
Open Site Explorer diplays Link Metrics for every single page in it's index as if it is independent - even if it 301 redirects or points a canonical link towards another page.
For example we can see that the inbound link metrics for the SEOmoz.org/blog differ from the metrics for SEOmoz.org/blog/ (note the extra backslash).
One advantage of this method is that we can see if our external links are pointing to the right page, and correct them if necessary. At this time, OSE will notify you if the URL you are checking 301 redirects to another page, but doesn't tell you if it has a canonical. OSE will also calculate redirected metrics into calculating scores such as MozRank and Domain Authority, and I believe there are plans (if they haven't been implemented already) of including canonical metrics into these calculations.
But back to you - what you really need is a way to make sure you've implemented your canonical tags correctly. You can check the duplicate title/duplicate content and the canonical reports in the SEOmoz PRO platform. You can also use the MozBar to check canonical tags, or a tool like URI valet to make sure your canonical tags are pointed to the right URL.
This is important because you want to avoid canonicalization errors that can lead to a loss of rankings and search engine visibility. That said, from your brief description, it sounds like you're doing everything right.

I do have access to the page. I am slightly confused by your reply. I was thinking that this was a reporting issue with the OSE. I shouldn't need to use a 301 when a
rel="canonical" href="http://www.example.com" />
is in the header

I would contact my server administrator to have them force your 301, and pages www.example.com/(client code)
If that you dont get support from, I will have my Hosting administrator help you further with this question. Cause if you dont have access to the Default home page, all your main pages utilize the code for, it will be over looked.

SEO and page redirects from a high ranking site quandary
We are launching a site on a new domain that is taking the place of a group (subset) of pages in an existing domain. BUT The pages on the existing domain have really good SEO rankings in a very competitive category and we want to leverage the traffic it gets today in the best way, so.... Which of the following would be the best practice in this case (in regards to SEO)? Modify the existing pages' content so that there are prominent calls to action that lead the users to the new domain. Create permanent redirects for the existing pages for their counterparts on the new domain. This is more direct for the user but we don't know how it will affect the current ranking. How to track data from old site and new site with the same URL?
We are launching a new site within the next 48 hours. We have already purchased the 30 day trial and we will continue to use this tool once the new site is launched. Are there tools to discover duplicate content issues with the other websites?
We have issues with users copy-pasting content from other sources into our site. The only way I know to find out, is to manually (!!) copy a snippet of their text into google, to see if I get results from other sites. I have been googling for tools to help automate this process, but without luck. Can you recommend any?

Issue with temporary redirects
I have an issue with my temporary redirects. The seomoz campaign is showing many pages are redirecting to the homepage. However, the pages it identifies are old pages and have been deleted and are not on the sitemap. How do i solve this?

Open Site Explorer Not Working on 99% of Sites
I'm trying to use Open Site Explorer, but whenever I try to I get the error message "Ouch! It Looks Like Something Went South". Interestingly, I don't have this problem when entering a very popular site like google.com, yahoo.com, bbc.co.uk. Is there a problem with the tool at the moment, or something wrong on my end?

How long do old links stay in Open SIte Explorer stats?
Hi, In Open Site Explorer has around 2000 External followed links which would be great if it was true. I think the issue is that before my site wasn't appending slashes to the url so I think it was counting links from http://mydomain/page1 to http://mydomain/page2/ as an external link (could be wrong here). I corrected this a couple of months ago but I still seem to have over 2000 External links. When I look at the linking pages many of them are "sans slash" and have old anchor text in the link. How long does it take of OSE to update these stale links it there any way I can prompt it to take aciton?

Recent backlinks in Open Site Explorer as not showing
I saw the note today that the link index did it's monthly update, yet our site www.oznappies.com still only shows 1 linking root domain and I know there are many more links now. What do I need to do to get open Site Explorer to use the latest data? I enter our site, create the report and only see old information from 6 may 2011's link index. I have the same issue with competive link finder, links I know we have on the sites listed for our competitors are not showing for our site.
