What caused my huge drop in search ranking?

On February 8th, 2012 my site's non-branded search traffic dropped overnight by over 80%. It appears I've been hit by a Google penalty.
I submitted a reconsideration request and one of Google's staff replied letting me know it was NOT a manual penalty. So it's clearly a result of an algorithm.
What is the cause? I haven't made significant changes to the website in the previous months do to being out of the country and the holidays. I'm extremely careful not to out source SEO so there is no chance of questionable link building strategies, unless my competitor launched an attack on my site.
I've considered these possible causes:
- Duplicate content - My site had some redundancy from a marketing plan before Google Panda launched. Last month, I removed all duplicate content.
- Unnatural link building - I've been moving slowly my site, page by page, from adbio.com to bioworldusa.com after a brand change. Perhaps the 301 redirects triggered a flag in Google's algorithm. I've since removed all redirects to see if that will fix the issue.
- Poor User Experience - I recently upgraded my Drupal CMS and had to change themes. Currently my theme is an ugly, grey theme which may cause a higher than usual bounce rate. I've been trying to compensate by making sure the content is high quality.
The penalty affected these website:

I've reversed the domain migration and am waiting for results. Already the old site is starting to gain ranking after 3 days.
How should I go about migrating this content in the future?

The domain transfer happened over the last 2 years.
I would transfer a few pages using 301 redirect, wait a few months and track the outcome in ranking.
Before Feb 2012 this was working great. The last major redirect happened on Jul 28, 2011 when I redirected the homepage.
I recently started the Blog on Dec 19th, 2011 by moving irrelevant content that was originally on adbio.com and partially moved to bioworldusa.com. My hunch is the blog got hit by Panda updates for being low-quality. But I thought the Panda update treated sub-domains differently.

I gave question a thumbs up. Sounds scary. I am looking forward to an answer too. I will have to look up branded and non-branded but I also had 43 terms go down on me this past week.

Are you comparing adbio.com to www.bioworldusa.com when you are calculating rankings drop or are you saying traffic to www.bioworldusa.com has dropped?

Hello Webmasters, My site has incurred a sudden dip in rankings across sections. We conducted an analysis and have observed the following two major issues: Unnatural Links Penalty: Our site was issued an Unnatural Links Penalty on May 23. Basically, we have both 'http' and 'https' versions of our website registered on Webmaster tools. Initially, the warning showed up on the 'http' version and thus we started a cleanup by extracting the linking domains and have also filed a reconsideration request once all the spammy domains were removed and rightly disavowed. Recently, we got another manual action warning on the 'https' version regarding the unnatural links. So we have started with the cleanup activity right away. While analyzing this issue, we came across another major problem regarding the two versions which is our next concern and is mentioned below. https Canonical Issue: For more insights, we went through our site’s content and found that our website is following the below pattern Our 'http' version of the webpages get 301 redirected to the 'https' version. This 'https' version again has a canonical pointing to the 'http' version thus creating a loop. Homepage Domain not Ranking, only subpages is?
What do you think can be causing issues that my main homepage is not showing on search results for the main search terms, only my sub-pages are showing up like the reservations page. ps. I did not get a manual penalty action email. Thanks,

Rankings Bouncing Weekly
I have a client who ranks well for a number of keywords. This week we have about 20 keywords in the top ten on Google that we're tracking. But every week it seems, the keywords bounce around quite a bit. This week, for example, we had at least 15 keywords out of the ~90 we're tracking jump between 30 to 40 spots. The most any keywords increased was 43, a few 42s and 41s, in one week. Next week, they'll go down a few, then bounce up again just like this. This has been happening for a while. I'm trying to figure out what the issue is.

Base HREF set without HTTP. Will this cause search issues?
The base href has been set in the following format: <base href="//www.example.com/"> I am working on a project where many of the programming team don't believe that SEO has an impact on a website. So, we often see some strange things. Recently, they have rolled out an update to the website template that includes the base href I listed above. I found out about it when some of our tools such as Xenu link checker - suddenly stopped working. Google appears to be indexing the the pages fine and following the links without any issue - but I wonder if there is any long term SEO considerations to building the internal links in this manner? Ranking via partial match
If I wanted to rank for "red hot widgets" and my domain was redhot.com, would it be better to obtain backlinks (via "red hot widgets" anchor text) pointing to: A) redhot.com (homepage) or B) redhot.com/widgets Many thanks.

Help - Rank is Continually Dropping
We are aggressively optimizing one of our internal pages for SEO related terms. http://www.arnima.com/Search-Engine-Optimization.aspx Some sample search terms are: SEO Florida, Florida SEO, SEO Tampa, Tampa SEO etc Based on recent work, we find that our anchor text distribution is good, if not very good. Our PA is for the internal page is 60 and our DA is 62 yet our Google rank for the above search terms is continually dropping. We have gone from #2 to #8 in the last few weeks. We have checked the websites of all that appear above us and their PA and DA are substantially less than us. Their anchor text links do not appear to be as well structured either. We have many unique domains - websites that we built - that point directly back to our SEO page. Some of these are fairly highly ranked sites... We are totally baffled. Can someone shed some light on this? What could the reason be? Any (and all) help and insights would be much appreciated! Thanks in advance.

Www or no www in search results??
I am working with a client, and when I check on SERP placement, I never see the "www" in the SERP's only nameofcustomer.com not www.nameofcustomer.com. Of course there is a redirect going on...Question is...should this matter at all? I dont understand the relationship between this kind of redirect and SEO. Thank Mozzers

Will duplicate content on ecommerce cause harm in search results?
First off, SEO learner, not a professional, therefore question is not for any client. A new (less 1 yr) ecommerce site in a particular sector is now moving into partnership with relevant websites to be their online store. A 'store' link on the partner site will redirect to the ecommerce domain to a dedicated area (on a domain/directory path) with the partner's branding. To do this though means duplicating the entire catalogue for each partner that comes on board for this scheme. So the original ecommercesite.com/categories also delivers ecommercesite.com/partner1/categories (with partner's brand identity) ecommercesite.com/partner2/categories (with partner's brand identity) and so on Won't duplicating the product catalogue in directories cause problems in delivering effective SERPs for the original ecommerce site?
