Strange affiliate links in web master tools

Hi All
I have been looking in the Google webmasters tools account for a client and from out of nowhere they suddenly have 42,000 links last time I checked it was just over 4,000.
It looks to me like some of our affiliates have links showing, they are formatted so it goes via a php script that looks like accomtracking.php?estid=1234&ref=123 this link appears 3 times in the source code of the page that is linking to my client but Google webmaster tools thinks it is linking 12,000 times.
I assume this is a problem with the database where the link points to, issuing a unique link for each visit or something similar but I am not sure how to explain it to my client and how to correct it / stop it happening again.
There are around 37,000 links like this to the site from just 6 referring sites and the client have had an unnatural link warning so I am anxious to get this fixed.

I've dealt with this or similar situations several times and have found the following to be the best course of action:
1. Report the scraper site to Google using the DMCA complaint form:
https://www.google.com/webmasters/tools/dmca-notice?pli=1&2. Take measures to protect yourself against future scrapers.

Thanks for the answer, the thing is that there is just 1 product they are linking to. So I do not know why there are so many links.
Following further investigation I have discovered they are not an affiliate, they have just scraped the content from my clients site and when I looked at the link I assumed it was an affiliate

If the affiliate is pulling a datafeed with 100,000 products in it and dynamically building pages for each one, if they add your clients link as part of there template maybe a side bar or something, you now got 100,000 links pointing in.
Is might not be the problem but you can see how a large amount of links can come in from a dynamic site.

Using disavow tool for 404s
Hey Community, Got a question about the disavow tool for you. My site is getting thousands of 404 errors from old blog/coupon/you name it sites linking to our old URL structure (which used underscores and ended in .jsp). It seems like the webmasters of these sites aren't answering back or haven't updated their sites in ages so it's returning 404 errors. If I disavow these domains and/or links will it clear out these 404 errors in Google? I read the GWT help page on it, but it didn't seem to answer this question. Feel free to ask any questions that may help you understand the issue more. Thanks for your help,

Can you recover from "Unnatural links to your site—impacts links" if you remove them or have they already been discounted?
If Google has already discounted the value of the links and my rankings dropped because in the past these links passed value and now they don't. Is there any reason to remove them? If I do remove them, is there a chance of "recovery" or should I just move forward with my 8 month old blogging/content marketing campaign.

Disavowel tool.
Hello, One of my sites has a strange link profile; it has 40000 in bound links but 30000 of them are from the site http://ourlipsaresealed.skynetblogs.be/ with the anchor text "haarstijl (2)" which is dutch for hairstyles. I haven't paid for or even asked for these links and I don't think its negative seo. I think they just set up a template with hundreds of links they thought were useful to their visitors and produce several pages a day. So the question is do I use the new google disavowel tool? I've held off so far because A. they link to a competitor who haven't been anywhere near as affected as we have although they seem to have been affected to an extent by a drop for some reason and they have a much better link profile overall than mine. and B. in the video Matt cutts goes on over and over that this tool is for people that have done some dodgy link building in the past but I haven't. Best tools for exploring links?
and not just every single link, but ones you know that Google is actually indexing. I find seomoz to be super easy, but there is no way to distinguish links that are actually counting "juice", or am i missing something. What about majesticseo - any other similar tools you use when trying to find linking sites that pass juice?

Links from Directories
We are currently listed in a number of Association Buyer's Guides. We signed up for these last year in an effort to increase our external links. With recent Panda changes, do these links carry any value for us?
