If 50% of our links come from one source, will that hurt us?

We have a partnership with another site that we write content for and 50% of our inbound links are from them. Could this hurt us in any way?

I would say it might not hurt you in the short run but my belief is you never want to put all your eggs in one basket. What happens if that site goes down or out of business. What if Google decides their site is of low value and demotes them which can imapct their link juice. What if they get deindexed or decide to remove your links? It is best to get links from a variety of sources that way if one site goes down you still have links on other sites. I hope this helps and good luck.

If you are using only brand anchor text it probably wont (ie: the name of your website or company). Your bigger problem will come from the fact that you only have a few link sources. Ultimately, unique ips / unique domains linking to you is the strongest single off site ranking factor. A diverse set of linking sources will be valuable.

Does Google drop links from page rank N/A sources?

I've started doing some link analysis on one of my site that has over nearly 800 links in total (which I got from the webmaster tools downloading the latest links). When I go on to Google and use the "link:www.mysite.com" directive it will only display 12 links. Does this mean Google is only counting 12 links from the link profile? Iv checked the freshness of some the links it wasn't displaying within Google to check they hadn't all expired. Links from march 2013 still don't appear. This sites link profile has been untouched for at least a year now and is full of directories many of which have a page rank of N/A hence my question. (I'm surprised it hasn't been hit by penguin!) What link would be better?
Okay, I found a niche blog that has a google PR6. They have a ton of dollow blogroll links, as well as a ton of internal links on homepage. Would I be better off getting the blogroll link? Getting a link in an existing post with a lower PR? Getting an advertiorial written with a link in it? I just don't know. It has a domain authority of 33 currently. It's not a cheap link for blogroll. The in-post, or advertorial isn't too bad, but not cheap either. Thanks in advance.
