Why do some of my sites stop showing up as ranking on SEO Moz (listed as not in top 50) when in google ranks they are top five?

Okay - so i have several campaigns.
And of these campaigns, about four or five of them no longer show up as ranking after several weekly crawls by SEOMoz...
Not sure why the line on the chart just stops when they are ranking in top 5 for google organics
am confused by this
can you help me do what i need to do so that the seobot can read my pages and save me time on checking where i rank -

When you say "just stopped ranking out of nowhere" - ranking for what terms?Upgrading and report differences are coincidental. With both a Plus sites, there was no Google Places verification, etc. Your other sites have that. Trust me, it is big.

the second url (lubock) shows up in rank tracker quite well. See Image. Midland does not show up on the ranking. Now, I did find the other (Affordable, Midland) and it is fine.
When I look at A+ Midland, it is totally different than the Lubbock sites. (Places not verified, where as they are done very well for all your Affordable locations.)
As to if the rankings stopped tracking, I can only guess that you may have in some way turned them off in campaigns, or if using rank tracker, you unchecked a box.
Note: Rank tracker. If you put in storage units lubbock and appropriate url, then two weeks later you run another for same but uncheck box and in essence create new, the ranking history will be lost. You must leave the box checked in rank tracker or you will lose the history.

Without a url it is impossible to know what is happening. A guess would be that in SEOmoz you are getting an accurate reading and you are searching in with personalized search on. (You can use the moz SERP Control Panel and turn off personalized). See top right of image.
Another would be that if you had at any time turned off the campaign or changed something. One thing that does happen is if your keyword is Monkey shine, and you have two pages that could rank for it, one could fall and the other rise but I don't know how that would not be noticeable.
If you can share a url that would be a big help.

Automatically Check List of Sites For Links To Specific Domain
Hi all, Can anyone recommend a tool that will allow me to put in a list of about 200 domains that are then checked for a link back to a specific domain? I know I can do various link searches and use Google site: command on a site by site basis, but it would be much quicker if there was a tool that could take the list of domains I am expecting a link on and then find if that link exists and if so on what page etc. Hope this makes sense otherwise I have to spend a day doing it by hand - not fun! Why are my external links not showing?
I've had Pro long enough to get at least two weekly crawls and yet no external links are showing (which do absolutely exist). Why would this be?

What is my next step for SEO?
My SEOMoz trial is drawing to a close and I have spent the month doing a ton of cleanup on my sites to remove errors and warning and otherwise comply with the basics of what I need to do to help position them. What I need to do now is take the next step and move them "up the ladder." SEOMoz looks good and I don't want this to sound like an ultimatum but I am also getting better at Google Analytics and their Webmaster tools. The question is, "Should I pay the money to SEOMoz or just work with google?" I am a very small shop with a very limited budget. Also, time is of the essence...I am prepared to continue my subscription if I can get an answer to the question: "What do I do next and how can SEOMoz help me where just knowing Google Analytics and Webmaster Tools can not?" I've been comparing the links to my domain that OSE and GWT show and GWT shows many more links than OSE. Can anyone explain the difference? Does Google report no follow links that OSE does not?

Does Open Site Explorer violate Google's Terms of service?
According to Google's Webmaster Guidelines: "Don't use unauthorized computer programs to submit pages, check rankings, etc. Such programs consume computing resources and violate our Terms of Service." Does that mean Open Site Explorer is a violation of those Terms of Service, or is it authorized?

Keyword Ranking Fluctuation
