"Unnatural Linking" Warning/Penalty - Anyone's company help with overcoming this?

I have a few sites where I didn't manage the quality of my vendors and now am staring at some GWT warnings for unnatural linking. I'm assuming a penalty is coming down the pipe and unfortunately these aren't my sites so looking to get on the ball with unwinding anything we can as soon as possible.
Does anyone's company have experience or could pass along a reference to another company who successfully dealt with these issues? A few items coming to mind include solid and speedy processes to removing offending links, and properly dealing with the resubmission request?

You need to remove all the offending links ASAP. Its seems PR blog networks are causing it. Dont worry, your not the only one going through this, over 700,000 people got the message

New Customer spammy markup warning
I just won a new customer, yippie. Bad news after i got the full story it seems they have a google penalty against them. It could be an old malicious employee with back links. The error in GSC is spammy markup, would anyone else care to take a quick look and see what the main issues are, im not sure of the tags or all the additional info and alternate names, they are relevant but maybe too much in rich snippets. the site is aipctshop.com. 'SEO Footers'
We have an internal debate going on right now about the use of a link list of SEO pages in the footer. My stance is that they serve no purpose to people (heatmaps consistently show near zero activity), therefore they shouldn't be used. I believe that if something on a website is user-facing, then it should also beneficial to a user - not solely there for bots. There are much better ways to get bots to those pages, and for those people who didn't enter through an SEO page, internal linking where appropriate will be much more effective at getting them there. However, I have some opposition to this theory and wanted to get some community feedback on the topic. Anyone have thoughts, experience, or data to share on this subject?

i have a business and a side blog on the website. is it fine to turn my blog to domain.com/XXX instead of domain.com/blog/XXX? does it in anyway of these affect the SEO?

"Via this intermediate Link" how do I stop the madness?
Hi, -1- I have an old site which had a manual spam action placed against it several years ago, this is the corporate site and unfortunately has its name placed on all business cards etc, therefore I am unable to get rid of this site entirely.. -2- I created a brand new site with a new domain name for which white hat SEO marketing has been done and very little of it... everything was doing well up until last week when I dropped from bottom of page one to top of page 11 for my keyword in question. -3- I changed the old sites ( the one with the manual spam action ) to mimic the look of the FIRST PAGE of the new domain I am using, and I have the main menu items on this first page linked to the appropriate sections within the new domain site, i.e About US etc. On this page I'm the following: <link rel="<a class="attribute-value">canonical</a>" href="[http://www.mynewsite.com](view-source:http://www.norsteelbuildings.ca/)" /> and am linking as such: <li><a href="http://www.mynewsite.com/about/" class="" rel="<a class="attribute-value">nofollow</a>">ABOUT USa>li> using this approach I was hoping that I was doing the correct and not passing along any link juice good or bad however when I view the "Webmaster Tools->Links to your site" I find 1000+ links from my old site and then when I click on it I see all the spammy links that my old site got banned for pointing to my old site and accompanied by a header "Via this imtermediate Link>myoldSite.com". Can someone please sehd some light on what I should e doing or if even these link are effecting my new site, something is telling me there are but how do I resolve this issue.. Do inbound links from forums hurt our traffic?
We have a manual action against us on Google webmaster tools for unnatural links. While evaluating our back links, I noticed that forums with low page rank/domain authority are linking to us. Is this hurting us?

Is it outside of Google's search quality guidelines to use rel=author on the homepage?
I have recently seen a few competitors using rel=author to markup their homepage. I don't want to follow suit if it is outside of Google's search quality guidelines. But I've seen very little on this topic, so any advice would be helpful. Thanks!

Is this Penguin or Manual Penalty?
I have a client that's traffic dropped off on April 10th. They did get a message in GWT on March 21st. The April 10th date leads me to believe that it is a manual penalty and couldn't be penguin since penguin was released on April 24th. I guess either way backlinks need to be cleaned up though.
