How to index our dynamic Servlets to profit from inbound Links?

We have several dynamic Servlets on our Website which help Users to calculate Mortgages:
Example:
Until now these Servlets are blocked via robots.txt to avoid "stange results being in the Googleindex".
Problem / Question:
These Servlets are used from lots of external Affiliate Websites, and i like to know how to optimize these inbound Links?

I can think of a couple good options:
Use meta tags to set page to noindex,follow so search engines won't index the page, but they'll pass the link juice on to other pages on your site.
Let the page get indexed, and use the canonical meta tag to ensure that only one version is indexed.

Ranking and Indexing Issue
We have an established site www.getinspired365.com that previously wasn't SEO optimised. We are currently in the process of testing out some new pages to see if we can get them to rank in Google, however we are seeing huge fluctuations in where they rank. Within the first few days we saw our page rank on the first or second page, however it has now dropped out of the top 250 search results. We are wondering if we have made any mistakes with our optimisation ? Example Page : Keyword to target - "If you laugh, you think, and you cry, that's a full day. That's a heck of a day. You do that seven days a week, you're going to have something special." We have run the On Page Grader from SEOMoz and it ranks the page as an "A" so we suspect that we are doing the SEO ok on the page, but can't work out why it isn't ranking, despite ranking on the first or second page after a few days ? We have other pages that aren't SEO optimised that rank better than our newly SEO optimised pages e.g. Keyword - "THE BEST LOVE IS THE KIND THAT AWAKENS THE SOUL AND MAKES US REACH FOR MORE, THAT PLANTS A FIRE IN OUR HEARTS AND BRINGS PEACE TO OUR MINDS. Links in Webmaster Tools that aren't really linking to us
I've noticed that there is a domain in WMT that Google says is linking to our domain from 173 different pages, but it actually isn't linking to us at all on ANY of those pages. The site is a business directory that seems to be automatically scraping business listings and adding them to hundreds of different categories. Low quality crap that I've disavowed just in case. I have hand checked a bunch of the pages that WMT is reporting with links to us by viewing source, but there's no links to us. I've also used crawlers to check for links, but they turn up nothing. The pages do, however, mention our brand name. I find this very odd that Google would report links to our site when there isn't actually links to our site. Has anyone else ever noticed something like this?

Remove Links or 301
Howdy Guys, Our main site has been hit pretty hard by penguin and we are just wondering what steps we should now take. For the past 2 months we have been working through our back link profile removing spammy / un-natural links, we have documented everything in a spreadsheet... We recently submitted a reconsideration request to Google and they have now responded saying we still have bad links. I'm just wondering would be it easier just to 301 redirect our site to another TLD we have for our main site? Or Do we keep working through our links 1 by 1 and removing them? Has anyone had any success in 301ing? Thanks, Scott

How do you find bad links to your site?
My website has around 900 incoming links and I have a Google 50 penalty that is sitewide. I have been doing research and from what I can see is that the 50 penalty is usually associated with scetchy links. The penalty started last year. I had about 40 related domains to my main site and each had a simple one page site with a link to the main site. (I know I screwed up) I cleaned up all of those links by removing them. The single page site still exist, but they have no links and several of them still rank very well. I also had an outside SEO person that bought a few links. I came clean with Google and told them everything. I gave them all of my sites and that the SEO person had bought links. I gave them full disclosure and removed everything. I have one site that I can't get the link removed from. I have contacted them numerous times to remove the link and I get no response. I am curious if anyone has had a simular experience and how they corrected the situation. Another issue is that my site is "thin" because its an ecommerce affiliate site and full of affiliate links. I work in the costume market. I'm also afraid that I have other bad links pointing to my site. Dooes anyone know of a tool to identify bad links that Google may be penalizing me for at this time. How is link juice passed to links that appear more than once on a given page?
For the sake of simplicity, let's say Page X has 100 links on it, and it has 100 points of link juice. Each page being linked to would essentially get 1 point of link juice. Right? Now let's say Page X links to Page Y 3 times and Page Z 5 times, and every other link only once. Does this mean that Page Y would get 3 "link juice points" and Page Z would get 5? Note: I know that the situation is much more complex than this, such as the devaluation of footer links, etc, etc, etc. However, I am interested to hear peoples take on the above scenario, assuming all else is equal.
