External links in a global footer

My company runs a real estate site (http://yochicago.com) that features editorial blog and video content. In our footer, we feature links to some of our client sites. That footer is global, i.e., on every page of the site, of which there are thousands.
One of our clients has been hit by Google for unnatural links. While I am very aware of them using a network of junk sites (http://www.seomoz.org/q/can-our-white-hat-links-get-a-bad-rap-when-they-re-alongside-junk-links-busted-by-panda), could we be contributing to the problem?
Our site has the most links into the troubled site.

I agree with EGOL. That is a lot of external links to include sitewide. The presence of the word 'Sponsors' may also make it look like they are paid links.
Consider simply creating one 'Sponsors' page on your site, and including a nice link to that page in your footer.
It's hard to decide if you are contributing to their problem. I'd definitely advise them to discontinue their use of the junk network and remove as many of those links as possible.

Just saying what I think and what I would do.....
There are a lot of links in that footer. If that was my site I would remove them to protect my own rankings as well as those of my clients.

Subdomain and Domain Linking Strategy
Here is my question for SEO. We are a mug printing company and we have a website specifically for bulk orders hosted at our main link (example.com). For the purposes of this example we will assume that we only print mugs for bands. Eg. orders for 100 mugs at a time for a band. We have had a need to create stores for bands so that they can then pass a link to their fans to purchase mugs. Our main website deals specifically with bulk orders only with customer provided logos, so extending this workflow to our main domain takes quite a bit of development time. Because of this, we purchased a service that allows us to create stores under the new domain stores.example.com. The root domain is the same as our main domain but there is “stores” in front of the domain. A band’s website that we would create would then look something like : stores.example.com/band1_merchandise These links are going to be spread by the band all over the web, and it is in my hope to be able to take advantage of this. Ideally stores.example.com/band1_merchandise being spread around will also give us a boost to www.example.com My question is how can we benefit the most from bands sharing the subdomain link such that our main website will be able to see an SEO benefit.

Too many dofollow links = penalty?
Hi. I currently have 150 backlinks, 90% of them are dofollow, while only 10% are nofollow. I recently hit position #10 for my main keyword, but now it is dropped to #16 and a lot of related keywords are gone. So I have a few questions: 1. Was my website penalized for having an unnatural backlink profile (too many dofollow links), or maybe this drop in positions is just a temporary, natural thing? 2. Isn’t it too late for making the backlink profile look more natural by building more nofollow backlinks and making it 50%/50%? Thank you!

Advice needed! How to clear a website of a Wordpress Spam Link Injection Google penalty?
Hi Guys, I am currently working on website that has been penalised by Google for a spam link injection. The website was hacked and 17,000 hidden links were injected. All the links have been removed and the site has subsequently been redesigned and re-built. That was the easy part 🙂 The problems comes when I look on Webmaster. Google is showing 1000's of internal spam links to the homepage and other pages within the site. These pages do not actually exist as they were cleared along with all the other spam links. I do believe though this is causing problems with the websites rankings. Certain pages are not ranking on Google and the homepage keyword rankings are fluctuating massively. I have reviewed the website's external links and these are all fine. Does anyone have any experience of this and can provide any recommendations / advice for clearing the site from Google penalty? How to ignore spam links to page?
Hey Moz pals, So for some reason someone is building thousands of links to my websites (all spam), likely someone doing negative seo on my site. Anyway, all these links are pointing to 1 sub url on my domain. That url didn't have anything on it so I deleted the page so now it comes up with a 404. Is there a way to reject any link that ever gets built to that old page? I don't want all this spam to hurt my website. What do you suggest?

Still Battling On With Link Profile Audit
I'm getting there, I can see the light! 🙂 I have covered one complete audit of the link profile and I am now going back over it looking at the links I had 'question marked' - I should have this completed by the end of this week and I will then focus on using DISAVOW for the links that I am really struggling with, the foreign sites that are in Chinese or Russian, the sites that have absolutely no 'contact us' information and have been privately registered (in WhoIs) I have come across this domain which links to our site about 8 times and although I cannot find any contact info I can't quite make my mind up, to be honest I would rather get rid of it BUT I'm trying to avoid taking the easy option of disavowing where I can; http://www.askives.com/ Fo anyone who has gone through what I am currently going through, please help me just this once and tell me 'should it stay or should it go'?! 🙂 Many thanks! Hiding content or links in responsive design
Hi, I found a lot of information about responsive design and SEO, mostly theories no real experiment and I'd like to find a clear answer if someone tested that. Google says:

Potential Implications of using the Disavow tool to remove thousands of links
So here's the situation. My companies site has over 30 thousand backlinks from Rippling.info These links all point to 3 product pages, some of which are no longer in production. Apparently a former employee was experimenting with some link farm ideas. My questions are; 1. does anyone here have experience with rippling.info? Is it legit? It seems like a link farm but Google allows adsense ads??? I thought Google was against link farms... 2. if I use the Disavow tool in Webmaster Tools to tell Google these 30k+ incoming links are to be ignored, will there be any consequences? -Google Analytics shows zero referral traffic since jan 1st 2012.
